Project description:On one hand, we performed label-free quantitative proteomics to analyze migrasome proteins derived from 786-O cells vs ITM2B-knockdown 786-O cells.On the other hands,we isolated ITM2B truncation-containing vesicles and performed mass proteomic analysis to identify proteins that were carried by ITM2B truncation-containing vesicles. Through joint analysis of decreased proteins in ITM2B-knockdown migrasomes and proteins in vesicles, we discovered overlapping proteins, suggesting these proteins might be selectively sorted into migrasomes via ITM2B truncation-containing vesicles.

Project description:Exosomes are microvesicles of endocytic origin constitutively released by multiple cell types into the extracellular environment. With evidence that exosomes can be detected in the blood of patients with various onco-malignancies, the development of a platform that uses exosomes as a diagnostic tool has been proposed. However, it has been difficult to truly define the exosome proteome due to the challenge of discerning contaminant proteins that may be identified via mass spectrometry using various exosome enrichment strategies. To better define the exosome proteome in breast cancer, we incorporated a combination of Tandem-Mass-Tag (TMT) quantitative proteomics approach and Support Vector Machine (SVM) cluster analysis of three conditioned media derived fractions corresponding to a 10,000 x g cellular debris pellet, a 100,000 x g crude exosome pellet, and an Optiprep enriched exosome pellet. In our TMT analysis, we identified and quantified 2,179 proteins in all three fractions, with known exosomal cargo proteins displaying at least a 2-fold enrichment in our exosome fraction based on our TMT protein ratios. Employing SVM cluster analysis allowed us to classify 241 proteins as “true” exosomal cargo proteins. Annotation tools revealed breast cancer derived exosomes were enriched in plasma membrane proteins with functional roles in cell adhesion and cell immunity, in addition to several cell signaling components. This study provides a robust and vigorous framework for the future development of using exosomes as potential multi-protein marker phenotyping tool in breast cancer diagnosis.

Project description:Aggregatibacter actinomycetemcomitans is an oral and systemic pathogen associated with aggressive forms of periodontitis, and with endocarditis. Outer membrane vesicles (OMVs) released by this species have been demonstrated to deliver effector proteins such as cytolethal distending toxin (CDT) and leukotoxin (LtxA) into human host cells, and to act as triggers of innate immunity upon carriage of NOD1- and NOD2-active pathogen-associated molecular patterns (PAMPs). To improve our understanding of the pathogenicity-associated functions that A. actinomycetemcomitans exports via OMVs, we have used liquid chromatography-tandem mass spectrometry (LC-MS/MS) to characterize the OMV-associated proteome of a rough-colony type clinical isolate, strain 173 (serotype e). This yielded identification of 151 proteins overlapping in three out of four independent experiments, using density gradient-purified OMVs. Further to confirming the vesicle-associated release of LtxA, and of several proteins earlier demonstrated to act as immunoreactive antigens in the human host, we identified numerous additional putative virulence-related proteins in the A. actinomycetemcomitans OMV proteome, including proteins involved in immune evasion, drug targeting, and iron/nutrient acquisition. In summary our findings are consistent with an OMV-associated proteome that exhibits several offensive and defensive functions, and they provide a comprehensive basis to further disclose roles of A. actinomycetemcomitans OMVs in periodontal and systemic disease.

Project description:Cells secrete a large variety of extracellular vesicles (EVs) to engage in cell-to-cell and cell-to-environment intercellular communication. EVs are functionally involved in many physiological and pathological processes by interacting with cells that facilitate transfer of proteins, lipids and genetic information. However, our knowledge of EVs is incomplete. We show that cells actively release exceptionally large (up to 20 µm) membrane-enclosed vesicles that exhibit active blebbing behavior, and we therefore have termed them blebbisomes. Blebbisomes contain an array of cellular organelles that include functional mitochondria and multivesicular endosomes yet lack a definable nucleus. We provide proteomic analysis of blebbisomes, large and small EVs released from metastatic MDA-MB-231 breast cancer cells. Blebbisomes are released from normal and cancer cells, can be observed by direct imaging of cancer cells in vivo, and are present in normal bone marrow.

Project description:Polyunsaturated fatty acids in particular omega-3 fatty acids, such as docosahexaenoic acid (DHA) are essential nutrients and components of the plasma membrane. They are involved in various processes, among them synaptic development, functionality, integrity and plasticity and are therefore thought to have general neuroprotective properties. Considerable research evidence further supports beneficial effects of omega-3 fatty acids specifically on mitochondrial structure and function through their antioxidant and anti-apoptotic properties, which makes it an attractive addition in treatment options for neurodegenerative disorders, in which mitochondrial alterations are commonly observed. However, so far precise information on the underlying protective mechanisms are still lacking. Thus in this study, we utilized the most common neuronal cell line (SH-SY5Y) and induced mitochondrial oxidative stress through the addition of rotenone. To study the potential protective effect of DHA, cells were additionally pre-treated with DHA prior rotenone administration. By combining SILAC labelling, mitochondria enrichment, and subsequent proteomic analyses, we aimed to determine the capacity of DHA to alleviate mitochondrial oxidative stress in vitro and further shed light on molecular mechanisms contributing to the proposed neuroprotective effect. Indeed we confirmed a general increase in intensity of mitochondrial proteins in DHA pre-treated cells. Furthermore, we were able to define a compensatory mechanism by which the inhibition of complex I is overcome by an increased activity of the fatty acid beta oxidation in response to DHA pre-treatment.

Project description:The cell seretome is diverse and contains extracellular secreted vesicles (EVs) as well as non-vesicular extracellular nanoparticles (NVEPs) called exomeres and supermeres, all of which carry different kinds of cell signaling cargos. We have developed new techniques to purify exomeres and supermeres by ultracentrifugation (UC) and by fast protein liquid chromatography (FPLC) from cell conditioned media and from blood plasma. We utilized a proteomics approach to compare UC and FPLC methods with standard UC and density gradient methods of isolating EVs and new methods of isolating NVEPs. We acquired LC-MS/MS data from conditioned media using standard 2D plastic and hollow fiber 3D bioreactor production from a CRC cell line, DiFi, using all these methods and growth culture conditions.

Project description:Extracellular vesicles (EVs) have recently garnered attention for their participation in host-microbe interactions in Streptococcus pneumoniae infections. However, the effect of pEVs on the disruption of alveolar epithelial barrier remain poorly understood. Our studies focus on EVs produced by Streptococcus pneumoniae (pEVs), and reveal that pEVs are internalized by alveolar epithelial cells. In vitro, pEVs induce autophagy activation in a dosage-dependent manner and decrease the alveolar epithelial barrier’s trans-epithelium electrical resistance (TEER). In addition, pEV-containing bacterial peotein serine/threonine-protein kinase StkP may act as an activator for Streptococcus pneumoniae-induced autophagy activation. When administered systemically in mice, Streptococcus pneumoniae wild type strain induced acute lung injury, the deletion of stkP deletion strain attenuated this injury. Taken together, pEVs cargos emerge as critical contributors to tissue damage in mammalian hosts.

Project description:Membrane vesicles (MVs) are produced by species across all domains of life and have diverse physiological functions and promising applications. While the mechanisms for vesiculation in Gram-negative bacteria are well-established, the genetic determinant and regulation of MVs biogenesis in Gram-positive bacteria remain still largely unknown. Here, we demonstrate that a Q225P substitution in the alternative sigma factor SigB greatly triggers MVs production in Staphylococcus aureus strain Newman by directly repressing expression of alkaline shock protein 23, wherein the Q225P mutation hinders the specific binding of SigB to the asp23 promoter. Isogenic deletion of asp23 consistently promotes MVs formation in Newman, highlighting the critical role of both sigB and asp23 in modulating S. aureus vesiculation. While bacterial growth and cytoplasmic membrane fluidity do not be impaired, mutation of asp23 elicits a weakened cell wall and enhanced autolysis that potentially involved in LrgAB-controlled hydrolases and PSMα-mediated activities, which ultimately leads to hypervesiculation in Newman. Furthermore, TEM and proteomic analysis suggest nearly identical morphology and composition, but virulence-associated factors are significantly enriched in MVs upon asp23 deletion. Overall, this study reveals novel genetic determinants and cues underlying S. aureus vesiculation, advancing the understanding of the physiology of MVs biogenesis in Gram-positive bacteria.
