Crosslinking MS dataset of the Eukaryotic Core m6A Methyltransferase Complex

ABSTRACT: RNA modifications are critical post-transcriptional regulators of gene expression, impacting diverse biological processes. Among these, N6-methyladenosine (m⁶A ) is the predominant mRNA mark, installed at DRACH motifs by a conserved multi-protein Methyltransferase Complex (MTC). Although structures of subcomplexes have emerged, how the active complex assembles and recognises RNA remains unclear. Here we determine apo and RNA-bound cryo-EM structures of the active yeast core m⁶A methyltransferase complex (ycMTC), comprising Ime4, Kar4, Mum2, Vir1 and Slz1. Ime4 scaffolds assembly and catalysis, organising two Vir1-Mum2 heterotrimers asymmetrically around the catalytic Ime4-Kar4 heterodimer. The RNA-bound defines the mechanism of DRACH-motif recognition and shows structural conservation with human counterparts. These structures define the molecular basis of m⁶A deposition and provide a framework for understanding its regulation and evolution across eukaryotes.
