Structural analysis of the interaction between M-PMV matrix protein and human calmodulin – native MS dataset

ABSTRACT: Calmodulin serves as a regulator for various proteins, such as enzymes, kinases or phosphatases. It can also serve as Ca2+-dependent adaptor protein. Due to the previous evidence that retroviruses use host cell calmodulin for their proliferation, we focused on the description of functional and structural patterns of the interaction between Mason-Pfizer monkey virus matrix and human calmodulin. One of the methods used was native mass spectrometry.

Limited proteolysis–mass spectrometry detects protein–protein interactions of integral membrane proteins

Project description:Integral membrane proteins (IMPs) are permanently embedded within the plasma membrane and execute multiple cellular functions. IMPs constitute important targets, but development of drugs that target IMPs to modulate protein–protein interactions, which mediate their functions, has been challenging. Characterizing the structural and functional properties of IMPs as well as their regulatory PPIs is a key step toward new or improved therapeutics. Functional and structural studies of IMPs are hindered by their hydrophobicity, low expression levels in cells, flexibility, and the need to use detergents to solubilize these proteins. Representative examples of IMPs are mammalian adenylyl cyclases that play a pivotal role in the 3',5'-cyclic adenosine monophosphate signaling pathway. The activity of membrane-bound adenylyl cyclases can be regulated by direct and/or indirect binding of calcium ions, for example, via calmodulin. Unstructured and highly flexible regions of adenylyl cyclases engage in PPIs. However, the principles of classical proteomics methods do not allow mapping interactions involving regions without a defined three-dimensional structure. To address this limitation, we used limited proteolysis–mass spectrometry (LiP–MS) to study the known interaction between the adenylyl cyclases AC8 and calmodulin by probing protein structural alterations in crude membrane suspensions treated with calmodulin. The LiP–MS analysis pinpointed putative binding site regions of AC8 previously shown to participate in the interaction with calmodulin, demonstrating that this method can be used to identify interaction domains in membrane proteins in a physiologically relevant context.

Investigating protein dynamics with millisecond precision using droplet microfluidic hydrogen/deuterium exchange

Project description:Hydrogen/deuterium exchange (HDX) methods for studying protein dynamics would benefit from millisecond-scale incubations to probe intrinsically disordered proteins, highly dynamic regions and conformation changes. Here we investigate droplet microfluidics for rapid mixing to trigger D2O labelling, uniform incubations and rapid droplet merging for acid quenching in advance of mass spectrometry. A surfactant-free merging approach combining expansion elements for synchronised droplet collision proved robust. The high diffusive flux of D2O and protons enable microsecond mixing to trigger and arrest D2O labelling, respectively, affording the possibility of single millisecond incubations. Millisecond droplet HDX processors were used to measure forward exchange and demonstrate that D2O labelling is the rate-limiting step, in essence defining 10 milliseconds as the minimum practical incubation time. With the ability to access millisecond time scales the fast dynamics of calmodulin, a model of calcium-triggered allostery with rapid conformational switching, was investigated. Calcium binding increases D2O accessibility to the linker region, reporting the flexibility which enables the scissor-like motion of calmodulin for capturing proteins. The millisecond precision of droplet microfluidic HDX paves the way to advance our understanding of protein structural dynamics.

Transcription profiling by array of MG-63 cells grown on different biomaterials used in bone grafts

Project description:During the past decades, there have been major advances in the field of biomaterials, thereby generating a vast variety of materials for a broad range of tissue engineering and regeneration applications. Although gene expression profiling has been used occasionally in biomaterial research, its usefulness for understanding cell-biomaterial interactions should be further explored for it to fulfill its promise as a tool to assess and improve material properties. Here, the transcriptional landscape induced by 23 materials is explored with a variety of properties within the scope of bone regeneration. An osteoblast cell line is used to identify the gene expression profiles that can be adopted in response to biophysical and chemical cues. It is shown that TGF-beta and WNT signaling may be involved in the cellular response to osteoinductive materials along with differential cell adhesion kinetics via attenuated FAK signaling. The previously reported effect of calcium and phosphate on BMP2 and TGF-beta signaling is confirmed and the biological effect of the addition of nanohydroxyapatite in poly (d,l-lactic acid) polymer particles is studied. Together with future applications, this approach will help researchers understand cellular responses in relation to material properties, which will promote the development of more effective biomaterials for applications in tissue regeneration.

Xilmass: a new approach towards the identification of cross-linked peptides

Project description:Chemical cross-linking coupled with mass spectrometry plays an important role in unravelling protein interactions, especially weak and transient interactions. Moreover, cross-linking complements several structure determination approaches such as cryo-EM. Although several computational approaches are available for the annotation of spectra obtained from cross-linked peptides, there remains room for improvement. Here, we present Xilmass, a novel algorithm to identify cross-linked peptides that introduces two new concepts: (i) the cross-linked peptides are represented in a novel way in the search database that explicitly encodes cross-linking sites and (ii) the scoring function from the Andromeda algorithm was adapted to score against a theoretical MS spectrum that contains the peaks from all the possible fragment ions of a cross-linked peptide pair. The performance of Xilmass was subsequently evaluated against the recently published Kojak and the popular pLink algorithms on a data set that contains calmodulin-plectin.
