Chromatin evolution in brown algae

Metabolic dependency of ribosome heterogeneity in the human malaria parasite

Project description:To infect new hosts, the human malaria parasite Plasmodium falciparum needs to transmit to a mosquito vector. One of the most compelling adaptations to the two different host environments is the transcription of divergent ribosomal RNA genes that are transcribed from distinct genomic loci. Here we show that the silencing of mosquito-stage specific rRNA transcription is coupled to the level of aerobic glycolysis, the parasites premier metabolic pathway in the human host. We show that NAD+ levels originating from lactate fermentation are translated on a molecular level by the histone deacetylase Sir2a. By comprehensively characterizing histone epigenetic modifications in Sir2a-KO and wild-type cells coupled with quantitative chromatin immunoprecipitation, we show that the parasite metabolic state is linked to a functional transcriptional output.

MS_HistoneDB, a manually curated resource for proteomic analysis of human and mouse histones

Project description:Histones and histone variants are essential components of the nuclear chromatin. While mass spectrometry has opened a large window to their characterization and functional studies, their identification from proteomic data remains challenging. Indeed, the current interpretation of mass spectrometry data relies on public databases which are either not exhaustive (Swiss-Prot) or contain many redundant entries (UniProtKB or NCBI). Currently, no protein database is ideally suited for the analysis of histones and the complex array of mammalian histone variants. Here, we propose two proteomics-oriented manually curated databases for mouse and human histone variants. Several histone variants, which had so far only been inferred by homology or detected at the RNA level, were detected by mass spectrometry, confirming the existence of their protein form.

Systematic genetic and proteomic screens identify yeast H2BK37 and mammalian H2BK34 methylation as an evolutionary conserved meiotic mark

Project description:Gametes are highly differentiated cells specialized to carry and protect the parental genetic information. Their chromatin organization is highly compacted and the establishment of this nuclear structure involves many chromatin processes. Technical difficulties exclude the analysis of precise histone mutations during mouse spermatogenesis. The model organism Saccharomyces cerevisiae possesses a differentiation pathway named sporulation with striking similarities with mammalian spermatogenesis. This study took advantage of this yeast pathway and performed a systematic mutational screen on the histone H2A and H2B, revealing the residues which are essential for the formation of spores. Many of them are localized on the lateral side of the nucleosome, highlighting the importance of this surface for meiotic divisions and the formation of spores. Second, histones have been purified at different stages of sporulation and their post-translational modifications analyzed by mass spectrometry. Fifteen new sites of acetylation, methylation or phosphorylation have been identified on the core histones in yeast. Methylation of H2BK37 appears to be a new meiotic mark and is important for Rad51 action. Thus, this modification is conserved during mammalian spermatogenesis when it is found enriched during meiosis. Altogether, our results demonstrate that a combination of genetic and proteomic approaches applied to yeast sporulation can reveal new aspects of chromatin signaling pathways during mammalian spermatogenesis.

Changes in histone abundance and post-translational modifications in Rana [Lithobates] catesbeiana tissues during temperature-mediated thyroid hormone-induced metamorphosis

Project description:Amphibian metamorphosis involves thyroid hormone (TH)-dependent postembryonic remodeling of differentiated tissues as a tadpole transforms into a frog. Rana [Lithobates] catesbeiana (American bullfrog) metamorphosis can be precociously induced in premetamorphic tadpoles by treatment with exogenous TH. However, metamorphosis is temperature-dependent and does not occur at 5°C, even with TH treatment. Remarkably, exposure to TH at 5°C establishes a molecular memory that primes the tadpole for an accelerated metamorphosis when shifted to a permissive temperature (24°C). Previous research suggests that histone post-translational modifications (PTMs) and the incorporation of histone variants are altered upon cold temperature exposure in the presence and absence of TH. Herein, we use mass spectrometry to analyze the histone composition of premetamorphic R. catesbeiana blood, liver, and tailfin following TH injection at a permissive temperature (24°C), a non-permissive temperature (5°C), and a shifted condition (5 to 24°C). We identify changes in histone and non-histone chromatin associated protein abundance and putative PTMs, suggesting that epigenetic variations may contribute to early TH signaling events and to molecular memory.

Tracking DOT1L Methyltransferase Activity by Stable Isotope Labelling Using a Selective Synthetic Co-Factor

Project description:Histone methylation is a post-translational modification (PTM) regulating gene expression. We developed an isotopically labelled analogue of co-factor S-adenosyl-L-methionine (13CD3-BrSAM), with selectivity for the histone lysine methyltransferase DOT1L, permitting tracking of methylation activity by mass spectrometry (MS). This concept could be applied to other methyltransferases, linking PTM discovery to enzymatic mediators.

Kv7.2 LC-MSMS - Updating in vivo and in vitro phosphorylation and methylation sites of voltage-gated Kv7

Project description:Voltage-gated Kv7.2 potassium channels regulate neuronal excitability. The gating of Kv7 channels is regulated by various mediators and neurotransmitters acting via G protein-coupled receptors; the underlying signalling cascades involve phosphatidylinositol-4,5-bisphosphate (PIP2), Ca2+/Calmodulin and phosphorylation. Recent studies have reported that PIP2 sensitivity of Kv7.2 channels is affected by two PTMs, phosphorylation and methylation, harboured in the PIP2 binding domains. Here this project aimed to update phosphorylation and methylation sites on Kv7.2 from heterologous cells, the rat brain and GST-fusion Kv7.2 N- and C-terminal ends proteins.

Project description:Trypanosomes diverged from the main eukaryotic lineage about 600 million years ago, and display some unusual genomic and epigenetic properties that provide valuable insight into the early processes employed by eukaryotic ancestors to regulate chromatin-mediated functions. We sequenced Trypanosoma brucei core histones by high mass accuracy middle-down mass spectrometry to map core histone post-translational modifications (PTMs) and elucidate cis histone combinatorial PTMs (cPTMs). T. brucei histones are heavily modified and display intricate cPTMs patterns, with numerous hypermodified cPTMs that could contribute to the formation of non repressive euchromatic states. The T. brucei H2A C terminal tail is hyperacetylated, containing up to 5 acetylated lysine residues. MNase-ChIP-seq revealed a striking enrichment of hyperacetylated H2A at Pol II transcription start regions, and showed that H2A histones that are hyperacetylated in different combinations localised to different genomic regions, suggesting distinct epigenetic functions. Our genomics and proteomics data provide insight into the complex epigenetic mechanisms used by this parasite to regulate a genome that lacks the transcriptional control mechanisms found in higher eukaryotes. The findings further demonstrate the complexity of epigenetic mechanisms that were probably shared with the last eukaryotic common ancestor.

Characterization of the biochemical activity and tumor-promoting role of the dual protein methyltransferase METL-13/METTL13 in Caenorhabditis elegans

Project description:The methyltransferase-like protein 13 (METTL13) methylates the eukaryotic elongation factor 1 alpha (eEF1A) on two locations: the N-terminal amino group and lysine 55. The absence of this methylation leads to reduced protein synthesis and cell proliferation in human cancer cells. Previous studies showed that METTL13 is dispensable in non-transformed cells, making it potentially interesting for cancer therapy. However, METTL13 has not been examined yet in whole animals. Here, we used the nematode Caenorhabditis elegans as a simple model to assess the functions of METTL13. Using methyltransferase assays and mass spectrometry, we show that the C. elegans METTL13 (METL-13) methylates eEF1A (EEF-1A) in the same way as the human protein. Crucially, the cancer-promoting role of METL-13 is also conserved and depends on the methylation of EEF-1A, like in human cells. At the same time, METL-13 appears dispensable for animal growth, development, and stress responses. This makes C. elegans a convenient whole-animal model for studying METL13-dependent carcinogenesis without the complications of interfering with essential wild-type functions.
