Global proteomic determination of the poly-pharmacological effects of PARP inhibitors following treatment of high-grade serous ovarian cancer cells

ABSTRACT: Global proteome perturbations upon PARPi treatment were measured using quantitative mass spectrometry-based proteomics. High-grade serous ovarian cancer (HGSOC) cell lines (PEO1, Caov3, and COV362) were treated with IC50 dose concentrations of Olaparib, Niraparib, and Rucaparub to assess differences in proteome response to differing PARPi accross a HGSOC cell line panel.

Of mice and models: Investigating proteogenomic divergence in patient-derived xenograft models of ovarian cancer

Project description:- Within ovarian cancer research, patient-derived xenograft (PDX) models recapitulate histologic features and genomic aberrations found in original tumors. However, conflicting data from published studies have demonstrated significant transcriptional differences between PDXs and original tumors, which challenges the fidelity of these models. We employed a quantitative mass spectrometry-based proteomic approach coupled with the generation of patient-specific databases using RNA-seq data to investigate the proteogenomic landscape of serially-passaged PDX models established from two patients with distinct subtypes of ovarian cancer.

Comparison of transcriptomes of PARP inhibitor-treated and -untreated isogenic human BRCA-wildtype ovarian cancer PDX

Project description:Background: PARP inhibitors (PARPi) kill cancer cells by stalling DNA replication and preventing DNA repair, resulting in a critical accumulation of DNA damage. Resistance to PARPi is a growing clinical problem in the treatment of high grade serous ovarian carcinoma (HGSOC). Acetylation of histone H3 lysine 14 (H3K14ac) and associated histone acetyltransferases (HATs) have known functions in DNA repair and replication, but their expression and activities have not been examined in the context of PARPi-resistant HGSOC. Results: Using mass spectrometry profiling of histone modifications, we observed altered H3K14ac enrichment in PARPi-resistant HGSOC cells relative to isogenic PARPi-sensitive lines. By RT-qPCR and RNA-Seq, we also observed altered expression of numerous HATs in PARPi-resistant HGSOC cells and a PARPi-resistant PDX model. Knockdown of HATs only modestly altered PARPi response, although knockdown and inhibition of PCAF significantly increased resistance. Pharmacologic inhibition of HBO1 severely depleted H3K14ac but did not affect PARPi response. However, knockdown and inhibition of BRPF3, which is known to interact in a complex with HBO1, did reduce PARPi resistance. Conclusions: This study demonstrates that severe depletion of H3K14ac does not affect PARPi response in HGSOC. Our data suggest that bromodomain functions of HAT proteins such as PCAF, or accessory proteins such as BRPF3, may play a greater role in PARPi response than acetyltransferase functions.

AKT1 interacts with DHX9 to mitigate R-loop-induced replication stress in ovarian cancer

Project description:PARP inhibitor (PARPi)-resistant BRCA mutant (BRCAm) high-grade serous ovarian cancer (HGSOC) represents a new clinical challenge with unmet therapeutic needs. Quantitative high-throughput drug combination screen identifies that ATR inhibitor (ATRi) and AKT inhibitor (AKTi) combination is a rational treatment strategy for both PARPi-sensitive and PARPi-resistant BRCAm HGSOC by inducing DNA damage and R-loop-mediated replication stress (RS). Mechanistically, the kinase domain of AKT1 directly interacts with DHX9, thus facilitating recruitment of DHX9 to R-loops. AKTi increases ATRi-induced R-loop-mediated RS by mitigating recruitment of DHX9 to R-loops. Moreover, DHX9 is upregulated in tumors from PARPi-resistant BRCAm HGSOC patients and high co-expression of DHX9 and AKT1 correlates with worse survival. Our study reveals a previously unknown interaction between AKT1 and DHX9 in R-loop resolution and novel mechanisms of action of AKTi and ATRi combination. Our data also provide a rationale for the clinical development of ATRi and AKTi combination for BRCAm HGSOC irrespective of PARPi resistance status and a potential biomarker to predict the response of combination therapy.

APOBEC3B enhances the efficacy of PARP inhibitors in elimination of ovarian cancer stem cell

Project description:Late detection and tumor recurrence are major factors driving the lethality of high-grade serous ovarian carcinoma (HGSOC). PARP inhibitors (PARPi) have achieved significant clinical efficacy by selectively targeting DNA repair deficiencies in HGSOC patients with BRCA mutations and homologous recombination deficiency (HRD). However, a subset of patients ultimately develops resistance to PARPi, necessitating alternative effective treatment options. The mutational signatures of APOBEC3 family of DNA deaminases are widespread across a broad array of cancer types. Here, we report that cancer stem cell (CSC)-like tumorspheres exhibit reduced A3B expression compared to non-CSC adherent counterparts. Importantly, inhibition of A3B leads to PARPi resistance, elevated frequency of CSCs, and enhanced expression of stemness factors. In addition, we found that high A3B-expressing cells are under strong replication stress and thus synchronize efficiently with PARPi. In this study we knocked down of A3B in A2780 3D tumorsphere by lentiviral tranduction, followed by treated of DMSO control or Olaparib, and performed bulk RNA-sequencing to compare gene expression changes (n=3 for each condition).

NASP modulates histone turnover to drive PARP inhibitor resistance

Project description:PARP inhibitors (PARPi) present a remarkable advance in the treatment of patients with homologous recombination (HR)-deficient tumors1-3, however resistance remains a challenge due to genomic instability4,5. While most research has focused on the downstream consequences of PARPi exposure to tackle resistance, the immediate impact of PARP inhibition on the chromatin environment and its contribution to PARPi toxicity remains elusive. Here, we show that PARP inhibition induces histone release from the chromatin. This presents a vulnerability of PARPi-resistant cancer cells, which are addicted to histone homeostasis mechanisms to sustain elevated DNA replication rates and survival. Through functional genetic screens, we identified NASP as a key factor in maintaining the stability of evicted histones via its TPR motifs. NASP loss renders tumor cells hypersensitive to PARPi treatment in vitro and in vivo, impairs replication fork progression and elevates levels of replication-associated DNA damage. Moreover, NASP acts together with the INO80 complex and the chaperoning activity of PARP1 to ensure efficient histone turnover and prevent the accumulation of lethal DNA damage following PARPi exposure. Collectively, our work reports on histone eviction as an immediate cellular response to PARPi treatment and provides a promising avenue for targeting histone supply pathways to overcome PARPi resistance.

Design of combination therapeutics from protein response to drugs in ovarian cancer cells

Project description:High-grade serous ovarian cancer (HGSOC) remains the most lethal gynecologic malignancy and novel treatment approaches are needed. Here, we used unbiased quantitative protein mass spectrometry to assess the cellular response profile to drug perturbations in ovarian cancer cells for the rational design of potential combination therapies. Analysis of the perturbation profiles revealed proteins responding across several drug perturbations (called frequently responsive below) as well as drug-specific protein responses. The frequently responsive proteins included proteins that reflected general drug resistance mechanisms such as changes in drug efflux pumps. Network analysis of drug-specific protein responses revealed known and potential novel markers of resistance, which were used to rationalize the design of anti-resistance drug pairs. We experimentally tested the anti-proliferative effects of 12 of the proposed drug combinations in 6 HGSOC cell lines. Drug combinations tested with additive or synergistic effects are plausible candidates for overcoming or preventing resistance to single agents; these include several combinations that were synergistic (with PARPi, MEKi, and SRCi). Additionally, we observed 0.05-0.11 micromolar response to GPX4 inhibitors as single agents in the OVCAR-4 cell line. We propose several drug combinations as potential therapeutic candidates in ovarian cancer, as well as GPX4 inhibitors as single agents

Proteomics of Extracellular Vesicles and tissue samples from High-Grade Serous Ovarian Carcinoma

Project description:High-grade serous ovarian carcinoma (HGSOC) is a deadly subtype of ovarian cancer (OC), often diagnosed at late stages due to nonspecific symptoms and lack of effective markers for early detection. Aberrant protein N-linked glycosylation has been reported in HGSOC, holding a potential for improving the diagnosis and prognosis of affected patients. Building on our recent observation documenting that HGSOC-derived extracellular vesicles (EVs) exhibit aberrant protein expression patterns, we here explore the protein N-glycosylation displayed by EVs isolated from HGSOC cell lines and patient sera and ascites relative to those from matching controls to unveil candidate markers for HGSOC. Comparative glycoproteomics of small EVs (sEVs, <200 nm) and medium/large EVs (m/lEVs, >200 nm) isolated from HGSOC and non-cancerous cell lines revealed lower overall N-glycosylation of EV proteins and a decreased protein expression of oligosaccharyltransferase (OST) subunits from HGSOC compared to non-cancerous cell lines. Increased α2,6-sialylation was also observed in m/lEVs from HGSOC cell lines and patient ascites by lectin blotting, which correlated with increased gene expression of ST6GAL1 and decreased gene expression of ST3GAL3-4 in HGSOC compared to normal ovary tissues. Our study provides insights into the EV glycoproteome of HGSOC and the underlying changes in the glycosylation machinery in HGSOC tissues, opening new avenues for the discovery of novel markers against HGSOC.

Novel Diagnostic Biomarkers for High-Grade Serous Ovarian Cancer Uncovered by Data-Independent Acquisition Mass Spectrometry

Project description:High-grade serous ovarian cancer (HGSOC) represents the major histological type of ovarian cancer (OC), and lack of effective screening tools and early detection methods significantly contributes to the poor prognosis of HGSOC. Currently, there is no reliable diagnostic biomarkers for HGSOC. In this study, we performed liquid chromatography data-independent acquisition tandem-mass spectrometry on depleted serum samples from 26 HGSOC cases and 24 healthy controls (HCs) to discover potential HGSOC diagnostic biomarkers. A total of 1,847 proteins were identified across all samples, among which 116 proteins showed differential expressions between HGSOC patients and HCs. Network modeling showed activations of coagulation and complement cascades, platelet activation and aggregation, NET formation, TLR4, IGF, and TGF-β signaling, and suppression of lipoprotein assembly and FcγR activation in HGSOC. Based on the network model, we prioritized 28 biomarker candidates, and validated 18 of them using targeted MS assays in an independent cohort. Predictive modeling showed a sensitivity of 1 and specificity of 0.91 in the validation cohort. Finally, in vitro functional assays on four potential biomarkers (FGA, VWF, ARHGDIB, and SERPINF2) suggested that they may play an important role in cancer cell proliferation and migration in HGSOC.
