Project description:RAS is one of the most frequently mutated proto-oncogenes in human malignancies, with mutation sites and subtypes exhibiting tumor-type dependent distribution. Oncogenic RAS mutations will maintain continuously GTP-bound activation states that leading to dysregulation of downstream signaling, ultimately disrupting cellular homeostasis to induce malignant transformation of cells. In this study, we employed TurboID proximity-labeling technology integrated with quantitative proteomics LC-MS/MS to systematically characterize the proximal binding proteins of wild-type KRAS and three high-frequency oncogenic mutant subtypes G12C, G12D and G12V. Through comprehensive bioinformatic analysis of mutation-specific interaction networks and distinct metabolic pathways, we identified significant enrichment of mutant KRAS binding proteins in insulin signaling pathway, reactive oxygen species related pathways, glucose and lipid metabolism and so on. Metabolic reprogramming pathways in KRAS G12 mutations collectively fuel tumor proliferation and immune evasion. In addition, we also comparatively analyzed the proximal binding proteins similarity in three G12 mutants. Notably, we observed that the KRAS E3 ubiquitin ligase adaptor LZTR1 diminished binding with mutations, and the mTORC1 important regulatory protein LAMTOR1 was enhanced recruitment by mutations. This multi-dimensional profiling delineates a comprehensive mapping of KRAS WT and G12 mutant interactomes and unveils the metabolic reprogramming pathways associated with KRAS activating mutations. Our analysis result provides potential therapeutic targets for KRAS-driven tumorigenesis while establishing a mechanistic framework for developing KRAS mutation-specific therapeutic strategies.

Project description:Cadaverine is a polyamine produced by the gut microbiota with links to health and disease, notably inflammatory bowel disease (IBD). Here, we show that cadaverine shapes monocyte-macrophage immunometabolism in a context- and concentration-dependent fashion to impact macrophage functionality. At baseline, cadaverine is taken up via L-lysine transporters and activates the thioredoxin system, while during inflammation, cadaverine signals through aconitate decarboxylase 1 (Acod1)-itaconate. Both pathways induce activation of transcription factor, nuclear factor erythroid 2-related factor 2 (Nrf2), which supports mitochondrial respiration and promotes immunoregulatory macrophage polarization. Conversely, under higher concentrations, cadaverine acts via histamine 4 receptor, leading to glycolysis-driven inflammation and pro-inflammatory functions in macrophages. Likewise, cadaverine exhibits paradoxical effects in experimental colitis, either protective or detrimental, evoking opposite fates on macrophages depending on levels dictated by Enterobacteriaceae. In IBD patients, elevated cadaverine correlated with higher flare risk. Our findings implicate cadaverine as a microbiota-derived metabolite manipulating macrophage energy metabolism with consequences in intestinal inflammation and implications for IBD pathogenesis.

Project description:This study employs a factorial design to delineate the combinatorial effects of cardiac-specific conditional gene knockout and pressure overload-induced cardiac hypertrophy via transverse aortic constriction (TAC). Four experimental cohorts were established: (1) conditional knockout mice subjected to TAC (CKO_TAC), (2) knockout controls with Sham surgery (CKO_Sham), (3) floxed control mice receiving TAC (ff_TAC), and (4) floxed Sham-operated controls (ff_Sham). Following a 5-week pressure overload (TAC), myocardial tissue underwent parallel proteomic and phosphoproteomic profiling using TMT-based quantitative mass spectrometry. This dual-omics approach specifically interrogates: (a) the intrinsic genetic perturbation effect (CKO_ Sham vs ff_ Sham), (b) the pure pressure overload response (ff_TAC vs ff_Sham), and critically, (c) the genotype-by-environment interaction through synergistic/antagonistic divergence between observed versus predicted additive effects in CKO_TAC relative to genetic and surgical controls. Phosphoproteomic data further resolve signaling pathway dynamics underlying phenotypic modulation.

Project description:Antibody-mediated rejection (AMR) accounts for >50% of kidney allograft losses. AMR is caused by donor-specific antibodies (DSA) against HLA and non-HLA antigens in the glomeruli and the tubulointerstitium, which together with high interferon gamma (IFNɣ) and tumor necrosis factor-alpha (TNFα), trigger graft injury. Unfortunately, the mechanisms governing cell-specific injury in AMR remain unclear. We studied 30 for-cause kidney biopsies with early AMR, acute cellular rejection or acute tubular necrosis (‘non-AMR’). We laser-captured microdissected glomeruli and tubulointerstitium and subjected them to unbiased proteome analysis. 120/2026 glomerular and 180/2399 tubulointerstitial proteins were significantly differentially expressed in AMR vs. non-AMR biopsies (p<0.05). Basement membrane and extracellular matrix (ECM) proteins were significantly decreased in both AMR compartments. We verified decreased glomerular and tubulointerstitial LAMC1 expression, and decreased glomerular NPHS1 and PTPRO expression in AMR. Cathepsin-V (CTSV) was predicted to cleave ECM-proteins in the AMR glomeruli, and CTSL, CTSS and LGMN in the tubulointerstitium. We identified galectin-1, an immunomodulatory protein upregulated in AMR glomeruli and linked to the ECM. Anti-HLA class-I antibodies significantly increased CTSV expression, and galectin-1 expression and secretion, in human glomerular endothelial cells. We also studied glutathione S-transferase omega-1 (GSTO1), an ECM-modifying enzyme, increased in the AMR tubulointerstitium. GSTO1 expression was significantly increased in TNFα-treated proximal tubular epithelial cells. IFNɣ and TNFα significantly increased CTSS and LGMN expression in these cells. Basement membranes are often remodeled in chronic AMR, and we demonstrated that this remodeling begins early in glomeruli and tubulointerstitium. Targeting ECM-remodeling in AMR may represent a new therapeutic opportunity.

Project description:Pochonia chlamydosporia (Goddard) Zare & Gams (Ascomycota, Sordariomycetes, Hypocreales, Pochoniaceae, Pochonia) is a nematophagous fungus with significant potential as a biocontrol agent against animal-parasitic nematode. However, the molecular and cellular mechanisms underlying its infection process remain poorly understood. This study aims to provide a comprehensive investigation of P. chlamydosporia infection dynamics in Parascaris equorum eggs using both microscopic and proteomic approaches. The infection was monitored at three distinct stages (early, middle, and late), with corresponding ultrastructural and molecular changes observed. Microscopic analysis using scanning electron microscopy (SEM), transmission electron microscopy (TEM), and light microscopy (LM) revealed the progressive invasion of P. chlamydosporia into nematode eggs. These observations provided detailed insights into the morphological changes in both fungal structures and nematode eggs, highlighting key infection stages such as fungal attachment, germination, and egg degradation. Furthermore, the observations confirmed the stages of fungal colonization, emphasizing the dynamic host-pathogen interaction at the macroscopic level. To complement these observations, a 4D-DIA-based quantitative proteomics approach was employed to analyze the exoproteomic changes in P. chlamydosporia during infection. A total of 410 differentially expressed proteins (DEPs) were identified across the three infection stages, with 313 proteins upregulated and 403 proteins downregulated. Gene Ontology (GO) enrichment analysis revealed that these DEPs are involved in critical biological processes, including cellular stress response, proteolysis, metabalic process, and hydrolase activity. Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analysis further identified key infection-associated pathways, such as signal transduction, cell wall biosynthesis, energy metabolism, and host-pathogen interactions. These findings suggest that P. chlamydosporia employs a highly coordinated molecular strategy to adapt to and exploit its host. Quantitative PCR (qPCR) validation of key genes involved in signal transduction and immune evasion mechanisms further supported the molecular basis of P. chlamydosporia's parasitic behavior. These findings contribute to our understanding of fungal-nematode interactions and lay a solid foundation for the development of P. chlamydosporia as a sustainable tool for integrated pest management.

Project description:Imbalanced mitochondrial dNTP pools are known players in the pathogenesis of multiple human diseases. However, we have shown that dGTP is largely overrepresented over the other dNTPs in mitochondria of mouse tissues and human cultured cells. Here, we have performed affinity purification studies and identified NDUFA10, an accessory subunit of respiratory complex I, as the protein binding most of the dGTP contained in mitochondria. This interaction provides a possible link between oxidative metabolism and regulation of dNTP availability and thus with DNA maintenance.

Project description:Genomic instability is the main cause of abnormal embryo development and abortion. NLRP7 dysfunctions affect embryonic development and lead to Hydatidiform Moles, but the underlying mechanisms remain largely elusive. Here, we show that NLRP7 knockout affects the genetic stability, resulting in increased DNA damage in both human embryonic stem cells and blastoids, making embryonic cells in blastoids more susceptible to apoptosis. Mechanistically, NLRP7 can interact with factors related to alternative splicing and DNA damage response, including DDX39B, PRPF8, THRAP3 and PARP1. Moreover, NLRP7 dysfunction leads to abnormal AS of genes involved in Homologous recombination in human embryonic stem cells, Such as Brca1 and Rad51. These results indicate that NLRP7-mediated Alternative splicing is potentially required for the maintenance of genome integrity during early human embryogenesis. Together, this study uncovers that NLRP7 plays an essential role in the maintenance of genetic stability during early human embryonic development by regulating alternative splicing of Homologous Recombination-related genes.
