Targeting of disease-linked mutations in PI3K gamma

Project description:Using hydrogen deuterium exchange mass spectrometry (HDX-MS) and molecular dynamics we have identified mutation specific conformational changes, and provide a molecular framework for how they alter kinase activity.Many of the activating conformational changes mimicked previously described changes that occur upon membrane binding and allosteric inhibitor binding. We surveyed a diverse panel of PI3K inhibitors using HDX-MS and X-ray crystallography, and find that inhibitors that interact with the activation loop lead to allosteric conformational changes that partially mimic the R1021C mutation. Intriguingly, inhibitors that showed similar conformational changes to the activating mutant showed increased potency (~3 fold) for the mutant over wild type PI3K. Overall this work provides unique insight into the regulatory mechanisms that control PI3K kinase activity, and reveals a framework for the potential design of PI3K isoform and mutant selective inhibitors.

Activation loop phosphorylation tunes conformational dynamics underlying Pyk2 tyrosine kinase activation

Project description:Pyk2 is a multidomain non-receptor tyrosine kinase that undergoes a complex, multi-stage activation process. Ca2+-flux induces conformational rearrangements that relieve autoinhibitory FERM domain interactions. The kinase domain phosphorylates a key linker residue to recruit Src kinase. Pyk2 and Src mutually phosphorylate activation loop residues to confer full activation. While the mechanisms of autoinhibition are established, the conformational dynamics associated with autophosphorylation and Src recruitment remain unclear. Here, we employ hydrogen/deuterium exchange mass spectrometry (HDX-MS) to map the conformational changes associated with Src-mediated activation segment phosphorylation in a Pyk2 construct encompassing FERM and kinase domains (residues 20-692). Results reveal increased dynamics at regulatory interfaces spanning FERM and kinase domains. Phosphorylation of the activation segment stabilizes two antiparallel beta strands linking activation and catalytic loops. Increased dynamics of the C-terminal end of the activation loop propagate to the F-helix, explaining how phosphorylation prevents reversion to the autoinhibitory FERM interaction. HDX-guided site-directed mutagenesis and kinase activity profiling establish a mechanism for phosphorylation-induced active site sculpting to confer high activity.

Investigation of the FcRn:IgG interaction by HDX-MS

Project description:Immunoglobulin Gs (IgGs) have become highly successful drug scaffolds by combining very specific target binding with the ability to induce cellular cytotoxicity. Of further advantage, IgGs possess unusually long half-lives in the blood (2-3 week). IgGs achieve such extraordinary half-lives through a pH-dependent interaction with the Neonatal Fc receptor (FcRn) whereby IgGs are recycled. No high-resolution structure of FcRn in complex with a full-length IgG is available, and the interaction was long thought to be mediated solely via the IgG Fc. However, some IgGs with identical Fc parts, but different Fab domains, exhibit different half-lives, suggesting involvement of the Fab domains in FcRn binding. Here, we have employed a combination of HDX-MS and cross-linking MS (XL-MS) to explore the interaction of a full-length IgG with FcRn. HDX-MS and XL-MS analysis confirms an interaction between FcRn and the Fc-domain of IgGs, as a reduction of HDX was observed in both the Fc-domain and FcRn upon complex formation, and three cross-links were identified between FcRn and the Fc-domain. However, FcRn-induced changes in HDX were also observed in the Fab domains, supported by multiple cross-links between the Fab domains and the C-terminal α3 domain of FcRn. Our results thus provide direct evidence for a Fab-FcRn interaction. We envision that these result could advance the engineering of therapeutic IgGs with tailored pharmacokinetics and enhanced efficacy.

An HDX-MS optimised approach to characterise nanobodies as tools for biochemical and structural studies

Project description:Given the far-reaching applications of nanobodies, a stream-lined approach to characterizing nanobodies tailored to its intended application is warranted. Camelids can produce a large number of antibodies that can bind to a host of epitopes spanning the entire protein of interest, making identification of binders appropriate to your study slow and cumbersome. To overcome this challenge, we propose the use of hydrogen-deuterium mass spectrometry (HDX-MS) to rapidly characterize nanobody epitopes. HDX-MS is a technique that measures the rate of exchange of amide hydrogens in the protein backbone and can provide valuable insight into interaction surfaces with binding partners. Using the example of the lipid signalling complex PI3K, we employed HDX-MS to characterize the epitopes of a large cohort of nanobodies simultaneously with reasonable accuracy. Some of these nanobodies proved to be extremely useful, stabilizing a flexible region in structural studies and blocking signalling inputs from activating partners in in-vitro kinase assays. These experiments were in turn, instrumental in obtaining the first high resolution structure of a PI3K complex, besides providing novel tools to study PI3K signalling in-vivo.
