Peptide profiling of pasteurized milk during storage

ABSTRACT: We investigated the changes in the peptide profile of pasteurized milk during its shelf life to identify storage-dependent markers. Accordingly, two independent storage experiments were performed and their peptide profiles were recorded with microLC–timsTOF Pro-MS/MS.

Milk protein based cryogel monoliths as novel encapsulant of probiotic bacteria. Part II: L. rhamnosus GG storage stability and bioactivity under in vitro digestion

Project description:The aim of the study was to assess the ability of milk protein-based cryogel monoliths to preserve the biological role of Lacticaseibacillus rhamnosus GG (LGG) under cryogenic processing, temperature and water activity controlled static storage and in vitro gastrointestinal transit conditions. Moreover, the matrix disintegration, digestibility, and release of bioactive peptides in the simulated gastrointestinal fluids was determined. The cryogelation process did not confer any significant cellular injuries (losses < 0.5 logCFU g-1) due to the achievement of a vitreous state under the implemented cryogenic conditions. Among the tested storage conditions i.e., temperature (5, 20 and 37 °C) was the most influential parameter of the LGG inactivation kinetics (kLGG = 0.002-0.008 to 0.25-0.56 day-1) followed by the protein composition (i.e., the presence of sodium caseinate alleviated the lethality of LGG). Cryogels stored at aw ≤ 0.33 (found in the vicinity or below Tg) allowed good LGG survivability (kLGG 0.033-0.045 day-1) compared to their rubbery analogues (i.e. aw > 0.33). All cryogels exerted a very limited disintegration during the oral and gastric processing steps helping the LGG cells to overcome the harsh gastric stressors. A complete disintegration of the cryogels was achieved during the intestinal step favouring the release of LGG cells and the advancement of the cryogel matrix digestibility (> 64%). The viable counts of LGG in the intestinal phases remained satisfactorily high (> 8.2 logCFU g-1). Peptidomic profiling of the gastric and intestinal phases confirmed the release of ACE and DPP-IV inhibitory, antimicrobial and antioxidant peptides.

A transcription factor from the cryptic Escherichia coli Rac prophage controls both phage and host operons

Project description:Bacterial genomes are shaped by cryptic prophages, which are viral genomes integrated into the bacterial chromosome. Escherichia coli genomes have 10 prophages on average. Though usually inactive, prophage genes can profoundly impact host cell physiology. Among the phage genes in the E. coli chromosome, there are several putative transcription factors (TFs). These prophage TFs are predicted to control only phage promoters, however their regulatory functions are not well characterized. The co-habitation of prophages and bacteria has led to conditions under which the majority of prophage genes are unexpressed, at least under normal growth conditions. We characterized a Rac prophage TF, YdaT, expression of which is normally inhibited by Rac TFs and, surprisingly, by the host global regulator OxyR. YdaT, when expressed, leads to a toxic phenotype manifested by drastic cell filamentation and cell death. We determined the binding sites and regulatory action for YdaT, finding two sites within the Rac locus, and one upstream of the host rcsA gene, which codes for the global regulator RcsA. The resulting increase in RcsA strongly impacts the bacterial RcsA/B regulon, which includes operons related to motility, capsule biosynthesis, colanic acid production, biofilm formation and cell division. Our results provide novel insights into the host’s genetic network, which appears to integrate YdaT in a complex manner, favoring its maintenance in the silenced state. The fact that the potentially-toxic YdaT locus remains unmutated suggests its importance and potential benefits for the host, which may appear under stress conditions that are not yet known.

Immunogenic epitopes of the meningioma-associated antigen TXNDC16

Project description:We used customized peptide arrays of 163 TXNDC16 peptides to identify immunogenic TXNDC16 epitopes and asked whether discrimination of meningioma and control sera is possible with a specific subset selection of all immunogenic epitopes. CelluSpotsM-bM-^DM-" peptide arrays were manufactured by Intavis (Germany) with 163 TXNDC16 spanning peptides spotted as two replicate subarrays. 15-mer peptides overlapping by 10 amino acids were covalently bound to cellulose membranes with their C-termini. Please note that the non_normalized.txt contains Ch1 Mean values for all samples (each sequence represented in duplicates) and the identifiers in the 'index' column corresponds to those in the 'index' column in raw gpr files; sample data table contains classification values (for each sequence) described in the sample data processing field.

Project description:Using paired tumor and non-tumor lung tissues from 47 individuals we identified common changes in DNA methylation associated with the development of non-small cell lung cancer. Pathologically normal lung tissue taken at the time of cancer resection was matched to tumorous lung tissue and together were probed for methylation status using Illumina GoldenGate arrays. For each matched pair the change in methylation at each CpG was calculated (the odds ratio), and these ratios were averaged across individuals and ranked by magnitude to identify the CpGM-bM-^@M-^Ys with the greatest change in methylation associated with tumor development. Comparative analysis of the human and mouse placental transcriptome and proteome

Project description:An important question for the use of the mouse as a model for studying human disease is the degree of functional conservation of genetic control pathways from human to mouse. The human and mouse placenta show structural similarities but there have been no systematic attempt to assess their molecular similarities or differences. We built a comprehensive database of protein and microarray data for the highly vascular exchange region micro-dissected from the human and mouse placenta near-term. Abnormalities in this region are associated with two of the most common and serious complications of human pregnancy, maternal preeclampsia (PE) and fetal intrauterine growth restriction (IUGR), each disorder affecting ~5% of all pregnancies. Over 7,000 orthologs were detected with 70% co-expressed and over 80% of genes known to cause placental phenotypes in mouse were co-expressed. These genes form a tight protein-protein interaction network with novel candidate genes likely to be important in placental structure and/or function. The entire data is available as a web-accessible database to guide the informed development of mouse models to study human disease This experiment is now fully represented in NCBI Peptidome database with accession PSE115; http://www.ncbi.nlm.nih.gov/peptidome/search/index.shtml?acc=PSE115 Microdissection of human villous trees and mouse placental labyrinth. Tissues were split for microarray and protein analysis. For protein analysis samples were first fractionated by differential sucrose gradients into mitochrondria, cytosol, microsomes and nuclei. Mitochrondira and neuclei were each extracted by two different methods for soluble and insoluble material. Each subcellular fraction for each tissue was analysed in quintuplet by 9 step 2 dimensional LC/MSMS. This generated a total of 270 mzXML files for each tissue.
