Covalent labelling of UNC119 with alkyl bromide compound 7

ABSTRACT: UNC119 protein was treated with compound 7 (10:1 in excess, overnight) to see if covalent modification can be achieved with this alkyl bromide derivative at E163. Untreated UNC119 was used as negative control in comparison.

Affinity-based protein profiling (AfBPP) using different Callyaerin probes in M. tuberculosis H37Rv

Project description:The natural cyclopeptide Callyaerin B (CalB) exhibits highly specific antitubercular activity. The aim of this project is to study the protein binding partner of this compound using either activity-based protein profiling (ABPP) (ACE_0721) or affinity-based protein profiling (AfBPP) (ACE_0682 & ACE_0721). To enable a two-step enrichment protocol, CalB probes modified with an alkyne group (CalB_C4Pra) and optionally additional photoleucine (CalB_R5phLeu) or 4-benzoyl-phenylalanine (CalB_R3Bpa) as photoactive groups were used. For this purpose, M. tuberculosis H37Rv cells were treated with the respective probe for three hours at 37 °C and then exposed to UV light (λ = 365 nM) for 20 minutes at room temperature. The cells were lysed, and biotin was attached to probe-labeled proteins using copper(I)-catalyzed azide-alkyne cycloaddition (CuAAC). These proteins were subsequently enriched with an avidin-matrix, which was thoroughly washed with a 1% SDS solution. Furthermore, a competitive AfBPP approach was chosen, to distinguish specific protein labeling from background labeling (ACE_0721). For this, the cells were treated with excess of unmodified CalB for 30 minutes prior to the addition of the respective photoprobe. In addition, it has been shown, that the susceptibility of M. tuberculosis H37Rv to CalB is highly dependent on the expression of the putative membrane protein Rv2113. A gene deletion mutation of this protein (Δrv2113) was used to identify further unspecific labeling of the AfBPP approach (ACE_0740).

Identification of potential interaction partners of the CoxG homologs Saci_1119 and Saci_2031 in Sulfolobus acidocaldarius MW001

Project description:This project aims on the study of glycerol metabolism in the thermoacidophilic crenarchaeal model organism Sulfolobus acidocaldarius, previously regarded as a non-glycerol utilizer. On the one hand, changes in the proteome of the glycerol-adapted strain Sulfolobus acidocaldarius MW00G upon growth with different concentrations of glycerol (10 mM, 20 mM, and 40 mM) as sole carbon and energy source was investigated. On the other hand, potential interaction partners of the two carbon monoxide dehydrogenase subunit G (CoxG) homologs, Saci_1119 and Saci_2031, were identified by overexpression of C-terminally HA-tagged versions of the two CoxG proteins and subsequent co-immunoprecipitation, thereby aiming to elucidate their potential role as membrane anchors for the glycerol-3-phosphate dehydrogenase (G3PDH) from the respective gene cluster.

Astrocytic EphA4 signaling is important for the elimination of excitatory synapses in Alzheimer’s disease

Project description:Cell surface receptors, including erythropoietin-producing hepatocellular A4 (EphA4), are important in regulating hippocampal synapse loss, which is the key driver of memory decline in Alzheimer’s disease (AD). However, the cellular-specific roles and mechanisms of EphA4 are unclear. Here, we show that EphA4 expression is elevated in hippocampal CA1 astrocytes in AD conditions. Specific knockout of astrocytic EphA4 ameliorates excitatory synapse loss in the hippocampus in AD transgenic mouse models. Single-nucleus RNA sequencing analysis revealed that EphA4 inhibition specifically decreases a reactive astrocyte subpopulation with enriched complement signaling, which are characteristics associated with synapse elimination by astrocytes in AD. Importantly, astrocytic EphA4 knockout in an AD transgenic mouse model decreases complement tagging on excitatory synapses and excitatory synapses within astrocytes. These findings suggest an important role of EphA4 in the astrocyte-mediated elimination of excitatory synapses in AD and highlight the crucial role of astrocytes in hippocampal synapse maintenance in AD.
