Genome-wide transcriptomic profiling of ramie (Boehmeria nivea (L.) Gaudich.) in response to cadmium stress

Project description:Cadmium (Cd)-contamination in soil has been becoming a major environmental problem in China. Ramie, a fiber crop, was frequently proposed to be used as the crop for phytoremediation of Cd-contaminated farmlands. However, high level Cd accumulation can cause a great inhibition of growth in ramie. To understand the potential mechanism for this phenomenon, the ramie genes involved in the Cd stress response were identified using Illumina pair-end sequencing in two Cd-stressed plants (CdS1 and CdS2) and two control plants (CO1 and CO2) in this study. Approximately 48.7, 51.6, 41.2, and 47.1 million clean sequencing reads generated from the libraries of CO1, CO2, CdS1, and CdS2, respectively, were De novo assembled to yield 56,932 non-redundant unigenes. A total of 26,686 (46.9%) genes were annotated for their function. Comparison of gene expression levels between CO and CdS ramie revealed 155 differentially expressed genes (DEGs). Sixteen DEGs was further confirmed their expression difference by real-time quantitative PCR (qRT-PCR). Among these 16 DEGs, 2 genes encoding GA2-oxidase which is a major enzyme for deactivating bioactive gibberellins (GAs) were found with a markedly up-regulated expression, which is possibly responsible for the growth inhibition of Cd-stressed ramie. Pathway enrichment analysis revealed that a pathway (Cutin, suberine and wax biosynthesis) was markedly enriched by DEGs. The discovery of these Cd stress-responsive genes and pathways will be helpful for further understanding the mechanism of Cd-stressed response and improving the ability of Cd stress tolerance in ramie. A total of four samples, two replicates of control plants (CO1 and CO2) and two replicates of cadmium-stressed plants (CdS1 and CdS2) were used for RNA-seq.

Genome-wide transcriptional changes of ramie (Boehmeria nivea LM-oM-<M-^NGaud) in response to the infection of root-lesion nematode

Project description:The Root-lesion nematode (RLN) Pratylenchus coffeae is a major ramie pest causing severe fiber yield loss annual in China. The response mechanism of ramie to RLN-infection is poorly understood. Two RLN-infected plants (Inf1 and Inf2) and two control plants (CO1 and CO2) were individually used to sequence by Illumina pair-end sequencing. About 56.3, 51.7, 43.4 and 45.0 million sequencing reads were generated from the libraries of CO1, CO2, Inf1 and Inf2, respectively. De novo assembly for these 196 million reads yielded 50,486 unigenes with an average length of 853.3 bp. Based on sequence similarity search with known proteins, a total of 24,820 (49.2%) genes were annotated for their function. Comparison of gene expression level between CO and Inf ramie based on the normalized value of read counts per kilobase of exon model per million reads (RPKM) revealed that there were 777 differentially expressed genes (DEGs). Further, these functional category of DEGs were classified by assigning them to gene ontology (GO) and clusters of orthologous group (COG). Pathway enrichment analysis showed that three pathways (Phenylalanine metabolism, Carotenoid biosynthesis and Phenylpropanoid biosynthesis) were severely influenced by RLN-infection. The genome-wide expression profiling of ramie responding to RLN-infection was first characterized. A series of candidate genes and pathways that may contribute to defense response against RLN in ramie will be helpful for further improving the resistance to RLN-infection. A total of four samples, two replicates of control plant (CO1 and CO2) and two replicates of RLN-infected plants (Inf1 and Inf2) were used for RNA-seq.

Subcellular organization of single-cell C4 photosynthesis in Bienertia sinuspersici determined by large scale proteomics

Project description:Bienertia sinuspersici performs C4 photosynthesis without Kranz anatomy through subcellular compartmentalization of carbon fixation within individual cells. In this species, central compartment chloroplasts (C) and peripheral chloroplasts (P) collaborate with cytosolic and mitochondrial components in a NAD-ME type C4 cycle. How the two functionally different chloroplast types can develop within individual cells and the mechanism of import of nuclear encoded, plastid targeted proteins are currently unknown. We used 454 sequencing in combination with large scale label-free proteomics to determine the distribution of photosynthesis-related proteins. Subcellular localization of 169 protein was determined through comparison of protein abundance in four different subcellular fractions. 39 out of the 120 chloroplastic proteins showed differential accumulation between the two chloroplast types. Rubisco, RPP regenerative phase and PSII related proteins accumulated in C chloroplasts whereas C4 related proteins and the NDH complex were more abundant in P chloroplasts. Comparison of transit peptides of differential accumulating proteins indicated no obvious sequence homology or similarities in physico-chemical properties between members of the same group. Protein composition analysis of the central compartment indicated that mitochondria and peroxisomes are the only major components besides chloroplasts in this compartment. The combined information from subcellular and developmental protein profiling was used to generate a first draft of the protein machinery involved in single-cell C4 photosynthesis.

Plant Cell Wall Proteomics: A Focus on Monocot Species, Brachypodium distachyon, Saccharum spp. and Oryza sativa

Project description:We performed cell wall proteins (CWPs) extraction and analysis from sugarcane 7-month-old young and mature leaves and basal and apical internodes in order to point the differences regarding the cell wall proteome composition in these specific organs and diverse developmental stages. We used two different extraction methods for leaves CWPs: destructive and non-destructive. For internodes, only the non-destructive technique was used. The collection of CWPs was identified through LC-MS/MS analyses. Altogether, 110 sugarcane CWPs were identified and classified into eight functional categories. Sugarcane has one of the highest coverage of CWPs identified by mass spectrometry, reaching 283.

Gene expression profiles in the peel and pericarp of pepper fruit

Project description:The quality of the pepper fruit is significantly influenced by the properties of its surface such as color, glossiness and texture. The fruit surface is composed of a peel containing several layers including the cuticle, epidermis and the hypodermis. The peel acts as a protective barrier against biotic and abiotic stresses and is the most critical tissue affecting water loss during post harvest storage. The peel is composed of an outer epidermis with thick waxy (lipid) cuticle and few cell layers of thick-walled hypodermal cells. Despite its agronomic importance and due to the fact that the majority of studies in fruits have been conducted using flesh and peel tissues as a whole, the biochemical and genetic bases of variation in peel properties are largely unknown. In this proposal we aim to determine peel-specific gene expression in pepper by micro array hybridizations of peel and flesh RNA extracted at different developmental stages of the fruit. The cultivar Celica (Capsicum annuum) that has a large blocky fruit will be used for studying gene expression in the peel and flesh. Plants were grown in the greenhouse during the spring of 2006. Fruits were harvested at three developmental stages: young- 10 days after anthesis, mature green- 30 days after anthesis and ripe red- 45 days after anthesis. These stages were chosen because each represents a distinct phase in fruit development. At each stage, a biological replicate consists of bulked tissue from 3 fruits from each of 3 plants (a total of 9 fruits). We have a total of 4 biological replicates. For each fruit, the peel was separated from the flesh by manual dissection using thin forceps and scalpel blade. Peel and flesh samples were immediately frozen in liquid nitrogen and stored at -800C until RNA extraction. Total RNA was extracted using the GenElute Mammalian Total RNA Miniprep kit (Sigma). Arabidopsis thaliana acclimation to fluctuating light

Project description:Plants are subjected to perpetual fluctuations of light intensity and spectral composition in their natural growth environment, particularly due to movement of clouds and upper canopy leaves. Sudden exposure to intense light is accompanied by absorption of excess light energy, which results in an overload of photosynthetic electron transport chain and generation of reactive oxygen species in and around thylakoid membranes. To cope with this photooxidative stress and to prevent chronic photoinhibition under dynamically changing light intensities, plants have evolved various short- and long-term photoprotective mechanisms. We used quantitative mass spectrometry to investigate long-term acclimation of Arabidopsis thaliana leaf proteome to fluctuating light (FL) which induces photooxidative stress. After three days of FL exposure the proteomes of young and mature leaves were analyzed separately in the morning and at the end of day to examine possible interaction between FL acclimation and leaf development or time of day.

Phosphoproteomics of tau from tau knockout mice expressing tau in hippocampal neurons during spatial reference learning

Project description:This dataset describes the mass spectrometric identification of phosphorylation sites on tau protein isolated from the hippocampus of tau knockout (tau‑/‑) mice during spatial reference learning. Tau expression was selectively reintroduced into hippocampal neurons using adeno‑associated viral (AAV) vectors to enable controlled investigation of tau phosphorylation under defined behavioural conditions. Tau‑/‑ mice received bilateral injections into the dorsal and ventral hippocampus with either AAV‑syn1‑d2tTA‑tau or the control vector AAV‑syn1‑d2tTA‑eGFP. Following postoperative recovery, mice were trained in a spatial reference learning paradigm (day 2 of Morris water maze). Temporal control of tau or eGFP expression was achieved using the doxycycline-regulated d2tTA system, with induction on day 2 of training. Hippocampal tissue was collected at this time point for biochemical analysis. Tau protein was immunoprecipitated from hippocampal lysates and subjected to bottom‑up proteomic analysis. Immunoprecipitated material was reduced, alkylated, and digested with trypsin. Phosphopeptides were subsequently enriched using titanium dioxide (TiO₂) affinity chromatography. Enriched phosphopeptides underwent buffer exchange, vacuum centrifugation, and resuspension prior to liquid chromatography–tandem mass spectrometry (LC‑MS/MS) analysis.

Evaluation of genes involved in watermelon fruit ripening and development

Project description:A microarray and quantitative Real-Time PCR-based study was conducted in watermelon [Citrullus lanatus (Thunb.) Matsum. & Nakai var. lanatus] in order to elucidate the flow of events associated with fruit development and ripening in this species. RNA from three different maturation stages of watermelon fruit, as well as leaf, were collected from field grown plants during three consecutive years, and hybridized to high-density, photolithography microarrays.
