Monobromobimane labelling in early- and late-passage primary human mesemchymal stem cells subjected to 2 hour heat shock

Project description:Monobromobimane (mBBr) labelling: mBBr labelling was carried out either immediately prior to 42°C, two hour heat shock, or immediately following heat shock. Medium was removed from culture flasks and cells were washed using PBS. Cells were then labelled by incubation at 37°C with 6 mL of 400 µM mBBr (Sigma-Aldrich, #B4380) for 10 minutes. Following labeling, 6 ml of 2 mM L-glutathione reduced (GSH, SigmaAldrich, #G4251) in PBS was added to quench the mBBr reaction. The quenched mBBr solution was removed and cells were washed with PBS. Project description:Mouse induced pluripotent stem cells (iPSCs) were derived from embryonic fibroblasts by overexpressing the Yamanaka factors Oct4, Sox2, Klf4 and c-Myc, and then grown in standard 2i/serum media conditions. Hybridized iPSCs were fixed with 4% paraformaldehyde; permeabilized in 70% ethanol for over 12 hours; incubated for 12 hours at 30C in an RNA preserving hybridization buffer (300 mM Sodium chloride, 30mM Sodium citrate, 2.1M Ammonium sulfate, 25% formamide, 10 mM EDTA, 1 mg/ml E. The response of Desulfotomaculum reducens MI-1 to U(VI) exposure: a transcriptomic study

Project description:Desulfotomaculum reducens is the first Gram-positive sulfate- and metal- reducing bacterium for which the transcriptomic response to uranium exposure has been evaluated. The genes upregulated during fermentative growth in the presence of U(VI) as compared to its absence included those encoding for proteins involved in respiration such as NADH quinone oxidoreductase and heterodisulfide reductase. This finding suggested that electrons were shuttled to the electron transport chain during fermentation which points to the reduction of U(VI) as a metabolic process. While U(IV) is typically insoluble and readily removable by filtration, U(IV) produced during active growth was not retained by a 0.2 µm pore size filter and filtration was not sufficient to differentiate between U(VI) and U(IV). In addition, genes involved in iron homeostasis were upregulated in the presence of uranium, which was consistent with the upregulation of genes involved in c-type cytochrome biogenesis. Despite the upregulation of cytochrome biosynthesis genes, the sole c-type cytochrome encoded in the genome was not differentially expressed. Finally, genes encoding metal efflux pumps were also upregulated indicating the toxic nature of uranium. Analysis of the time-dependent gene expression showed that sporulation was the dominant process at the early stationary phase and that the presence of U at that stage did not impact expression. This data set is a time course comparing sulfate and uranium reduction with fermentative growth.

Auxin profiling in Arabidopsis endoplasmic reticulum.

Project description:Endoplasmic reticulum (ER) is an intracellular extensive network of membranes. Among major ER functions belong proteosynthesis, protein folding, their post-transcriptional modification and sorting within the cell and last but not least lipid anabolism. Moreover, several recent studies have indicated involvement of plant ER in regulation of intracellular auxin homeostasis by modulation of its metabolism. Therefore, in order to study auxin metabolome in ER, it is necessary to obtain highly enriched and, if possible, pure ER fraction. The separation of ER is troublesome due to similar biochemical properties with other cellular endomembranes. The majority of published protocols for ER isolation utilise density gradient ultracentrifugation despite the suboptimal resolving power of this approach. This work aims to optimize the isolation of ER from Arabidopsis thaliana for the subsequent determination of ER-specific auxin metabolite profiles by mass spectrometry. Following auxin metabolite determination showed a high increase of active auxin form within ER compared to whole plant. Moreover, our optimized isolation of ER may be further followed by multiple “omics” technologies including analysis of macromolecular as well as low molecular-weight compound from same sample.

Transcriptome data of Alcaligenes sp. HO-1 in response to ammonium stimulation at several time points.

Project description:A heterotrophic ammonia-oxidizing bacterium Alcaligenes sp. HO-1 was isolated from the activated sludge of a bioreactor treating ammonia-rich piggery wastewater. The goal and objectives of this experiment are to analyze the transcriptome profiles of nitrogen-metabolism-related genes of Alcaligenes sp. HO-1 in response to ammonium stimulation over time and to find out potential genes involved in ammonia oxidation process. So the RNA-seq anaylsis was performed by setting up each time points (0, 3.5, 10, 22 hours) when strain HO-1 were exposed to ammonia. HO-1 was cultured with 83 mM succinate and 14 mM ammonium sulfate until ammonia was completely consumed and then another 14 mM of ammonium sulfate was added to the culture. Cells were harvested at 0 h, 3.5 h, 10 h and 22 h after the addition of ammonium sulfate. The sequencing data of RNAs obtained from strain HO-1 cells at each time was analyzed.
