Project description:In this study, the metabolic adjustments performed by maize (Zea mays L) seminal roots exposed to 25 µM Cd2+ or 25 µM Cu2+ at pre-emergence are compared, focusing on the proteomic changes after metal exposure. Root width was increased, and root length was decreased after 72 h of metal treatment. Both metals induced H2O2 accumulation and lipid peroxidation in the root tip. These changes were accompanied by increases in lipoxygenase activity and 4-hydroxy-2-nonenal content. NMR spectroscopy revealed that the abundance of 38 water-soluble metabolites was significantly modified by Cd and Cu exposure; this set of metabolites comprised carboxylic acids, amino acids, carbohydrates, and unidentified phenolic compounds. Linoleic acid content significantly decreased in Cu-treated samples. The total amount of proteins detected in maize root apexes was 2,171. Gene ontology enrichment analysis of the differentially accumulated proteins was performed to detect pathways probably affected by metal additions. Both metals altered redox homeostasis, up-regulated oxylipins biosynthetic process, and shifted metabolism towards the oxidative pentose-phosphate in the root apexes. However, the methionine salvage pathway appears as a key metabolic module only under Cd stress. The integrative analysis carried out in this study suggests that most molecular features behind the reprogramming of maize root tips to cope with cadmium and copper toxicity are common, but some are not.

Project description:Heat stress inhibits photosynthesis efficiency, thereby suppressing plant growth and crop yield. However, the mechanism underlying this inhibition is not fully understood. Here, we report that the multiple organellar RNA-editing factor 8 (MORF8) forms condensates with solid-like properties in chloroplast upon heat stress. In vitro data show that the MORF8 condensation is intrinsically heat-dependent and primarily determined by its IDR (intrinsically disordered region). Purification and characterization of MORF8 condensates show that numerous editing factors including PPR proteins and MORFs are partitioned. We provide both genetic and biochemical evidence that MORF8 condensation inhibits chloroplast RNA editing. In agreement, we find that both heat stress and MORF8 condensation lead to reduced editing of RNAs encoding NADH dehydrogenase-like (NDH) complex and impaired NDH activity and photosynthesis efficiency. These findings uncover MORF8 as a putative chloroplastic thermosensor that mediates photosynthesis inhibition by heat and highlight the functional significance of solid material properties of biomolecular condensates.

Project description:The protein p27(Kip1), a member of the Cip-Kip family of cyclin-dependent kinase inhibitors, has been recently identified as a transcriptional regulator. However, the transcriptional programs regulated by this protein, still remain mostly unknown. The aim of this study has been to define the transcriptional programs regulated by p27 by first identifying the p27-binding sites on the whole chromatin of quiescent mouse embryonic fibroblasts by Chromatin Immunoprecipitation Sequencing (ChIP-seq). Results revealed that most of the p27 binding sites were in distal intergenic regions and introns whereas, in contrast, its association with promoter regions was very low. Gene ontology analysis of the protein coding genes revealed a number of relevant transcriptional programs regulated by p27 as cell adhesion, intracellular signalling and neuron differentiation among others. We validated the interaction of p27 with different chromatin regions by ChIP followed by qPCR and demonstrated that the expressions of several genes belonging to these programs are actually regulated by p27.

Project description:Ubiquitylation is a widely known post-translational modification that regulates myriad biochemical and physiological events in organism. The ubiquitin system is crucial for the development and fitness of higher plants. The process of de-etiolation, during which green plants initiate photomorphogenesis and establish autotrophy, is a dramatic and complicated procedure under the tight regulation of massive ubiquitylation/de-ubiquitylation events. Here we present site-specifically quantified proteomic data of the ubiquitylomes in seedlings’ first leaves of a globally important crop and C4 model plant, Zea Mays, in etiolated state and early de-etiolating states (exposed to light for one, six and twelve hours, respectively), achieved through an immunoprecipitation-based high-resolution mass spectroscopic (MS) method. In our composite data of multiple ubiquitylomes, 1926 unique ubiquitylation sites corresponding to 1041 proteins were identified and quantified, based on which five potential ubiquitylation motifs, KA, AXK, KXG,AK and TK were found. The time-course fold change of the ubiquitylation levels of 214 sites corresponding to 172 proteins were detected to be highly correlated in two technical replicates of MS experiments; evident fold changes (>1.5 fold) of the ubiquitylation levels of 78 sites during the 12 hours’ de-etiolation process were detected. A majority of the ubiquitylated sites we identified corresponded to substrates involving protein and DNA metabolism, such as ribosome and histone; meanwhile, multiple ubiquitylation sites in proteins reflecting plant’s major physiological changes during de-etiolation, including hormone synthesis/signaling, key C4 photosynthetic enymes, light signaling proteins were identified. This proteomic study on the ubiquitylome of de-etiolating maize seedling leaf is the first attempt ever of studying the ubiquitylome of C4 plant.

Project description:Anti-epileptogenic agents that prevent the development of epilepsy following a brain insult remain the holy grail of epilepsy therapeutics. In order to identify such drugs, it is necessary to first understand the cellular and molecular events that underlie the epileptogenic process, from initial insult to the onset of spontaneous recurrent seizures. We have employed a label-free proteomic approach that allows quantification of large numbers of brain-expressed proteins in a single analysis in the well-established kainate (KA) mouse (C57BL/6J) model of epileptogenesis. In addition, we have incorporated two putative antiepileptogenic drugs, PSD95BP and 1400W, to give an insight into how such agents might ameliorate the epileptogenesis. The test drugs were administered at appropriate time-points after induction of status epilepticus (SE) and animals were euthanized at 7 days, their hippocampi removed, and subjected to LC-MS/MS analysis. A total of 2,579 proteins were identified; their normalized abundance was compared between treatment groups using ANOVA, with correction for multiple testing by false discovery rate. Significantly altered proteins were subjected to gene ontology analysis to look for enrichment of specific biological processes. KA-induced SE was most robustly associated with an increase in proteins involved in neuroinflammation, oxidative stress, cell-cell interactions and synaptic plasticity. Treatment with PSD95BP (Tat-NR2B9c) or an iNOS inhibitor, 1400W modulated several of these proteins. Our observations require validation in a larger-scale investigation, with candidate proteins explored in more detail. Nevertheless, this study has identified several mechanisms by which epilepsy might be developed and several targets for novel drug development.

Project description:The aim of the experiment was to explain the role of astrocytic TCF7L2 transcription factor in astrocyte development and maturation. To do that we used Tcf7l2FL/FL:TdTomatoFL/FL animals with loxP sites that flanked exon 6, the deletion of which causes a frameshift mutation and leads to nonsense-mediated decay. Those mice were crossed with Aldh1l1Cre-ERT2 animals, that carried a transgene with tamoxifen-inducible Cre recombinase under the control of an astrocyte lineage-specific promoter. Control line was obtained crossing Aldh1l1Cre-ERT2 with Tcf7l2WT/WT:TdTomatoFL/FL animals. Tamoxifen (75 mg/kg body weight) was administered on postnatal day 6 and 8, 27 days later, (postnatal day 35), mice were sacrificed and TdT postive astrocytes were FACS-sorted using BD FACSAria, RNA from 4 control TdT and 3 Tcf7l2 cKO TdT mice were isolated and bulk RNA-seq was performed.
