Physalia utriculus tentacular palpons LC-MS/MS

ABSTRACT: Understanding the toxicity of Portuguese man-of-war, Physalia utriculus, is of paramount importance, given its significant ecological role and potential threats to human health and other organisms. To investigate the composition of the toxins or venom of P. utriculus, we then conducted a comprehensive proteomic analysis of the tentacular palpons to identify the toxic protein present in P. utriculus.

Low input Hi-C datasets for a diffuse large B-cell lymphoma sample, healthy control human B-cells and mouse embryonic stem cells

Project description:In this experiment, we've examined chromatin conformation of OG2 (B6; CBA-Tg(Pou5f1-EGFP)2Mnn/J; stock number 004654) mouse stem cells cultured as described in (Shi et al., 2008), using different amounts of starting cells. We performed a modified in situ Hi-C protocol for 6 samples digested with MboI restriction enzyme having as starting material 1 million (M), 100 thousand (k), 50k, 25k, 10k or 1k cells. As well as, to 2 samples digested with HindIII restriction enzyme that had as starting material 5M or 100k cells. Traditional in situ Hi-C protocols recommend 5-10 million starting cells. The aim of the experiment was to assess the impact of decreasing the cell number on reproducibility, library complexity, chromatin structure visualization in order to adapt the method to the study of rare cell populations. Furthermore, we have characterised the 3D structure of peripheral blood mononuclear cells (PBMCs) obtained from a blood extraction from a healthy donor and from a lymph node biopsy from a DLBCL patient as a proof of concept for the suitability of Low-C for rare cell population analysis.

Venom proteome of the termite-eating spider Ammoxenus amphalodes

Project description:Venoms are complex chemical arsenals that have evolved across various animal lineages for predation, defence, and other ecological functions. In predatory species, venom composition is often shaped by diet, potentially leading to unique toxin profiles. Spiders are the most diverse group of terrestrial venomous predators, yet the venoms of most species, including highly specialized stenophagous species with narrow trophic niches, remain poorly understood. In this study, we investigated the venom of Ammoxenus amphalodes, a spider that preys exclusively on termites, to explore its molecular composition and functional adaptations. Using a proteotranscriptomic approach, we identified 116 putative toxin sequences. Half of these were cysteine-rich peptides with distinct structural motifs, most of which diverge from known spider toxins containing an inhibitor-cystine-knot (ICK) motif. The venom proteome is dominated by two ammoxotoxin families, which together account for more than half of all transcripts, supporting the hypothesis that spiders with specialized diets have lower toxin diversity. We also identified a low proportion of larger venom proteins, including cholinesterases, phospholipases, immune proteins, carbonic anhydrases, and EF-hand proteins, which may serve housekeeping functions or play auxiliary roles in prey incapacitation. Bioassays with selected lab-produced peptides revealed one prey-specific peptide, U-AXTX(9)-Aa15, a member of the waprin family, which paralyses termites but not flies. The other peptides tested showed limited prey specificity, challenging assumptions of venom specialization. These findings provide new insights into the evolution of venom in dietary specialists and broaden the search for novel bioactive compounds with potential biotechnological applications.

Project description:In this experiment, we've examined chromatin conformation of mESCs and 2C-like cells generated from a CAF-1 knockdown. The method to generate the knockdown was described in (). We performed a modified in situ Hi-C protocol from (Rao et al., 2014) and that can be found in detail at (Díaz et al., 2017, under revision). Samples were digested with MboI restriction enzyme having as starting material 100k cells with two biological replicates per sampling point. The aim of the experiment was to analyze the potential chromatin conformational changes that accompany the mESC to 2C-like transition.

The aim of this study was to characterise the 3D chromatin structure of zebrafish and perform an evolutionary comparison with mammalian genomes (Homo sapiens and Mus musculus) focusing on syntenic regions and zebrafish ohnologs (duplicated genes that were kept in the genome after the third round of whole-genome duplication).

We performed a modified in situ Hi-C protocol from (Rao et al., 2014) that can be found in detail at (Díaz et al., 2018). Samples were digested with MboI restriction enzyme. The aim of the experiment was to characterize the role of cohesin and polycomb on the 3D structure of mouse chromatin.

Taxon-specific toxicity and composition of venom produced by araneophagous white-tailed spiders (Lamponidae: Lampona sp.)

Project description:Prey-specialised spiders are adapted to capture specific prey items, including dangerous prey such as ants, termites or other spiders. It has been observed that the venoms of specialists are often prey-specific and less complex than those of generalists, but venom composition has not been studied in detail in prey-specialised spiders. Here, we investigated the venom of the prey-specialised white-tailed spider (Lamponidae: Lampona sp.), which utilises specialised morphological and behavioural adaptations to capture spider prey. We hypothesised Lampona spiders also possess venomic adaptations, specifically, its venom is more effective to focal spider prey due to the presence of prey-specific toxins. We analysed the venom composition using proteo-transcriptomics and taxon-specific toxicity using venom bioassays. Our analysis identified 208 putative toxin sequences, comprising 103 peptides <10 kDa and 105 proteins >10 kDa. Most peptides belonged to one of two families characterised by scaffolds containing eight or ten cysteine residues. Protein toxins showed similarity to galectins, leucine-rich repeat proteins, trypsins and neprilysins. The venom of Lampona was shown to be spider-specific, as it was more potent against the preferred spider prey than against alternative prey represented by a cricket. In contrast, the venom of a related generalist (Gnaphosidae: Gnaphosa sp.) was similarly potent against both prey types. Prey-specific Lampona toxins were found to form part of the protein (>10 kDa) fraction of the venom. These data provide insights into the molecular adaptations of venoms produced by prey-specialised spiders.

Transcriptomic profiling of a heme-deficient mutant (hemA) of Escherichia coli after addition of CORM-3 and inactive CORM-3 (iCORM-3).

Project description:Wild type and hemA strains of Escherichia coli MG1655 were grown under anaerobiosis in batch culture in custom-made, stirred (200 rpm) 250 ml mini-fermenter vessels at 37 °C during continuous sparging with 100 % nitrogen gas. Cells were grown in defined medium (pH 7.0) containing 0.5 % glucose as the sole and limiting source of energy and carbon. The medium was supplemented with 0.1 % casamino acids and 5 % LB to support the growth of the hemA mutant. For maintenance of the hemA mutation, 50 mg/ml kanamycin were added to cultures of the heme-deficient mutant only. CORM-3 (final concentration of 100 uM) was added to wild type and mutant cultures at an OD600 of 0.2. iCORM-3 (final concentration of 100 uM) was added to only mutant cultures at an OD600 of 0.2. Samples were taken immediately prior to the addition of CORM-3 or iCORM-3 and at consecutive time-points thereafter (10, 20, 40, 60 and 120 min) for microarray analysis. Cells were harvested directly into phenol:ethanol to stabilise RNA and total RNA was purified using Qiagen’s RNeasy Mini Kit, according to the manufacturer's instructions. Time-course experiments with samples taken immediately prior to or 10, 20, 40, 60 and 120 min after addition of 100 uM CORM-3, or 100 uM iCORM-3 for the hemA mutant only, under 100 % anaerobiosis; 2 independent biological experiments were performed for each condition with 2 technical (dye swap) repeats per biological experiment.

Porcine spleen_Streptococcus suis serotype 2 infected_3 days

Project description:Streptococcus suis serotype 2 (SS2), a major swine pathogen and an emerging zoonotic agent, has greatly challenged global public health. Systematical information about host immune response to the infection is important for understanding the molecular mechanism of diseases. Here, we investigated the global expression changes in spleen following SS2 infection using the Affymetrix Porcine Genechip. Our findings indicate previously unrecognized gene transcription changes in case of SS infection in vivo. Our data should provide new clues for immune response in mammals and identification of candidate genes related to SS resistance. All animal tissue collection procedures were performed according to protocols approved by The Hubei Province, PR China for Biological Studies Animal Care and Use Committee. Piglets at 35 days old were determined to be S.suis 2-free by antibody-based ELISA before artificial bacterial challenges. Each piglet was intranasally challenged with 2×106 colony-forming units (CFU) per millilitre of SS2 strain 05ZY or ΔHP0197. A total of 4 piglets were challenged with 05ZY, 4 were challenged with ΔHP0197, and 4 pigs were used as controls. These three groups were raised in isolated facilities. Nine microarrays were used in the experiment, corresponding to the RNAs from spleen tissues of piglets with arthritis after SS2 infection and spleen tissues of piglets with no clinical signs and three controls.
