Project description:Transmission of the malaria parasite Plasmodium falciparum requires the formation of specialised sexual cells called gametocytes. A hallmark of P. falciparum gametocyte development is its long duration, during which the parasite undergoes dramatic cellular remodelling including morphological, physiological and metabolic changes which result in the formation of a transmission ready, stage V gametocyte. Here we show that the PfGID E3 ubiquitin ligase complex regulates critical gametocyte cell fate programs through the targeted ubiquitination of key proteins. Deletion of PfGID complex components leads to an arrest in gametocyte development and a loss of transmission to mosquitoes. PfGID governs gametocyte development by fine-tuning the protein levels of two substrates: the ZFP36 family RNA binding protein GD1, and PfDPL, a cryptochrome-like protein. Our findings reveal that PfDPL regulates the expression of male-specific proteins early in gametocyte development that are essential for gametogenesis. In parallel to the PfDPL controlled cell fate program the RNA binding protein GD1 regulates transcripts crucial for gametocyte development by holding them in a state of translational repression. These findings illuminate the intricate molecular choreography underlying Plasmodium sexual development and provide insights into how single-celled eukaryotes execute cell-fate programs to navigate complex life cycles and adapt to diverse host environments.

Project description:Head and neck squamous cell carcinoma (HNSCC) is an aggressive malignancy, characterized by poor clinical outcomes, primarily driven by high rate of locoregional recurrence and metastasis. Extensive heterogeneity among the tumor cells as well as modulation of a highly immunosuppressive tumor microenvironment shape cancer progression. Shedding of small extracellular vesicles (sEVs) derived from tumor cells is a critical mediator of the disease initiating horizontal transfer of tumor components into platelets. HNSCC-derived sEVs isolated from HNSCC cell lines (SAS, UD-SCC 5) using Size exclusion chromatography and characterized via Flow cytometry, Electron microscopy, Nanoparticle tracking analysis and Western blotting, were used to induce platelet activation and aggregation, measured by aggregometry, flow cytometry, as well as the release of chemokines and ATP, which were quantified using Enzyme-linked immunosorbent assays (ELISA). Mechanistic investigations included inhibitor assays, thrombin activity measurements, and proteomic analyses. Unexpectedly we can show that sEVs do not activate PLTs through the FcγRIIa–IgG axis but platelet activation and aggregation is induced in a calcium-dependent manner, primarily mediated by sEV-associated Tissue factor. Proteomic analysis confirmed the presence of Tissue factor in these vesicles, implicating its involvement in initiating the coagulation cascade, that leads to platelet activation and aggregation.

Project description:Certain Inhibitors of apoptosis (IAP) family members are sentinel proteins preventing untimely cell death by inhibiting caspases. Antagonists including second mitochondria-derived activator of caspase (SMAC) regulate IAPs, driving cell death. Baculoviral IAP repeat-containing protein 6 (BIRC6), a giant IAP with dual E2/E3 ubiquitin ligase activity, regulates programmed cell death through unknown mechanisms. We show BIRC6 directly restricts executioner caspases-3 and -7, and ubiquitinates caspases-3, -7 and -9 working exclusively with non canonical E1, UBA6. Importantly, we show SMAC supresses both mechanisms. Cryo-electron microscopy structures of BIRC6 alone and in complex with SMAC reveals BIRC6 is an anti parallel dimer juxtaposing the substrate-binding module against the catalytic domain. Furthermore, we discover SMAC multi-site binding to BIRC6 results in a sub-nanomolar affinity interaction, enabling SMAC to competitively displace caspases thus antagonising BIRC6 anti-caspase function.

Project description:The stability of proteins from rates of oxidation (SPROX) technique is a mass spectrometry-based approach for making protein folding stability measurements on the proteomics scale. The development and application of SPROX, to date, has involved the use of quantitative bottom-up proteomics and data dependent acquisition (DDA) strategies using isobaric mass tags. Use of isobaric mass tags is attractive as it enables the mass spectrometry readout in SPROX to be highly multiplexed. However, use of such isobaric mass tags is restricted to DDA strategies, which can be limited in their proteomic coverage compared to data independent acquisition (DIA) strategies. Reported here is a new “one-pot” SPROX workflow that employs a DIA readout and a label-free quantitation strategy. Analysis of the proteins in an E.coli cell lysate using our DIA-SPROX strategy allowed for calculating transition midpoints with reasonable accuracy. The proteins from a S.cerevisiae cell lysate were also assessed for ligand induced changes in their transition midpoints upon the introduction of cyclosporine A (CsA) to identify protein targets of this well-studied ligand. Using DIA-SPROX, we successfully identified known protein targets of CsA with a low false positive rate using a combination of two different software, Spectronaut and DIA-NN, for DIA data processing. We also find that the proteomic coverage obtained using DIA-SPROX is comparable to the coverage obtained in conventional DDA-SPROX experiments. Significantly, this comparable coverage can be achieved without using a methionine-containing peptide enrichment strategy in DIA-SPROX.

Treatment of human induced pluripotent stem cells with ML792 initiated changes associated with loss of pluripotency such as reduced expression of key pluripotency markers. To identify putative effector proteins and establish sites of SUMO modification, cells were engineered to stably express either SUMO1 or SUMO2 with TGG to KGG mutations that facilitate GlyGly-K peptide immunoprecipitation and identification. A total of 976 SUMO sites were identified in 427 proteins. STRING enrichment created 3 networks of proteins with functions in regulation of gene expression, ribosome biogenesis and RNA splicing, although the latter two categories represented only 5% of the total GGK peptide intensity. The remainder have roles in transcription and chromatin structure regulation. Many of the most heavily SUMOylated proteins form a network of zinc-finger transcription factors centred on TRIM28 and associated with silencing of retroviral elements. At the level of whole proteins there was only limited evidence for SUMO paralogue-specific modification, although at the site level there appears to be a preference for SUMO2 modification over SUMO1 in acidic domains. We show that SUMO is involved in the maintenance of the pluripotent state in hiPSCs and identify many chromatin-associated proteins as bona fide SUMO substrates in human induced pluripotent stem cells.

However, wide range of plasma protein concentrations along with technical and biological variabilities, continue to present significant challenges for deep and reproducible protein quantitation across large patient cohorts. Here we demonstrate the qualitative and quantitative performance gain of the timsTOF HT over the timsTOF Pro 2 mass spectrometer in the analysis of neat (unfractionated) and Proteograph™ (PG)-processed plasma across a wide range of peptide loading masses and liquid chromatography (LC) gradients. We observed up to a 76% increase in total plasma peptide precursors identified and a >2-fold boost in quantifiable plasma peptide precursors (CV<20%) with timsTOF HT compared to timsTOF Pro 2. In an exploratory study of 20 late-stage cancer and 20 control sampleswe observed a ~50% increase in total and statistically significant plasma peptide precursors (q<0.05) with timsTOF HT compared to Pro 2. Our data demonstrated the superior performance of timsTOF HT in identifying and quantifying differences between biologically diverse samples, which can improve disease biomarker discovery in large cohort studies. Moreover, researchers can leverage datasets from this study to optimize their LCMS workflows for plasma protein profiling and biomarker discovery. Project description:Representing a crucial factor during cell adhesion, polarity, proliferation and migration, the transmembrane protein claudin 6 (CLDN6) has been shown to be a putative target for the treatment of germ cell tumors (GCT). Particularly seminoma (SE), embryonal carcinoma (EC), and choriocarcinoma (CC) indicated high CLDN6 levels, while about 60 % of yolk-sac tumors (YST) presented as CLDN6+. In this study, we generated CLDN6-deficient GCT cells by CRISPR/Cas9 for SE, EC, and CC cells, while YST cells were cell sorted for CLDN6+ and CLDN6- populations. Further, the putative function of CLDN6 was investigated on proteome level using liquid-chromatography coupled with mass spectrometry (LS-MS).
