Proteomics analysis of PDCD5 interactome from mouse testis

ABSTRACT: In order to investigate the interaction proteins of PDCD5 in mouse testis, PDCD5 immunoprecipitation from wild type mouse testis were collected for LC-MS analysis. A total of 150 interaction proteins were identified.

Proteomic Analysis of Kidney Tissues Following Ischemia-Reperfusion Injury in Male Mice

Project description:Renal ischemia-reperfusion injury (IRI) is a leading cause of acute kidney injury (AKI) and presents significant challenges during kidney transplantation. Due to the detrimental effects of IRI on kidney function and the lack of effective intervention strategies, we conduct a multi-omics study on surgically induced mouse IRI, revealing a modulatory role for the metabolite S-adenosylmethionine (SAM) in AKI development. Our metabolic analysis of clinical samples establishes a link between various AKI conditions and marked elevations in serum SAM, underlying its potential as a biomarker for diagnosis. Furthermore, we find that short-term dietary methionine deprivation, which reduces circulating methionine and kidney SAM levels, effectively enhances renal resilience against IRI. In vivo isotopic tracing demonstrates that this diet preconditions kidney metabolic programs, enhancing glucose and fatty acid oxidation in preparation for IRI. Particularly, the activation of pyruvate dehydrogenase, which produces acetyl-CoA to fuel the tricarboxylic acid (TCA) cycle, highlights an energy-efficient strategy of glucose metabolism that is essential for the protective effects of dietary methionine deprivation.

It activates cascading signal pathways by binding to receptors on the cell membrane, regulating processes such as cell growth, differentiation, apoptosis, and inflammatory responses. Proteomics analysis of TRiC interactome from Stra8-Pdcd5-/- mouse elongating spermatids

Project description:In order to investigate the interaction proteins of TRiC in Stra8-Pdcd5-/- elongating spermatids, TRiC immunoprecipitation from Pdcd5F/F and Stra8-Pdcd5-/- elongating spermatids were collected for LC-MS/MS analysis. A total of 4419 proteins were quantified, and 375 proteins (p < 0.05, Foldchange > 1.5) were differentially expressed. Among these differential proteins, 83 proteins were downregulated (22%) and 292 proteins were upregulated (78%) in Stra8-Pdcd5-/- elongating spermatids.

DIA-Based Proteomic Analysis of Kidney Tissues in Mice with Acetaminophen-Induced Kidney Injury

Project description:Acetaminophen (APAP) overdose can cause acute kidney injury (AKI), but its molecular mechanisms remain poorly understood and no effective treatments are currently available. In this study, we performed an integrated analysis combining transcriptomic, proteomic, and phosphoproteomic profiling of kidney tissues from APAP-treated mice to investigate the underlying molecular mechanisms and identify potential therapeutic targets. Ten-week-old male C57BL/6 mice were fasted overnight for 16 hours prior to APAP administration. AKI was induced by intraperitoneal injection of a high dose of APAP (300 mg/kg body weight) for 6 hours (n = 4), while control mice received an equivalent volume of PBS via intraperitoneal injection (n = 4). Kidney tissues were collected from both APAP-treated and control groups for downstream omics analyses.

Multi-omics study on the effect of moderate intensity exercise on protein of lactylation in mouse muscle tissue

Project description:To explore the effects of moderate intensity exercise on protein of lactylation in mouse muscle tissue metabolism. The healthy adult mice running for 6 weeks as exercise model and sedentary mice as control were used to perform transcriptomic, proteomic, lactylation-proteomics, and metabolomics analysis. In addition, correlation analysis between transcriptome and proteome, and proteome and metabolome was conducted as well. In this study, 159 lactate sites of 78 proteins were identified to be differentically regulated by moderate intensity exercise. Enrichment analysis showed that lactated proteins Mtatp8, Atp5mg and Atp5po exhibited ATP hydrolysis activity. They are involved in biological processes such as mitochondrial transmembrane transport, and Mtatp8, Atp5mg and Atp5po participate in Oxidative phosphorylation and Thermogenesis pathways. The lactation levels of Mtatp8, Atp5mg and Atp5po proteins in exercise group were significantly decreased, while their protein levels were significantly increased. The combined analysis of proteomics and metabolomics showed that the Oxocarboxylic acid metabolism pathway and Sphingolipid signaling pathway had significant changes under the influence of moderate intensity exercise. Our results showed that moderate intensity exercise has a certain effect on the lactylation level of mice, possibly by reducing lactylation levels of Mtatp8, Atp5mg and Atp5po and increasing the expression of their protein levels, thereby regulating the Oxidative phosphorylation pathway and participating in energy metabolism. 2-Oxocarboxylic acid metabolism pathway and Sphingolipid signaling pathway need to be further explored.

Effects of moderate intensity exercise on liver metabolism in mice based on multi-omics analysis

Project description:Background: Physical exercise is beneficial to keep physical and mental health. The molecular mechanisms underlying exercise are still worth exploring. Methods: The healthy adult mice after six weeks of moderate-intensity exercise (experimental group) and sedentary mice (control group) were used to perform transcriptomic, proteomic, lactylation modification, and metabolomics analysis. In addition, gene sets related to hypoxia, glycolysis, and fatty acid metabolism were used to aid in the screening of hub genes. The mMCP-counter was employed to evaluate infiltration of immune cells in murine liver tissues. Results: Transcriptomics analysis revealed 82 intersection genes related to hypoxia, glycolysis, and fatty acid metabolism. Proteomics and lactylation modification analysis identified 577 proteins and 141 differentially lactylation modification proteins. By overlapping 82 intersection genes with 577 differentially expressed proteins and 141 differentially lactylation modification proteins, three hub genes (Aldoa, Acsl1, and Hadhb) were obtained. The immune infiltration analysis revealed a decreased score for monocytes/macrophages and an increased score for endothelial cells in the experimental group. Then, 459 metabolites in positive mode and 181 metabolites in negative mode were identified. The “Metabolic pathways” (mmu01100) was a common pathway between intersection genes-enriched pathways and metabolites-enriched pathways. Conclusion: These findings highlight the pivotal roles of hub genes in the glycolysis and fatty acid metabolism under the context of chronic exercise.
