Profiling the stress-dependent ubiquitinome of HEK293T cells via TUBE-capture and spectral counting proteomics

ABSTRACT: Here we investigate changes to the ubiquitin conjugation profile in response to various types of cellular stress. Ubiquitinated proteins from HEK293T cells following stress treatments and compared to those in unstressed cells using TUBE-affinity captured and MS-spectral counting analysis. Eukaryotic cells respond to stress through adaptive programs that include reversible shutdown of key cellular processes, the formation of stress granules, and a global increase in ubiquitination. Secretome from TXNIP knockout human colorectal cell line (DLD1)

Project description:Chemotherapy, the standard of care treatment for cancer patients with advanced disease, has been increasingly recognised to activate host immune responses to produce durable outcomes. Here, in colorectal adenocarcinoma (CRC) we identify oxaliplatin-induced Thioredoxin Interacting Protein (TXNIP), a MondoA-dependent tumor suppressor gene, as a negative regulator of Growth/Differentiation Factor 15 (GDF15). GDF15 is a negative prognostic factor in CRC and promotes the differentiation of regulatory T cells (Tregs), which inhibit CD8 T cell activation. Intriguingly, multiple models including patient-derived tumor organoids demonstrate that the loss of TXNIP and GDF15 responsiveness to oxaliplatin is associated with advanced disease or chemotherapeutic resistance, with transcriptomic or proteomic GDF15/TXNIP ratios showing potential as a prognostic biomarker. These findings illustrate a potentially common pathway where chemotherapy-induced epithelial oxidative stress drives local immune remodelling for patient benefit, with disruption of this pathway seen in refractory or advanced cases.

Redesigned peptide-based LDH5 inhibitors enter cancer cells efficiently and impair proliferation

Project description:Lactate dehydrogenase 5 (LDH5), an enzyme overexpressed in many cancers, is an attractive target for anticancer therapy. Recently, we successfully designed an LDH5 peptide inhibitor, cGmC9, by targeting protein-protein interactions required for LDH5 enzymatic activity. LDH5 is expressed in the cytosol, therefore this peptide inhibitor has to enter cancer cells to hit its target. In this study we designed cGmC9 analogues and evaluated their internalisation, membrane toxicity, and antiproliferative activity against a panel of cancer cell lines with distinct metabolic profiles. Lead analogue [R/r]cGmC9 showed low toxicity and impaired proliferation in triple negative breast cancer cells, and proteomics analysis showed expected compensatory metabolic changes in response to LDH5 inhibition. These results confirm that LDH5 peptide inhibitors enter cancer cells, reach their cytosol, inhibit LDH5 activity and kill glycolytic tumour cells. Small-molecule drugs have been developed to target the substrate/cofactor sites of LDH5, but none has reached the clinic to date due to cross-reactivity associated with targeting NADH binding site, or low potency in vivo associated with poor stability and poor membrane permeability. This is the first study demonstrating ability of a designed peptide to inhibit LDH5 activity in cancer cells, and confirms the potential of using peptides as inhibitors of intracellular protein-protein interactions relevant for cancer pathways.

Quantitative mass spectrometry analysis of intestinal organoids

Project description:Organoids have the potential to bridge 3D cell culture to tissue physiology by providing a model resembling in vivo organs. We propose here a SILAC method to measure protein expression changes in intestinal organoids under different experimental conditions. With the combined use of quantitative mass spectrometry, SILAC and organoid culture, we validated the approach and showed that large-scale proteome variations can be measured in an “organ-like” system under variable conditions.

Transcription profiling by array of temporal gene expression in germinating Clostridium difficile 630 endospores

Project description:Clostridium difficile is the leading cause of hospital acquired diarrhoea in industrialised countries. Under conditions that are not favourable for growth, the pathogen produces metabolically dormant endospores via asymmetric cell division. These are extremely resistant to both chemical and physical insult and provide the mechanism by which C. difficile can evade the potentially fatal consequences of exposure to heat, oxygen, alcohol, and certain disinfectants. Spores are the primary infective agent and must germinate to allow for vegetative cell growth and toxin production. While spore germination in Bacillus is well understood, little is known about C. difficile germination and outgrowth. Here we use genome-wide transcriptional analysis to elucidate the temporal gene expression patterns in C. difficile 630 endospore germination. We have optimized methods for large scale production and purification of spores. The germination characteristics of purified spores have been characterized and RNA extraction protocols have been optimized. Gene expression was highly dynamic during germination and outgrowth, and was found to involve a large number of genes. Using this genome-wide, microarray approach we have identified 511 genes that are significantly up- or down-regulated during C. difficile germination (p less than or = 0.01). A number of functional groups of genes appeared to be co-regulated. These included transport, protein synthesis and secretion, motility and chemotaxis as well as cell wall biogenesis. These data give insight into how C. difficile re-establishes its metabolism, re-builds the basic structures of the vegetative cell and resumes growth. Along with wild-type H9 cells, these GATA6 mutant cell lines were differentiated into SOX17+/CXCR4+ endodermal cells (day 3). The purpose of this work was to study the role of GATA6 in the development of the human pancreas at a molecular level.

Allele-specific iChIP-SILAC analysis to identify proteins binding to the p16INK4A gene

Project description:We used insertional ChIP (iChIP) based approach to identify proteins that bind to the p16INK4A gene in the human cell line HCT116. To perform iChIP, we inserted an 8-repeat of the LexA-binding element (LexA-BE) in the p16INK4A promoter region in HCT116. The DNA-binding domain and dimerization domain of the LexA protein fused with the 3xFLAG tag and a nuclear localization signal (NLS) was expressed in the LexA-BE-knock-in cells (#109-2 and #113-5). The resultant cells (#109-2-1 and #113-5-1) were subjected to stable isotope labeling with amino acids in cell culture (SILAC), immunoprecipitated with an anti-FLAG antibody, and subjected to LC-MS/MS analysis.

Identification of immunoglobulin switch (S) region binding proteins by insertional ChIP (iChIP)

To perform iChIP, we inserted an 8X-repeat of the LexA-binding element (LexA-BE) downstream of the Sα region in CH12F3-2A cells, a mouse B-cell line. The DNA-binding domain and dimerization domain of the LexA protein fused with a FLAG tag and a nuclear localization signal (NLS) was expressed in WT (FNLDD-alone) or Sα-engineered (FNLDD-Sα-LexA) CH12F3-2A cells. The resultant cells were subjected to stable isotope labeling with amino acids in cell culture (SILAC), stimulated with CIT (CD40L, IL4, and TGFβ), immunoprecipitated with an anti-FLAG antibody, and subjected to LC-MS/MS analysis. AP-MS analysis of IFIT1 and 5 interactions in interferon-stimulated human cells

Project description:This project sought to identify interactions of InterFeron Induced Tetratricopeptide repeat (IFIT) proteins 1 ad 5 in human cells. SILAC-labelled human HEK293T cells were transfected with FLAG-tagged human IFIT1 and IFIT5 pulldowns. After transfection, the cells were treated with human interferon 2-alpha and FLAG-immunoprecipitations performed to identify IFIT-binding proteins. Cells were then subject to LS/MS-MS analysis on a Orbitrap Fusion and data analysed in Maxquant v1.5.7.4
