Project description:In this study we show that acute INTS6 depletion remodels the RNAPII interactome and enhances ARMC5 binding, the same as what we observed in Ints6 KO cells. To investigate how acute INTS6 depletion affects RNAPII function, we determined the RNAPII interactome in the the Ints6 degron cells. Chromatin fractions from DMSO and dTAG treated Ints6 degron cells (treated for 1 hour) were analyzed by RNAPII IP-mass spectrometry. There are 12 samples in this MS run, samples 6-dTAG repeats1-3 and 6-DMSO repeats 1-3 are involved in the paper.

Project description:Cardiovascular disease is the prevailing cause of death among cancer survivors. Remarkable increase in cardiac disease burden in this group is likely due to the effects of cancer itself and, especially, cardiotoxic cancer treatments. Of the cardiotoxic cancer treatments, anthracyclines are notoriously known for causing vascular damage and severe cardiovascular complications. A defining feature of cardiac damage by doxorubicin (Dox), a prototypical anthracycline, is that it typically progresses after completion of chemotherapy. As the nature of delayed deterioration is not understood we focused in this study on the events that occur upon completion of chemotherapy. We adopted the Dox treatment/washout model to examine its lasting effects on endothelial cells. Our ChIP sequencing, transcriptomic, reporter plasmid, and Smad2/3 phosphorylation experiments demonstrated the enhanced activity of the canonical TGF-beta/activin pathway during Dox washout. Another notable feature was sustained mesenchymal reprogramming with significant upregulation of transcripts characteristic of fibroblastic and smooth muscle lineages. We utilized a selective ALK4/5/7 receptor kinase inhibitor, SB431542 (SB), to probe the role of the canonical TGF-beta/activin pathways in endothelial-to-mesenchymal reprogramming by Dox. When present during Dox washout, SB blocked increased expression of both mesenchymal transcripts and protein markers, and prevented cytoskeletal changes and fibronectin production by the treated endothelial cells. Cytoskeletal rearrangements led to increased endothelial monolayer permeability that was abolished by SB treatment. Thus, increased production of ALK4/5 receptor ligands, TGF-beta2 and activin, and heightened Smad2/3 activation response to these ligands during Dox washout leads to sustained mesenchymal reprogramming of endothelial cells and compromised endothelial barrier function.

Project description:Fine-tuning the coexistence of DNA replication and transcription is essential to avoid detrimental collisions between these two machineries. This is particularly relevant at promoters, as RNA polymerase II (RNAPII) elongation is slowest there, and DNA replication evolutionarily initiates in close proximity to these sites. The mechanisms that regulate the acceleration of RNAPII to specifically avoid conflicts with the incoming replisome in a co-directional manner have not been addressed. In this study, using genome-wide and proteomics approaches, we identify and characterize CFAP20 as part of a protective pathway that accelerates elongating RNAPII, diverting it from the path of co-directional replisomes. CFAP20-deficient cells accumulate R-loops specifically at promoters and display defects in origin firing and replication fork progression. Co-depletion of the Mediator complex, or removal of RNAPII engaged with R-loops, completely rescues these replication phenotypes. Therefore, we propose that CFAP20 aids in RNAPII acceleration under conditions of high Mediator-driven transcription output to fine-tune RNAPII elongation and prevent collisions with co-directional replisomes.

Project description:The carboxy-terminal domain (CTD) of the largest subunit of RNA Polymerase II (RNAPII) consists of multiple tandem repeats of the heptapeptide consensus Y1-S2-P3-T4-S5-P6-S7. RNAPII CTD is intrinsically disordered and has been shown to promote liquid-liquid phase-separation (LLPS) of RNAPII in vivo. However, understanding the precise role of the conserved heptad residues in LLPS has been hampered by the lack of direct characterization of the biochemical properties of the CTD. Here, we generated a systematic array of RNAPII CTD variants to unravel the sequence-encoded molecular grammar underlying LLPS of the human CTD.

Project description:RNA Polymerase II (RNAPII) termination for transcripts containing a polyadenylation signal (PAS) is thought to differ mechanistically from termination for PAS-independent RNAPII transcripts such as sn(o)RNAs. In a screen for factors required for PAS-dependent termination, we identified Sen1, a putative helicase known primarily for its role in PAS-independent termination. We show that Sen1 is required for termination on hundreds of protein-coding genes and suppresses cryptic transcription from nucleosome-free regions on a genomic scale. These effects often overlap with but are also often distinct from those caused by Nrd1 depletion, which also impacts termination of protein-coding and cryptic transcripts, including many genic antisense transcripts. Sen1 controls termination through its helicase activity and stimulates recruitment of factors previously implicated in both PAS-dependent (Rna14, Rat1) and PAS-independent (Nrd1) termination. Thus, RNAPII termination for both protein-coding genes and cryptic transcripts is dependent on multiple pathways. The 2 RNAPII datasets were produced in duplicates and the Sen1 and Nrd1 datasets in triplicates (all IP/Input).
