Spatial Proteomics of the Normal Breast Collagen Stroma: Links to BI-RADS Categories and Body Mass Index (Pooled Samples)

ABSTRACT: Investigation into the normal breast microenvironment, which contains a gradient composition of fibrillar collagens altered by certain risk factors associatde with breast cancer through the employment of a cohort of clinically characterized tissues from the Susan G. Komen Tissue Bank derived from healthy female donors. This study was carried out to understand dynamic collagen proteome regulation in the normal breast microenvironment and to provide a basis for understanding the molecular characteristics of normal breast stroma that may increase breast cancer risk.

MALDI-IMS combined with shotgun proteomics identify and localize new factors in male infertility

Project description:Spermatogenesis is a complex multi-step process involving intricate interactions between different cell types in the male testis. Disruption of these interactions results in infertility. Combination of shotgun tissue proteomics with MALDI imaging mass spectrometry is markedly potent in revealing topological maps of molecular processes within tissues. Here, we use a combinatorial approach on a characterized mouse model of hormone induced male infertility to uncover misregulated pathways. Comparative testicular proteome of wildtype and mice overexpressing human P450 aromatase (AROM+) with pathologically increased estrogen levels unravels gross dysregulation of spermatogenesis and emergence of pro-inflammatory pathways in AROM+ testis. In situ MS allowed us to localize misregulated proteins/peptides to defined regions within the testis. Results suggest that infertility is associated with substantial loss of proteomic heterogeneity, which define distinct stages of seminiferous tubuli in healthy animals. Importantly, considerable loss of mitochondrial factors, proteins associated with late stages of spermatogenesis and steroidogenic factors characterise AROM+ mice. Thus, the novel proteomic approach pinpoints in unprecedented ways the disruption of normal processes in testis and provides a signature for male infertility.

Spatial lipidomic profiling of mouse joint tissue demonstrates the essential role of PHOSPHO1 in growth plate homeostasis

Project description:Lipids play a crucial role in signalling and metabolism, regulating the development and maintenance of the skeleton. Membrane lipids have been hypothesised to act as intermediates upstream of orphan phosphatase 1 (PHOSPHO1), a major contributor to phosphate generation required for bone mineralisation. Here, we spatially resolve the lipid atlas of the healthy mouse knee and demonstrate the effects of PHOSPHO1 ablation on the growth plate lipidome. Lipids spanning 17 subclasses were mapped across the knee joints of healthy juvenile and adult mice using matrix-assisted laser desorption ionisation imaging mass spectrometry (MALDI-IMS), with annotation supported by shotgun lipidomics. Multivariate analysis identified 96 and 80 lipid ions with differential abundances across joint tissues in juvenile and adult mice respectively. In both ages, marrow was enriched in phospholipid platelet activating factors (PAFs) and related metabolites, cortical bone had a low lipid content, while lysophospholipids were strikingly enriched in the growth plate, an active site of mineralisation and PHOSPHO1 activity. Spatially-resolved profiling of PHOSPHO1-knockout (KO) mice across the resting, proliferating, and hypertrophic growth plate zones revealed 272, 306, and 296 significantly upregulated, and 155, 220 and 190 significantly downregulated features, respectively, relative to wild type (WT) controls. Of note, phosphatidylcholine, lysophosphatidylcholine, sphingomyelin, lysophosphatidylethanolamine and phosphatidylethanolamine derived lipid ions were upregulated in PHOSPHO1-KO versus WT. Our imaging pipeline has established a spatially-resolved lipid signature of joint tissues and has demonstrated that PHOSPHO1 ablation significantly alters the growth plate lipidome, highlighting an essential role of the PHOSPHO1-mediated membrane phospholipid metabolism in lipid and bone homeostasis.

Defining the Tumor Microenvironment by Integration of Im-munohistochemistry and Extracellular Matrix Targeted Imaging Mass Spectrometry

Project description:Breast stroma plays a significant role in breast cancer risk and progression yet remains poorly understood. In breast stroma, collagen is the most abundantly expressed protein and its increased deposition and alignment contributes to progression and poor prognosis. Collagen post-translation modifications such as hydroxylated-proline (HYP) control deposition and stromal organization. The clinical relevance of collagen HYP site modifications in cancer processes remains undefined due to technical issues accessing collagen from formalin-fixed, paraffin-embedded (FFPE) tissues. We previously developed a targeted approach for investigating collagen and other extracellular matrix proteins from FFPE tissue. Here, we hypothesized that immunohistochem-istry staining for fibroblastic markers would not interfere with targeted detection of collagen stroma peptides and could reveal peptide regulation influenced by specific cell types. Our initial work demonstrated that stromal peptide peak intensities when using MALD-IMS following IHC staining (αSMA, FAP, P4HA3 and PTEN) were comparable to serial sections of non-stained tissue. Analysis of histology-directed IMS using PTEN on breast tissues and TMAs revealed heteroge-neous PTEN staining patterns and suggestive roles in stromal protein regulation. This study sets the foundation for investigations of target cell types and their unique contribution to collagen regulation within extracellular matrix niches.

Integration of Multiple Spatial Omics Modalities Reveals Unique Insights into Molecular Heterogeneity of Prostate Cancer

Project description:This project introduces a spatial multi-omics (SMOx) pipeline integrating MALDI-2 mass spectrometry imaging (MSI) with Visium spatial transcriptomics (ST) and single-nucleus RNA sequencing (snRNA-seq) to investigate molecular heterogeneity in human prostate cancer (PCa). MALDI-2 MSI was used to map lipid distributions with enhanced sensitivity compared to conventional MALDI, enabling detailed visualization of metabolic alterations across tissue regions. Through non-rigid co-registration via H&E images and Gaussian-weighted granularity matching, MSI data were spatially aligned with transcriptomic and histological layers. This integration revealed lipidgene expression relationships associated with distinct cell populations and pathological states within heterogeneous prostate tissues. The resulting dataset provides a high-resolution molecular atlas of PCa, demonstrating the power of MSI-driven spatial multi-omics to uncover lipid-based signatures that refine tissue annotation and support molecular pathology studies.

MALDI rat liver anticancer drug spiked-in dataset (imzML)

Project description:For the MALDI-MSI experiment, we selected 12 different drugs. The drugs were purchased from the LC Laboratories (Woburn, MA; CAS numbers: dabrafenib: 1195765-45-7, dasatinib: 302962-49-8, erlotinib: 183321-74-6, gefitinib: 184475-35-2, imatinib: 152459-95-5, lapatinib: 388082-78-8, pazopanib: 444731-52-6, sorafenib: 284461-73-0, sunitinib: 557795-19-4, trametinib: 871700-17-3, vatalanib: 212141-54-3) and from SelleckChem (Munich, Germany; CAS numbers: ipratropium: 60205-81-4) with >99% purity and were dissolved in methanol (MeOH, (Chromasolv Plus for HPLC) (Sigma-Aldrich, Steinheim, Germany) at 10 mg/mL concentration. These stock solutions were further diluted with 50% MeOH and five mixtures were generated, each containing four different drug compounds. The spreadsheet in Supporting Information summarizes the composition of the five drug mixtures. A 5 mg/mL solution of α-cyano-4-hydroxycinnamic acid (CHCA, Sigma-Aldrich) dissolved in 50% MeOH containing 0.1% trifluoroacetic acid (TFA, Sigma-Aldrich, Steinheim, Germany) was used as matrix solution.

Autophagy in PDGFRα+ Mesenchymal Cells is Essential for Intestinal Stem Cell Survival: MALDI data

Project description:Autophagy defects are a risk factor for Inflammatory Bowel Diseases (IBD) through unknown mechanisms. Whole-body conditional deletion of essential autophagy gene (ATG) Atg7 in adult mice (Atg7Δ/Δ) causes tissue damage and death within three months due to neurodegeneration without substantial effect on intestine. In contrast, we report here that whole-body conditional Atg5 deletion in adult mice (Atg5Δ/Δ) caused death within five days due to rapid autophagy inhibition, elimination of ileum stem cells, and loss of barrier function. Atg5Δ/Δ mice lost PDGFRα+ mesenchymal cells (PMCs) and Wnt signaling essential for stem cell renewal, which were partially rescued by exogenous Wnt. To assess the metabolic consequences of ATG5 loss in PMCs and the ileum, we performed Matrix-assisted laser desorption ionization (MALDI) coupled to imaging mass spectrometry (IMS) (MALDI-IMS) to distinguish between a specific metabolic defect in PMCs and an effect on the entire ileum.

On-tissue spatial proteomics integrating MALDI-MS imaging with shotgun proteomics reveals soy consumption-induced potential candidate markers in a fragile X syndrome mouse model

Project description:Soy-based diets are associated with increased seizures and autism. Thus, there is an acute need for unbiased protein biomarker identification in Fragile X syndrome (FXS) in response to soy consumption. Herein, we present a spatial proteomics approach integrating mass spectrometry imaging (MSI) with label-free proteomics in a mouse model of FXS to map the spatial distribution and quantify the levels of proteins in the hippocampus and hypothalamus brain regions. In total, 1,250 unique peptides were spatially resolved, demonstrating the diverse array of peptidomes present in the tissue slices and the broad coverage of the strategy. A group of proteins that are known to be involved in glycolysis and synaptic transmission has been identified. The co-expression network analysis indicated that proteins in the soy-based diet group were significantly associated with metabolism and synapse modules in the Fmr1KO brain. Ultimately, this spatial proteomics work is a step toward identifying potential candidate protein markers and novel therapeutic targets for FXS

Ion mobility tandem mass spectrometry enhances performance of bottom-up proteomics

Project description:We describe a novel method utilizing ion mobility-based concentration of peptide fragment ions on a qTOF mass spectrometer improving the sensitivity of bottom-up proteomics by up to 10-fold. This enabled the identification of 7,500 human proteins within one day and 8,600 phosphorylation sites within 5h of LC-MS/MS time. The method also proved powerful for multiplexed quantification experiments exemplified by the chemoproteomic interaction analysis of HDACs with Trichostatin A.

Analysis of Amyloid Plaque Composition in two mouse models of Alzheimer’s disease

Project description:MALDI mass spectrometry imaging (MSI) enables label-free, spatially resolved analysis of a wide range of analytes in tissue sections. Quantitative analysis of MSI datasets is typically performed on single pixels or manually assigned regions of interest (ROI). However, many sparse, small objects such as Alzheimer’s disease (AD) brain deposits of amyloid peptides called plaques are neither single pixels nor ROI. Here, we propose a new approach to facilitate comparative computational evaluation of amyloid plaque-like objects by MSI: a fast PLAQUE PICKER tool that enables statistical evaluation of heterogeneous amyloid peptide composition. Comparing two AD mouse models, APP NL-G-F and APP PS1, we identified distinct heterogeneous plaque populations in the NL-G-F model, but only one class of plaques in the PS1 model. We propose quantitative metrics for the comparison of technical and biological MSI replicates.

Transcriptome reorganization during seasonal wood development in Pinus radiata

Project description:Seasonal wood development results in two distinct wood types: earlywood (EW) and latewood (LW), which is the major cause of wood qaulity variation. We investigate transcriptome reorganization during seasonal wood development in radiata pine using a newly developed 18k cDNA microarrays. Three sampling trees each at juvenile (5 yrs), transition (9 yrs) and mature (14 yrs) ages (based on the wood rings at breast height) were selected from a plantation forest of radiata pine at Bondo, NSW , Australia (35Âº 16' 44.04 S, 148Âº 26' 54.66 E). The sampling trees at juvenile and mature ages were grown within 50 m distance and under similar environment. Two sampling trees at rotation age (30 yrs) were chosen at Yarralumla, ACT, Australia (35Â° 18' 27'' S, 149Â° 7' 27.9'' E).
