DIA quantitative proteomics-QseB

ABSTRACT: We perform proteomic analysis on the parent strain SC1401 and the ΔqseB gene deletion mutant under standard growth conditions. The proteomic data will provide useful insights for the whole-system modeling of signal transduction and gene transcription regulation. This serves as an important foundation for further research into the role of QseB during Glaesserella parasuis infection, the pathogenic mechanisms of Glaesserella parasuis, as well as its prevention and control.

GCLM lactylation mediated by ACAT2 promotes ferroptosis resistance in KRASG12D-mutant cancer

Project description:KRAS mutation activates multiple intracellular signalling pathways, leading to tumour development and progression. However, whether KRAS mutations are involved in regulating ferroptosis in cancer and the underlying mechanism remains unclear. Here, we constructed stable KRASWT and KRASG12D-mutant cell lines by transfecting wild-type (WT) or G12D plasmids into original KRAS WT cells and detected their cell viability under the treatment of ferroptosis inducer RSL3 or erastin. We found compared with WT cells, KRASG12D-mutated pancreatic and colorectal cancer cells presented greater viability and less cell death, along with lower levels of lipid peroxidation (LPO) and fewer damaged mitochondria, suggesting that the G12D mutation confers resistance to ferroptosis. Moreover, we found that KRASG12D mutated cancer cells demonstrated increased glycolysis and elevated lactate production, which was dependent on MEK-ERK-mediated L-lactate dehydrogenase A (LDHA) phosphorylation. Importantly, lactate supplementation in WT cells also resulted in ferroptosis resistance, indicating that G12D mutation-induced resistance to ferroptosis may be linked to lactate production. Mechanistically, G12D mutation-derived lactate accumulation induces Glutamate-cysteine ligase modifier (GCLM) lactylation, a process catalysed by Acetyl-CoA Acetyltransferase 2 (ACAT2). Inhibition of GCLM lactylation either through the mutation of the lactylation site or by knockdown of ACAT2 diminished the enzymatic activity of Glutamate-cysteine ligase (GCL) and suppressed Glutathione (GSH) synthesis. Ultimately, we found that ACAT2 knockdown can overcomes ferroptosis resistance in G12D-mutated cancer models in vivo. Thus, our study reveals a novel role for the G12D mutation in regulating GCLM lactylation and ferroptosis. Targeting GCLM lactylation may represent a promising strategy for overcoming ferroptosis resistance.

Project description:Tuberculosis infection activates the autoimmune system. However, the role of autoimmunity after Mycobacterium tuberculosis infection is unclear. In this study, liquid chromatography-tandem mass spectrometry (LC-MS/MS) combined with tandem mass spectrometry (TMT) was used to perform proteomic analysis of five spinal tuberculosis and five protruding disc tissue samples. The identification of key molecular mechanisms provides a molecular target for future treatment of spinal tuberculosis, which may significantly improve patients' quality of life and prognosis.

Proteomic Insights into Rice Protein Palmitoylation and Its Role in Cytosolic Translation

Project description:Protein palmitoylation, also known as S-acylation, is a reversible post-translational modification in which fatty acids are covalently attached to cysteine residues via thioester bonds. To date, protein palmitoylation has been well studied in animal cells, where it plays a crucial role in regulating cell signaling, communication, energy metabolism, innate immunity, neurological diseases, and cancer, among others. Similarly, studies in plants have demonstrated that palmitoylation contributes to the regulation of plant growth and development, adaptation to abiotic stress, and plant immunity. These studies suggest that palmitoylation is an evolutionarily conserved modification with important roles in both animal and plant cells. Although progress has been made in understanding palmitoylation in plants, its investigation has remained relatively limited. Recent study in Arabidospis has shown that more than thounds of proteins undergo palmitoylation in Arabidopsis, highlighting its significant role in plants. However, this number may be an underestimate. According to the SwissPalm database, which catalogs palmitoylated proteins, more than 5,000 mammalian proteins are likely modified by palmitoylation. Additionally, proteome-wide studies in crops have not been investigated, which hinders understanding of its functional roles. To bridge this gap, we selected the monocot model plant Oryza sativa (rice) to conduct a global analysis of protein palmitoylation under basal conditions. Additionally, we quantified the extent of palmitoylation in response to cold stress and explored the novel role of palmitoylation in regulating cytosolic translation.

Project description:Cholangiocarcinoma, ranking as the second most prevalent primary hepatic malignancy following hepatocellular carcinoma, is distinguished by its aggressive invasiveness and grim prognosis. Over the past decade, chemotherapy has persisted as the standard first-line treatment for cholangiocarcinoma; However, the outcomes in terms of efficacy and patient survival have remained disappointingly suboptimal due to the emergence of chemotherapy resistance issues. Thus, a newer and deeper understanding of pathways to regulate cholangiocarcinoma progression and sentisize chemotherapy therapy is needed. Metabolic reprogramming is a hallmark of cancer, intricately linked to post-translational modifications . The critical role of novel acyl modifications in tumorigenesis has garnered widespread attention in recent years . Succinylation, a new post-translational modification occurring on lysine residues, is involved in many core energy metabolic pathways, including the tricarboxylic acid cycle and glucose metabolism, and plays a role in regulating the progression of various tumors. In this study, from the perspective of succinylation modification, we explore a novel mechanism of cholangiocarcinoma progression and proposed a new direction for sensitized chemotherapy treatment.

Myocardial Injury Caused by Chronic Alcohol Exposure——A Pilot Study Based on Proteomic

Project description:Chronic alcohol exposure can cause myocardial degenerative diseases, manifested as cardiac insufficiency, arrhythmia, etc. These are defined as alcoholic cardiomyopathy (ACM). Alcohol-mediated myocardial injury has previously been studied through metabolomics, and it has been proved to be involved in the Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway related to the biosynthesis of unsaturated fatty acids and oxidative phosphorylation, which tentatively explored the mechanism of ACM induced by chronic drinking. To further study the myocardial damage caused by alcohol, the mouse model of ACM successfully established previously was used to perform proteomics analysis on myocardial specimens. Fifty-six differentially expressed proteins (DEPs) were identified, and they are involved in the KEGG pathway related to fatty acid biosynthesis, lipid metabolism, oxidative stress, and the development of dilated cardiomyopathy (DCM). The present study further demonstrated the underlying causes of myocardial damage caused by chronic alcohol consumption and lays the foundation for further research to clarify the underlying mechanism of ACM.

Proteomic and phosphoproteomic analyses for HT-29

Project description:Metastatic BRAFV600E colorectal cancer (CRC) confers poor prognosis and run into a bottleneck in the current treatment strategies. To identify regulatory pathways independent of the MAPK pathway in BRAFV600E CRC, we performed CRISPR-Cas9 screening, and and find targeting glutathione peroxidase 4 (GPX4) remarkably overcome BRAF inhibitor (BRAFi) ± epidermal growth factor receptor (EGFR) inhibitor (EGFRi) resistance in BRAFV600E CRC. Specifically, BRAFi ± EGFRi induced GPX4 upregulated expression and antagonized ferroptosis. Moreover, polo-like kinase 1 (PLK1) substrate activation promoted PLK1 translocation to the nucleus, activating chromobox protein homolog 8 (CBX8) phosphorylation at Ser265, which induce GPX4 expression. Targeting PLK1 promoted BRAFi ± EGFRi inhibition and triggered ferroptosis in vitro, vivo, organoid, and patient-derived xenograft model. Collectively, we demonstrate a novel PLK1–CBX8–GPX4 signaling axis relaying the ferroptosis mechanism of therapeutic resistance operated independent of MAPK signaling and suggest a clinically actionable strategy to overcome BRAFi ± EGFRi resistance in BRAFV600E CRC.

Dux promotes OGS-Epigenetic-MET network during early iPSC reprogramming via H3K18la recruiting Brg1

Project description:The process of iPSC reprogramming involves various critical events such as somatic gene shutdown, mesenchymal-epithelial transition (MET), metabolism reprogramming, and epigenetic rewiring. These events interweave and influence each other leading to the formation of the iPSC reprogramming network, thus there appears to be a key element regulating this network. Dux has essential research value by promoting totipotency in the process of transition from ESC to 2C-like ESC and has not been discussed in depth in iPSC reprogramming process. This paper focused on the H3K18la modification linking the OGS-Epigenetic-MET network, which improved the efficiency for iPSC reprogramming via Dux overexpression. Dux promoted H3K18la via metabolism switch, and recruiting P300 through its C-terminal domain, resulting in increasing reprogramming. By using H3K18la regulators, we found the role H3K18la played in promoting MET. We performed proteomic detection of H3K18la by IP combined with MS and found that H3K18la specifically recruited Brg1 in iPSCs. During reprogramming, H3K18la and Brg1 enriched on promoters of epithelial-related genes and pluripotency-related genes. Overall, our work highlights H3K18la as a powerful trigger in the early reprogramming and reveals Dux as a regulator for increasing H3K18la. Brg1 was first demonstrated binding to H3K18la and identified as a reader of lactylation.
