Novel phenotypical and biochemical findings in mucolipidosis type II

Project description:Mucolipidosis type II (ML II) is a rare lysosomal storage disorder caused by deficiency of the UDP-GlcNAc:N-acetylglucosamine-1-phosphotransferase enzyme, which catalyzes the synthesis of the mannose-6-phosphate (M6P) targeting signal for lysosomal acid hydrolases. This deficiency hinders lysosomal enzyme trafficking, impairing cellular degradation processes. Owing to its low prevalence, information on this condition is limited. We characterized the clinical, biochemical, and proteomic profiles of three patients with ML II, each harboring pathogenic GNPTAB variants identified through whole-exome sequencing (WES). Biochemical profiling consisted of urinary glycosaminoglycan (GAG) quantification and enzyme activity analysis in dried blood spots (DBS). revealing significantly elevated levels of acid sphingomyelinase, α-iduronidase, iduronate-2-sulfatase, α-N-acetylglucosaminidase, and β-glucuronidase, and supporting its utility for early diagnosis both in neonates and in older patients. Proteomic data supported these findings, highlighting disrupted biochemical pathways, including dermatan sulfate and heparan sulfate degradation and cholesterol trafficking. In ML II it is now possible to detect the pathology with enzymatic tests for acid sphingomyelinase and α-iduronidase, (or another enzymes iduronate-2-sulfatase, α-N-acetylglucosaminidase, and β-glucuronidase) the values of these enzymes will always be very high.

Comparative proteomics of extracellular vesicles derived from wildtype or mutant EMCV-infected cells

Project description:Non-enveloped viruses, such as picornaviruses, can escape infected host cells via release in extracellular vesicles (EVs) prior to the induction of lysis. These EVs cloak the secreted virus particles in a host-derived membrane, which alters virus-host interactions that affect infection efficiency and antiviral immunity. Currently, little is known about the viral and host factors regulating the formation and release of EV-enclosed viruses. The encephalomyocarditis virus (EMCV), belonging to the family of picornaviruses, expresses a Leader protein that targets various host cell processes. In this study, LC-MS/MS proteomic analysis was performed on EVs isolated via density gradient-based separation from HeLa cells infected with wildtype or Leader-deficient EMCV. Proteomes of these EVs were compared and proteins incorporated in EVs in a Leader-dependent manner were subjected to functional enrichment analysis and protein-interaction analysis.

Differentially enriched miRNAs in EVs derived from young and aged osteocytes of mice

Project description:Vascular calcification often occurs with osteoporosis, a contradictory association called “calcification paradox”. We find that extracellular vesicles (EVs) released from aged bone matrix (AB-EVs) during bone resorption favor adipogenesis rather than osteogenesis of BMSCs and augment calcification of vascular smooth muscle cells (VSMCs). Intravenous or intramedullary injection of AB-EVs promotes bone-fat imbalance and exacerbates Vitamin D3 (VD3)-induced vascular calcification in young or old mice. To explore the involvement of miRNAs in the AB-EVs-induced promotion of adipocyte formation and vascular calcification, the Agilent miRNA array was conducted to compare the miRNA expression profiles in AB-EVs and YB-EVs from mouse bone specimens. Our study uncovers the role of AB-EVs as a messenger for calcification paradox by transferring functional miRNAs.

Mass spectrometry-based analysis of kindlin phosphorylation, ubiquitination and interactome

Project description:Kindlin is an essential activator of integrins and thus indispensable in cell to extracellular matrix (ECM) adhesion. Kindlin abundance and functions are tightly regulated by multiple mechanisms including post-translational modifications (PTMs). Despite the critical roles of kindlin during embryonic development and pathogenesis, the knowledge of kindlin’s PTMs and interactome is far from complete. Here we analyze the phosphorylation, ubiquitination and interacting partners of kindlin in flat, firmly adherent interphase cells and round, weakly attached mitotic cells by immunoprecipitation-based mass spectrometry (IP-MS). The analysis generated potential phosphorylation and ubiquitination sites as well as interactors of kindlin and paved the way to investigate PTMs and binding partners of kindlin.

Project description:Surface proteins are one of the most important and common matrices for clinical chemistry and proteomic analyses. With the rapid developments in mass spectrometry (MS)-based proteomics methods, label-free quantitative proteomics has become an increasingly popular tool for profiling global protein abundances. Here, we evaluate the performance of three mass spectrometers, namely Orbitrap Elite (Hybrid Ion Trap-Orbitrap), Q Exactive HF (Hybrid Quadrupole-Orbitrap) and Orbitrap Fusion (Tribrid Quadrupole-Ion Trap-Orbitrap), in label-free semiquantitative analysis of cell surface proteins spanning a four-year period. Sucrose gradient ultracentrifugation was used for surfaceome enrichment, following gel separation for in-depth protein identification. With the established workflow, we identify 2335 cell surface proteins in MOLM-14, a human acute myeloid leukemia cell line, with a high degree of reproducibility across three MS platforms over multiple years.

Plasmodium spp. Glyceraldehyde 3-phosphate dehydrogenase: Diverse subcellular localization and multiple post-translational modifications

Project description:Glyceraldehyde 3-phosphate dehydrogenase (Gapdh), a glycolytic enzyme is known to be associated with multiple non-glycolytic functions. To examine the possibility of Plasmodium spp Gapdh having moonlighting functions, PfGapdh was cloned, overexpressed, purified to homogeneity and characterized. Polyclonal antibodies were raised in mice and used for immuno detection. Western analysis of P. yoelii whole cell extract, soluble and particulate fractions showed three major species with molecular mass ~27, 37 and 51 kDa. All three forms were equally abundant in the soluble fraction. Particulate fraction that accounted for ~10-15% of total PyGapdh did not show ~51 kDa form. Immunological evidence suggests~51 kDa form to arise by ubiquitination of native 37kDa form. For determining subcellular distribution, P. yoelii cells were subjected to differential detergent fractionation and analyzed using two-dimensional gel electrophoresis. Various subcellular fractions showed multiple species of Gapdh, indicating multiple post-translational modifications. For the determination of the nature of PTMs and residues modified, ‘Top-Down’ and ‘Bottom-Up’ approaches were used. Spots in a 2D gel that showed high intensity in western were excised and analyzed for identification of protein as well as PTMs. For more comprehensive analysis of PTM, P. yoelii whole cell extract was run on a 1D gel and bands that showed reactivity in western were cut out and analyzed by LC-MS/MS. In all, eleven residues were identified that underwent modifications. Modifications consisted of four phosphorylations, five ubiquitinations, two acetylations, two methylations and one nitrosylation. Virus impact on proteome of H. annosum isolates

Project description:Circular agar plugs with fresh mycelium of H. annosum isolates were inoculated onto the center of 9-cm Petri plates containing 2% MEA (malt extract agar) and incubated at 22°C in the dark. Presence of viruses in H. annosum isolates used for the experiment: –1W, isogenic isolates fully cured of viral infections by thermal treatment lasting a one week; –A2, –A4, –A5, –C1, monohyphal cultures created by hyphal tipping; 2052–, isogenic isolates, which have received different combinations of viruses by horizontal transmission from a donor strain denoted by D; –3M, dual cultures maintained for three months.
