Taxonomic identification of bone fragments in resin-embedded sediment blocks through palaeoproteomics

Project description:Identifying the taxonomy of bone fragments in resin-embedded archaeological sediment blocks can provide information about our past at a microstratigraphic resolution. Here, we first explore the effects of resin impregnation on modern bones, and find minimal effects on taxonomic identifications, but an increase in oxidation-related PTMs. We thereafter apply the method on Pleistocene resin-embedded sediment blocks from the archaeological sites of Bacho Kiro, La Ferrassie, and Quinçay. For two out of three sites, the taxonomic identifications are highly successful, reflecting a faunal composition previously identified at the site. For the last site, Quinçay, we find poor protein preservation in the sediment block that was sampled and a lower success rate of taxonomic identifications. Our results show that palaeoproteomic information can be derived from sediment blocks, allowing study of the past at a much higher resolution.

Colonic spatial single-cell proteomics and murine models link mitochondrial dysfunction to dimeric IgA-secreting plasma cell deficiency in Crohn's disease

Project description:Secretory IgA (SIgA) is critical for maintaining the intestinal barrier. A dysregulated B-cell compartment and altered Ig secretion have been well documented in Crohn’s disease (CD) patients, although their origin is unknown. To unravel the role of mucosal humoral immunity in CD pathogenesis, we in-depth phenotype colonic plasma cell (PC) differentiation in CD at the single-cell level, linked to ex vivo functional characterization and experimental mouse models with a congenital mitochondrial defect or under glucose-free high-protein dietary intervention. Here, we demonstrate that despite expanded colonic B cells, CD patients in remission present significantly diminished mucosal dimeric IgA and fecal SIgA. Colonic plasmablasts and immature CD19+CD45+ PCs are increased at the expense of the mature CD19-CD45- phenotype. Accordingly, CD-derived ex vivo differentiated PCs display impaired maturation into dimeric IgA-secreting PCs. In this study, patient-derived data from colonic RNA-seq, spatial single-cell proteomics, and plasma metabolomics are combined with data from both mouse models and highlight the crucial role of mitochondrial oxidative phosphorylation in colonic IgA+-PC differentiation, suggesting promising directions for future therapeutic strategies.

Human aneuploid cells depend on the RAF/MEK/ERK pathway for overcoming increased DNA damage

Project description:Aneuploidy is a hallmark of human cancer, yet the molecular mechanisms to cope with aneuploidy-induced cellular stresses remain largely unknown. Here, we induced chromosome mis-segregation in non-transformed RPE1-hTERT cells and derived multiple stable clones with various degrees of aneuploidy. We performed an unbiased genomic, transcriptomic and proteomic profiling of 6 isogenic clones, using whole-exome DNA, mRNA and miRNA sequencing, as well as proteomics. Concomitantly, we functionally interrogated their cellular vulnerabilities, using genome-wide CRISPR/Cas9 and large-scale drug screens. Aneuploid clones activated the DNA damage response, and were consequently more resistant to further DNA damage induction. Aneuploid cells also exhibited elevated RAF/MEK/ERK pathway activity, and were more sensitive to clinically-relevant drugs targeting this pathway, and in particular to CRAF inhibition. Importantly, CRAF and MEK inhibition sensitized aneuploid cells to DNA damage-inducing chemotherapies and to PARP inhibitors. These results were validated in human cancer cell lines. Overall, our study provides a comprehensive resource for genetically-matched karyotypically-stable cells of various aneuploidy states, revealing a novel therapeutically-relevant cellular dependency of aneuploid cells. Post-gastrulation amnioids (PGAs) as a stem cell-derived model of week 2-4 of human extra-embryonic development

Project description:The amnion, an essential extra-embryonic tissue in mammalian embryos, is thought to provide crucial signaling, structural and nutritional support during pregnancy. Despite its pivotal importance, studying primate amnion formation and function has been hampered by the lack of accurate in-vitro models. Here, we present a human embryonic stem cell-derived 3D model of the post-gastrulation amnion (PGA) that faithfully recapitulates extra-embryonic development up to 4-weeks post-fertilization closely mimicking the functional traits of the human amniotic sac. PGAs self-organize forming the amnion and the yolk sac and are surrounded by extra-embryonic mesoderm, which forms a connecting stalk. Using PGAs, we show that GATA3 is required and sufficient for amniogenesis and reveal an autoregulatory feedback loop governing amnion formation, whereby extra-embryonic signals promote amnion specification. The reproducibility and scalability of the PGA system, with its precise cellular composition and structural integrity, opens new avenues for investigating embryo-amnion interactions beyond gastrulation and offers an ideal platform for large-scalegenetic, pharmacological, and biomechanical studies.

Palaeoproteomic variation between cortical and trabecular bone

Project description:Here we provide proteomic datasets of pairs of cortical and trabecular bone from six Early Holocene Caprinae rib fragments from the site of La Draga, Spain, using shotgun proteomics. Our observations on proteome size and protein, peptide, and amino acid degradation have implications for the sampling of archaeological skeletal remains in highly degraded proteomic contexts, where preference should be given to the sampling of cortical bone in order to maximise the retrieval of larger and better-preserved skeletal proteomes.
