Membrane proteome profile of MSI-tumor organoids exposed to conditioned media of MSI and MSS-tumor organoids

ABSTRACT: MSI-tumor organoids were previously stimulated with 200 ng/mL IFNγ for 24 hours. Then, organoids were dissociated into single cells using TrypLE express and resuspended in conditioned media. Cells were seeded in a 24-well plate and incubated for 24 hours at 37°C. After incubation, tumor cells were collected, washed in PBS and processed for membrane protein extraction using the Mem-PER™ Plus Membrane Protein Extraction Kit (Thermo Scientific, cat. no. 89842), following the manufacturer’s instructions. Membrane proteome was quantified using the Pierce™ BCA Protein Assay Kits (Thermo Scientific, cat. no. 23225). Then, the membrane protein fraction was digested for LCMSMS analysis.

Project description:Human pluripotent stem cell-derived 3D neural organoids have been shown to recapitulate the major features and cytoarchitecture of early human brain development. We used three commercially available kits: STEMdiff™ Cerebral Organoid Kit, STEMdiff™ Dorsal Forebrain Organoid Differentiation Kit, and STEMdiff™ Ventral Forebrain Organoid Differentiation Kit. These neural organoids contain unique and diverse cell types which model the early brain and are patterned with developmental cues. Here, we sought to investigate the cellular diversity of these organoids using single-cell RNA sequencing.

Transcriptional characterization of Human Lung Organoids (HLOs) using RNAseq

Project description:Human lung organoids (HLOs) were derived from human embryonic stem cell line H9 NIH registry #0062. Sequencing of HLOs was performed by the UM DNA Sequencing Core, using Illumina Hi-Seq platform and single-end 50 bp reads. The UM Bioinformatics Core downloaded the reads files from the Sequencing Core storage, and concatenated those into a single .fastq file for each sample. 3 HLOs were cultured for 65 days and 3 HLOs were cultured in vitro for 110 days. HLO Culture Protocol 4-day Activin A (R&D systems) differentiation protocol was used to derive definitive endoderm from human pluripotent stem cells (hPSCs). Cells were treated with Activin A (100ngml-1) for three consecutive days in RPMI 1640 media (Life Technologies) with increasing concentrations of 0%, 0.2% and 2% HyClone defined fetal bovine serum (dFBS, Thermo Scientific). The fourth day was a repeat of day 3 media (2% HyClone FBS). After differentiation into definitive endoderm, cells were incubated in foregut media (advanced DMEM/F12 plus N-2 and B27 supplement, 10mM Hepes, 1x L-Glutamine (200mM), 1x Penicillin-streptomycin (5,000 U/mL, all from Life Technologies)) with 200ng/mL Noggin (NOG, R&D Systems) and 10uM SB431542 (SB, Stemgent) for 4 days, SB, 500ng/mL FGF4 (R&D Systems), and 2 uM CHIR99021 (Chiron, Stemgent), and 1uM SAG (Enzo Life Sciences) for 4-6 days. After 4 days with treatment of growth factors, three-dimensional floating spheroids were present in the culture. Three-dimensional spheroids were transferred into Matrigel to support 3D growth. Spheroids were embedded in a droplet of Matrigel (BD Bioscience #356237) in one well of a 24 well plate, and incubated at room temperature for 10 minutes. After the Matrigel solidified, foregut media with 1% Fetal bovine serum (FBS, CAT#: 16000-044, Life Technologies) and 500ng/mL FGF10 (R&D Systems) were overlaid and replaced every 4 days. Organoids were transferred into new Matrigel droplets every 10 to 15 days.

Project description:A ChIP-seq assay was performed to identify the regulons of an ompR-like transcription factor (gene name: 13375, GenBank: AYL80818.1) in Pseudomonas syringae pv. actinidiae. An 13375-overexpressing mutant G1-OE13375, which constitutively express C-terminally Myc-tagged ompR-like gene in the 13375-deletion mutant G1Δ13375, was used in this study. The bacterial cells were cultured either in nutrition-rich KB medium or hrp-derepressing medium (HDM) at 25 C for 24 hours. A PierceTM Magnetic ChIP Kit (Cat. #: 26157, Thermo Fisher Scientific) and a ChIP-grade Myc-Tag Monoclonal Antibody (Myc.A7, Cat. #: MA121316, Thermo Fisher Scientific) were used for sample pretreatment and immunoprecipitation.

Project description:Functionally relevant in vitro human hepatocyte models are critical for drug safety and efficacy screening, and liver research. However, currently available models, such as primary human hepatocytes and immortalized cell lines, often either rapidly de-differentiate or lack metabolic maturity. Human pluripotent stem cell (hPSC)-derived hepatocyte-like cells (HLCs) and hepatic organoids represent scalable and patient-representative alternatives to conventional models, particularly for long-term cell-based assays. STEMdiff™ Hepatic Organoid media are designed to support the establishment, expansion, and differentiation of proliferative and differentiated hepatic organoids, derived from HLCs generated using the STEMdiff™ Hepatocyte Kit. Here, we compare the composition of proliferative and differentiated HLC-derived hepatic organoids, cultured in STEMdiff™ Hepatic Organoid Growth Medium and STEMdiff™ Hepatic Organoid Differentiation Medium, respectively.

SNCA triplication disrupts proteostasis and extracellular architecture prior to neurodegeneration in human midbrain organoids

Project description:Synucleinopathies, including Parkinsonâ€™s disease, are characterized by Î±-synuclein aggregation and progressive neurodegeneration, yet the early molecular events linking SNCA gene dosage to disrupted proteostasis remain poorly understood. Here, we used human midbrain organoids carrying an SNCA triplication (SNCA Trip) and the isogenic corrected line (SNCA Isog) to dissect early pathogenic mechanisms in a 3D human model of synucleinopathy. We combined immunohistochemistry, immunoblotting, tandem mass tag proteomics, bulk RNA sequencing, and ribosome profiling to systematically characterize molecular alterations in SNCA Trip organoids at day 50 (D50) and day 100 (D100) of maturation. SNCA Trip organoids exhibited increased Î±-synuclein accumulation, neuromelanin deposition, and activation of mTORC1 (p-rpS6), ERK1/2, and p-eIF2Î± signalling pathways by D100. Proteomic and transcriptomic analyses revealed upregulation of cytoskeletal, synaptic, and axonal development pathways, alongside significant downregulation of extracellular matrix (ECM) components. Ribosome profiling showed minimal global translational changes but uncovered selective translational buffering of neuronal and ECM-associated transcripts. Confocal imaging confirmed progressive disorganization of pericellular and interstitial ECM structures around neurons in SNCA Trip organoids. Our findings demonstrate that SNCA triplication induces early proteostatic disruption and extracellular matrix remodelling prior to neurodegeneration, suggesting that altered translation and ECM homeostasis may contribute to disease initiation and progression. Targeting these early aberrant mechanisms may offer new therapeutic opportunities for synucleinopathies, such as Parkinsonâ€™s Disease.

Single-Cell RNA Sequencing Analysis of Kidney Organoids derived in 2D or 3D from SCTi004-A hiPSC line using the STEMdiff™ Kidney Organoid Kit

Project description:Kidney organoids differentiated from human pluripotent stem cells are complex structures that capture glomerular, tubular and mesenchymal cell types of the developing human kidney. The STEMdiff™ Kidney Organoid Kit is a serum-free cell culture medium system for the efficient and reproducible generation of kidney organoids in 2D using a simple, 18 day, two-stage differentiation protocol. We recently also showed compatibility of this kit for the generation of 3D organoids using single cell dissociation and re-aggregation on Day 7. Here we evaluate kidney organoids derived from the commercially available hiPSC line SCTi004-A with the STEMdiff™ Kidney Organoid Kit for their cellular diversity and transcriptomic profiles. Datasets were created for kidney organoids differentiated in the 2D and 3D format.
