Proteomic analysis of LysoIP from HeLa untagged, Control and ASAH1-/-

ABSTRACT: This quantitative proteomic analysis of lysosome-enriched fractions isolated by immunoprecipitation (LysoIP) from HeLa cells expressing TMEM192-3xHA, untagged controls, and ASAH1 knockout lines. Triplicate biological replicates were processed using TMTpro 18-plex labeling and high-resolution Orbitrap mass spectrometry with FAIMS. Data were searched against the human proteome with stringent FDR filtering and reporter ion quantification, enabling comparative profiling of lysosomal protein composition and changes associated with ASAH1 deficiency.

Anti-sense oligonucleotide inhibited iSAT reaction

Project description:Investigating the intricate and rapid folding kinetics of large RNA-protein complexes (RNPs), like the bacterial ribosome, remains a formidable challenge in structural biology. Previous genetic approaches to probe assembly have focused on modulating the expression of either r-proteins or assembly factors. Here, anti-sense oligonucleotides (ASOs) were used to disrupt native RNA/RNA and RNA/protein interactions, in order to generate previously uncharacterized folding intermediates. In an in vitro co-transcriptional ribosome assembly assay, 10 assembly inhibitor ASOs were identified. Using cryo-electron microscopy, 38 intermediate structures were determined resulting from the specific inhibitions generated by 6 inhibitory ASOs. A notable intermediate class provided compelling evidence for independent rRNA domain folding before proper interdomain docking. Three PNAs targeting domain-I of 23S rRNA further subdivided the previously identified assembly core into smaller blocks representing the earliest steps in assembly. The resulting assembly graph reveals template-directed RNA docking of defined regions as foldons, and domain consolidation, which provides a hierarchical view of the RNP assembly process. This approach not only identified potential targets for antibiotic development but also established a platform for probing the structure and dynamics of RNP assemblies.

Design and synthesis of tailored human caseinolytic protease P inhibitors

Project description:Human caseinolytic protease P (hClpP) is important for degradation of misfolded proteins in the mitochondrial unfolded protein response. We here introduce tailored hClpP inhibitors that utilize a steric discrimination in their core naphthofuran scaffold to selectively address the human enzyme. This novel inhibitor generation exhibited superior activity compared to previously introduced beta-lactones, optimized for bacterial ClpP. Further insights into the bioactivity and binding to cellular targets were obtained via chemical proteomics as well as proliferation- and migration studies in cancer cells.

Protein dataset of immortalized HaCaT cells p53 knock down HaCaT keratinocytes

Project description:The p53 protein is encoded by TP53 gene and plays the key role in significant number of cellular processes including proliferation, apoptosis and regulation of many stress response pathways. P53 acts like a direct transcription activator of numerous genes regulating cell cycle arrest, DNA repair, growth inhibition and many others (Mollereau and Ma, 2014). The canonical biological function of p53 is maintaining genome integrity via elimination of damaged or exposed to genotoxic stress cells. Immortalized HaCaT cells are widely used for keratinocyte research, since they maintain stable keratinocyte phenotype, have nearly unlimited proliferative potential, do not require specific growth and differentiation factors (Colombo et al., 2017). Also, HaCaT cells produce typical differentiation markers such as cytokeratins K14 and K10, involucrin (Colombo et al., 2017) and respond to keratinocyte differentiation stimuli. Taking together, HaCaT cells have similar to normal human keratinocytes (NHK) properties, however, as many of spontaneously immortalized cell lines HaCaT cells bear two mutant p53 alleles - R282Q and H179Y (Lehman et al., 1993). Mutp53 in HaCaT has an increased affinity to other p53 family members (p63, p73), which significantly expands p53 properties. Moreover, mutp53 indirectly affects specific target genes via protein-protein interactions with other transcription factors (NF-Y, E2F1, NF-KB) or by tethering p63 to new promotor locations. For more detailed investigation of mutp53 impact on various processes in HaCaT cells we performed a shRNA mediated knockdown of mutp53. For generation of stable TP53 knockdown we employed plasmid vector pLKO-p53-shRNA-941 (Addgene # #25637) followed by puromycin selection of transduced cells. Here we present proteomic dataset obtained from wild type HaCaT cells and p53 knock down HaCaT keratinocytes.

ARMC1 shuttling regulates cellular mitochondrial distribution

Project description:Mitochondria are platforms for important processes including mitochondrial fusion and fission, protein and lipid transport, cytoskeletal trafficking, and the activation of mitophagy, apoptosis, and innate immune responses. How cells regulate the assembly of protein complexes at the mitochondrial surface to control these dynamic functions is incompletely understood. Here, we show that ARMC1 shuttles between the cytosol and distinct mitochondrial complexes. The assembly of ARMC1 with Miro, MTFR, and TMEM11 links together mitochondrial trafficking and shaping activities and is essential for MTFR stability. In another complex, ARMC1 engages, via MTCH2, DNAJC11, which facilitates ARMC1 recycling back into the cytosol. Disrupting the balance of ARMC1 between these complexes leads to aberrant cellular mitochondrial distributions. Thus, the stability and function of the Miro-MTFR complex is regulated by ARMC1, whose mito-cytoplasmic shuttling via DNAJC11 tunes mitochondrial dynamics. Our findings provide a paradigm for protein complex regulation through the spatial control of a linchpin subunit.

Soma and projection compartments were physically separated using Transwell culture inserts, and triplicate biological replicates were processed using TMTpro 18-plex labeling and high-resolution Orbitrap mass spectrometry with FAIMS. Data were searched against the human proteome with stringent FDR control and reporter ion quantification, enabling compartment-resolved analysis of proteome alterations associated with ASAH1 deficiency.

Whole cell proteomics of iNeurons and iDA neurons at day 23 from Control, ASAH1-/- and SMPD1-/-

Project description:This experiment describes a quantitative proteomic analysis of whole-cell lysates from induced neurons (iN) and induced dopaminergic neurons (iDA) differentiated from human embryonic stem cells of three genotypes: control, ASAH1 knockout, and SMPD1 knockout. Triplicate biological samples were prepared and analyzed using TMTpro 18-plex labeling coupled to high-resolution Orbitrap mass spectrometry with FAIMS. Data were processed with target-decoy database searching, stringent FDR control, and reporter ion–based quantification. The resulting dataset enables comparative profiling of proteomic alterations associated with lysosomal dysfunction and neurodegeneration-relevant pathways in distinct neuronal subtypes.

Lysosomal storage disease proteo/lipidomic profiling using nMOST links ferritinophagy with mitochondrial iron deficiencies in cells lacking NPC2

Project description:Lysosomal storage diseases (LSDs) comprised ~50 gene loci causing the accumulation of cellular material in the lysosome and associated defects in lysosomal function, but systematic molecular phenotyping is lacking. Here, we apply a nanoflow-based multi-omic single-shot technology (nMOST) workflow to simultaneously quantify HeLa cell proteomes and lipidomes from dozens of LSD mutants, revealing diverse molecular phenotypes. Defects in delivery of ferritin and its autophagic regulator NCOA4 to lysosomes (ferritinophagy) were pronounced in NPC2-/- cells, which correlated with increased lyso-phosphatidyl-choline species and dramatic multi-lamellar membrane structures visualized by cryo-electron tomography. Ferritinophagy defects correlated with loss of mitochondrial cristae, MICOS complex components, and electron transport chain complexes rich in iron-sulfur cluster proteins. Strikingly, these defects were rescued when iron was provided through the transferrin system. This resource reveals how loss of lysosomal function impacts organelle homeostasis in trans and highlights nMOST profiling as a discovery tool for illuminating distinct molecular phenotypes across LSDs.

The p97-UBXD8 complex regulates ER-Mitochondria contact sites by altering membrane lipid saturation and composition

Project description:The intimate association between the endoplasmic reticulum (ER) and mitochondrial membranes at ER-mitochondria contact sites (ERMCS) serves as a platform for several critical cellular processes, particularly lipid synthesis. How contacts are remodeled and the subsequent biological consequences of altered contacts such as perturbed lipid metabolism remains poorly understood. Here we show that the p97 AAA-ATPase and its ER-tethered ubiquitin-X domain adaptor 8 (UBXD8) regulate the prevalence of ERMCS. The p97-UBXD8 complex localizes to contacts and its loss increases contacts in a manner that is dependent on p97 catalytic activity. Quantitative proteomics and lipidomics of ERMCS demonstrates alterations in proteins regulating lipid metabolism and a significant change in saturated or monounsaturated lipid species in UBXD8 knockout cells. We show that loss of p97-UBXD8 results in perturbed contacts due to an increase in membrane lipid saturation via SREBP1 and the lipid desaturase SCD1. These aberrant contacts can be rescued by supplementation with unsaturated fatty acids or overexpression of SCD1. Notably, we find that the SREBP1-SCD1 pathway is negatively impacted in the brains of mice with p97 mutations that cause neurodegeneration. Our results suggest that contacts are exquisitely sensitive to alterations to membrane lipid composition and saturation in a p97-UBXD8 dependent manner.

Characterization of endosomes and interactions from TMEM230 and TMEM9/9B mutants in human neurons

Project description:EndoMAP aims to systematically dissect the human endosomal protein complexes. To examine TMEM9 and TMEM230 interactions, we generated TMEM230 and TMEM9 knockouts (KOs) using CRISPR/Cas9 in human embryonic stem (ES) cells and converted the cells to induced neurons (iNeurons). TMEM230 and TMEM9 were immunoprecipitated (IP) on day-21 iNeurons and analyzed by TMT-MS, using the respective KOs as a negative control. In addition, TMEM230 immunoprecipitations were performed in TMEM230 KO iNeurons expressing WT and individual disease variant of TMEM230 (Y29C, R78L, and X121W), as well as a triple mutant carrying all three variants. To examine the impact of TMEM230 mutations and TMEM9/9B loss on total and endosomal proteome, we additionally generated TMEM230(X121W) and TMEM9/TMEM9B double knockout (DKO) in ES cells. The proteome of post-nuclear supernatant (PNS) and purified endosomes (Endo-IP) from WT, TMEM230 KO, and TMEM230(X121W) iNeurons were analyzed by TMT-MS. The proteome of PNS and purified endosomes (Endo-IP) from TMEM9 KO and two clones of TMEM9/9B DKO iNeurons were analyzed by TMT-MS.
