Project description:Mass spectrometry (MS)-based proteomics aims to characterize comprehensive proteomes in a fast and reproducible manner. Here, we present an ultra-fast scanning data-independent acquisition (DIA) strategy consisting on 2-Th precursor isolation windows, dissolving the differences between data-dependent and independent methods. This is achieved by pairing a Quadrupole Orbitrap mass spectrometer with the asymmetric track lossless (Astral) analyzer that provides >200 Hz MS/MS scanning speed, high resolving power and sensitivity, as well as low ppm-mass accuracy. Narrow window DIA enables profiling of up to 100 full yeast proteomes per day, or ~10,000 human proteins in half-an-hour. Moreover, multi-shot acquisition of fractionated samples allows comprehensive coverage of human proteomes in ~3h, showing comparable depth to next-generation RNA sequencing and with 10x higher throughput compared to current state-of-the-art MS. High quantitative precision and accuracy is demonstrated with high peptide coverage in a 3-species proteome mixture, quantifying 14,000+ proteins in a single run in half-an-hour.

Project description:This dataset supports the manuscript “Diurnal Rhythm of the Human Plasma Proteome,” which investigates how protein concentrations in human plasma fluctuate over a 24-hour period. Using high-throughput mass spectrometry, we analyzed 208 high-quality plasma samples collected every three hours from 24 healthy individuals under tightly controlled conditions. Out of 523 quantified proteins, 138 (~26%) showed significant diurnal rhythmicity. These proteins were enriched in specific tissues, particularly the liver and platelets, and were involved in key biological pathways including hemostasis, immune signaling, and metabolism. Importantly, 36 clinically relevant biomarkers displayed time-of-day-dependent variation, highlighting the need to incorporate temporal factors in diagnostic and research protocols. This dataset offers valuable insights into circadian regulation of the plasma proteome and provides a resource for researchers studying time-sensitive biomarkers and physiological processes.

Project description:Rapid and comprehensive analysis of complex proteomes across large sample sets is essential to fulfill the potential of systems biology. We present a novel mass spectrometry (MS) method that integrates narrow-window data-independent acquisition (nDIA) with short-gradient micro-flow chromatography, enabling profiling of >240 samples per day. The optimized MS method identifies 6,201 and 7,466 human proteins with 1- and 2-min gradients, respectively.

Project description:DNA interstrand crosslinks (ICLs) are highly cytotoxic lesions that block essential cellular processes like replication and transcription. Endogenous ICLs can be induced by reactive aldehydes produced during normal cellular metabolism. Defective repair of these aldehyde-induced ICLs is associated with Fanconi anemia (FA), a cancer predisposition syndrome. We previously showed that acetaldehyde-induced ICLs are repaired by the FA-pathway and a novel excision-independent pathway. Here, we demonstrate that ICLs induced by acrolein, another cellular aldehyde, are also repaired by both pathways, establishing the generality of aldehyde ICL repair. Focusing on the FA pathway, we identify DNA polymerase kappa (Polκ) as the primary translesion synthesis (TLS) polymerase responsible for the insertion step during lesion bypass of unhooked aldehyde ICLs. This function requires Polκ's catalytic activity and PCNA interaction domains but is independent of Rev1 interaction. In contrast, Polκ has a minor non-catalytic role in the extension step of cisplatin ICL repair that is dependent on Rev1 interaction. Our work reveals a key role for Polκ in aldehyde ICL repair and provides mechanistic insights into how different ICL structures determine the choice of TLS polymerases during repair.

Project description:Using nanoparticles based plasma enrichment strategies on plasma samples, we were able to achieve a huge increase of identified plasma proteins from around 700 to more than 5000 proteins as compared to neat plasma digest. The substantial increase in depth allowed us to perform in-depth analysis and we were able to apply this to a small cohort of plasma samples from pancreatic cancer (PC) patients with primary tumor, tumor that had metastases vs healthy controls. Majority of identified proteins were part of the Human Plasma Proteome Project (HPPP) database, and more than 300 proteins are on the list of FDA approved drug targets. We showed a large and significant increase in ribosomal proteins in plasma of PC that metastasized. ADH1C and ADH1B, both members of the alcohol dehydrogenase family, had one of the largest increase and potentially correlated with liver metastasis. We further highlighted 15 different potentially secreted and/or cell surface proteins that were otherwise not identified in neat, digested plasma and have potential to be useful markers due to their cancer associations. Lastly, we compared different mass spectrometer (Orbitrap Astral and Orbitrap Ascend) and column (depth and throughput) setups on the same dataset and showed similar conclusions potentially can be achieved, although the depth approach on the newer instrumentations can reveal additional insights in the plasma proteome.

Project description:Paraoxonase-1 (PON1) is specifically expressed in the liver and has crucial effects on various liver diseases. The functions and mechanisms underlying of PON1 in hepatocellular carcinoma (HCC) remain obscure. Here, we show that PON1 acts as a metabolic regulator to mitigate regulatory T (Treg) cell-induced immunosuppression and HCC progression. Mechanistically, PON1 crippled lactic acid generation via recruiting Von Hippel-Lindau protein (VHL) to ubiquitinate Hypoxia-inducible factor alpha (HIF-1α), thereby reducing Treg cell frequency in HCC. In clinical settings, high PON1 expression correlated with better prognosis in HCC patients. Recombinant PON1 protein (rPON1) exhibited remarkable potency in impeding tumor growth, meanwhile, enhancing PON1 expression by Quercetin sensitized HCC to anti-programmed death-1(PD-1) therapy. Our findings elucidate a novel role of PON1 in orchestrating lactic acid production to relieve immunosuppression and suppress HCC, which paves the way for therapeutic intervention of HCC by targeting PON1.

Project description:Differentiation of antigen-activated B cells into pro-proliferative germinal center (GC) B cells depends on the activity of the transcription factors MYC and BCL6, and the epigenetic writers DOT1L and EZH2. GCB-like Diffuse Large B Cell Lymphomas (GCB-DLBCLs) arise from GC B cells and closely resemble their cell of origin. Given the dependency of GC B cells on DOT1L and EZH2, we investigated the role of these epigenetic regulators in GCB-DLBCL cell lines and observed that GCB-DLBCLs synergistically depend on the combined activity of DOT1L and EZH2. Mechanistically, inhibiting both enzymes led to enhanced derepression of PRC2 target genes compared to EZH2 single treatment, along with the derepression of BCL6 target genes and suppression of MYC target genes. The sum of all these alterations results in a ‘cell identity crisis,’ wherein GCB-DLBCLs lose their pro-proliferative GC identity and partially undergo plasma cell differentiation, a state associated with poor survival. In support of this model, combined epi-drugging of DOT1L and EZH2 prohibited the outgrowth of human GCB-DLBCL xenografts in vivo. We conclude that the malignant behavior of GCB-DLBCLs strongly depends on DOT1L and EZH2 and that combined targeting of both epigenetic writers may provide an alternative differentiation-based treatment modality for GCB-DLBCL.
