Project description:Virulence effectors secreted by Mycobacterium tuberculosis (Mtb) help subvert host immune mechanisms and, therefore, are critical for establishing infection and pathogenesis. However, knowledge in terms of signaling mechanisms that modulate the secretion of virulence factors is sparse. We performed high-throughput secretome, phosphoproteome, and phospho-secretome analysis of Mtb. We combined the analysis with empirical validations to show regulation of mycobacterial secretion through protein phosphorylation. System level PPI network analysis superimposed with the secretome, phosphoproteome, and phospho-secretome profile revealed an intricate relationship between phosphorylation and secretion. At the core of the network was a key virulence factor CFP10. We identified PknA to be the kinase responsible for phosphorylating CFP10. Using genetic tools, we show that phosphomimetic mutation of CFP10 negatively regulates the secretion of virulence mediator ESAT6. Significantly, the dynamics of CFP10 phosphorylation strongly influenced bacterial virulence and survival within macrophages and mice. Together, the results show that the dynamic phosphorylation status of the secretory protein CFP10 regulates the secretion of virulence factors and impacts virulence.

Project description:In order to further explore the expression of proteins in RSV-infected macrophages, RSV type-L19 was used to stimulate RAW264.7 cells, and then mass spectrometry was conducted to detect the expression of different proteins after RSV infection. The results showed that there were different expression of proteins in RSV activated and inactive RAW264.7 cells.

Project description:Ionizing irradiation kills pathogens by destroying nucleic acids while retaining the immunogenicity of pathogen proteins. However, the overall proteome of bacteria exposed to X-ray irradiation still remain unclear. This experiment was aimed to investigate the proteome changes of the laboratory Pseudomonas aeruginosa PAO1 strain after exposure to X-ray irradiation. A total of 2963 proteins were identified in this study, of which 2599 proteins contained quantitative information. If the differential expression change threshold is 2 times, and the statistical test t-test p-value <0.05 is the significance threshold, then among the quantified proteins, the expression of 48 proteins was up-regulated and 8 protein expression was down-regulated. Based on the above data, we performed a systematic bioinformatics analysis of all identified proteins, and performed functional classification, functional enrichment, and clustering analysis based on functional enrichment for all differentially expressed proteins. Combined with the above information, it provides a reference direction for further investigation in the biological effect on P. aeruginosa PAO1 and its MV formation under X-ray irradiation.

Project description:To quantitative analysis of transcriptome changes caused by lnc-OPC knockdown during OPC differentiation from NSC, lentivirus-based short hairpin RNAs were used to knockdown the lnc-OPC expression in a neural stem cell culture . Subsequently, puromycin-selected NSCs were differentiated to OPC in culture for three days.RNA-Seq was performed on the polyadenylated fraction of RNA isolated from cell samples. DEseq was used for differential gene expression analysis caused by lnc-OPC knockdown. GO functional term enrichment analysis of differential gene expression caused by lnc-OPC knockdown, revealed significant enrichment of âoligodendrocyte developmentâ, âoligodendrocyte differentiationâ, âglia cell developmentâ, and âaxon ensheathmentâ terms that are associated with oligodendrogenesis. mRNA profiles of differentiiated NSC samples after lnc-OPC knockdown by RNA-sequencing.

Project description:Thermophilic fungi are eukaryotic species that grow at high temperatures, but little is known about the thermophily of thermophilic fungi. Here the proteome and N-glycoproteome of Chaetomium thermophilum at varying culture temperatures (30℃, 50℃, and 55℃) were studied using hydrophilic interaction liquid chromatography enrichment and high-resolution liquid chromatography–tandem mass spectroscopy analysis. In proteome, the numbers of differentially expressed proteins were 1274, 1374, and 1063 in T50/T30, T55/T30, and T55/T50, respectively. The up-regulated proteins were involved in biological processes, such as protein folding and carbohydrate metabolism. Most down-regulated proteins were involved in molecular functions, such as structural constituent of the ribosome and structural activity. For N-glycoproteome, the numbers of differentially expressed N-glycoproteins were 160, 176, and 128 in T50/T30, T55/T30, and T55/T50, respectively. The differential glycoproteins were mainly involved in various types of N-glycan biosynthesis, mRNA surveillance pathway, and protein processing in the endoplasmic reticulum. These results indicated that an efficient protein homeostasis pathway plays an essential role in the thermophily of C. thermophilum, and N-glycosylation is involved by affecting related proteins. This is the first study to reveal thermophilic fungi's physiological response to high-temperature adaptation using omics analysis, facilitating the exploration of the thermophily mechanism of thermophilic fungi.

Project description:Small peptides (sPeptides), a class of biological molecules of less than 100 amio acids encoded by small open reading frames (sORFs), play important roles in multiple biological process. Here, we conducted a comprehensive study using mRNA-seq, Ribo-seq, and Mass Spectrometry (MS) on six tissues (each with at least two replicates) of maize, set up a bioinformatic pipeline, and performed a genome-wide scan of sORFs and sPeptides in maize. Our study sets up a guildline for the genome-wide scan of sORFs and sPeptides in plants by integrating Ribo-seq, and MS data, provides a more comprehensive resource of functional sPeptides in maize, and sheds light on the complex biological system of plants in a new perspective.

Project description:Human blood plasma is a complex which communicates with most parts of the body and reflects changes in the state of the organism, therefore identifying age-related biomarkers can help to predict and monitor age-related physiological decline and diseases, as well as to find new treatments for diseases. In this study, TMT-LC-MS/MS was utilized to screen for the differentially expressed plasma proteins in 118 healthy adults with different ages. Participants were divided into three groups: 21-30 (Young), 41-50 (Middle) and ≥60 (Old), the number of differentially expressed proteins when Young vs Middle, Middle vs Old and Young vs Old were 82, 22 and 99, respectively. These proteins were found to be involved in numerous physiological processes such as “negative regulation of smooth muscle cell proliferation” and “blood coagulation”. Meanwhile when Young vs Middle or Old, “Complement and coagulation cascades” was confirmed the top enriched pathway by KEGG pathway enrichment analysis. Functional phenotyping of the proteome demonstrated that the plasma proteomic profiles of Young adults were strikingly dissimilar to the Middle or Old adults. The results of this study mapped the variation in expression of plasma proteins, and provided information about possible biomarkers/treatments for different kinds of age-related function disorders.

Project description:Major depressive disorder (MDD) is a common disease affecting 300 million people worldwide. The existing drugs are ineffective for approximately 30% of patients, so it is urgent to develop new antidepressant drugs with novel mechanisms. Here, we found that norisoboldine (NOR) showed an antidepressant efficacy in the chronic social defeat stress (CSDS) depression model in the tail suspension, forced swimming, and sucrose consumption tests. We then utilized the drug-treated CSDS mice paradigm to segregate and gain differential protein cohorts of CSDS versus CON(CSDSCON), imipramine (IMI)-treated versus CSDS (IMICSDS), and NOR-treated versus CSDS (NORCSDS) from the prefrontal cortex. These protein expression alterations were first analyzed by ANOVA with p<0.05. The protein cluster 1, in which the pattern of protein levels similar to the mood pattern, showed enrichment in functions and localizations related to mitochondrion and synapses. Further GO analysis of the common proteins for NORCSDS-IMICSDS groups and NORCSDS-CSDSCON groups supported the findings from ANOVA analysis. We employed Protein-Protein interaction (PPI) analysis to examine the shared protein cohorts of NORCSDS-IMICSDS and NORCSDS-CSDSCON, revealing an enrichment of the proteins associated with the mitochondrial and synaptic functions. Further independent analysis using parallel reaction monitoring (PRM) revealed that several proteins related to mitochodrial function, including Cox7c, Mrp142, Naa30, Ighm, Ssu72, Mrps30, Apoh, Acbd5, and Cdv3, exhibited regulation in the NOR-treated group. Additionally, proteins associated with synaptic function, such as Dcx, Arid1b, Rnf112, Apoa4 and Fam3c, were also observed to undergo modulation in the NOR-treated groups. These findings suggest that the proteins involved in depression treatment exert differential effects the mitochondrial and synaptic regulation of the mice prefrontal proteome. In summary, the current proteomic research conducted on the prefrontal cortex has provided valuable insights into the specific and shared molecular mechanisms underlying pathophysiology and treatment to CSDS-induced depression, shedding light on the therapeutic effects of Norisoboldine.

Project description:A total of 6081 proteins were identified in this study, of which 5267 proteins contained quantitative information. If taking 1.2 times as the change threshold and t-test p-value < 0.05 as the standard, the expression of 335 proteins in 92.1-a / 92.1 comparison group was up-regulated and 302 proteins were down regulated; In the 92.1-b / 92.1 comparison group, 129 proteins were up-regulated and 160 proteins were down regulated. Based on the above data, we conducted a systematic bioinformatics analysis of proteins containing quantitative information, including protein annotation, functional classification, functional enrichment and cluster analysis based on functional enrichment. It provides a comprehensive reference for the downstream proteome research.

Project description:The rabbit hemorrhagic disease virus (RHDV) represents the causative agent of a highly contagious disease in rabbits that is often associated with high mortality. Because of the lack of a suitable cell culture system for RHDV, the pathogenic mechanism and replication of RHDV remains unclear. In order to analyze the pathogenic mechanism of RHDV to rabbits, we used New Zealand white rabbits infected with RHDV, collected liver tissues 32 hours after infection, and used TMT labeling for LC-MS analysis. Subsequently, it was compared and analyzed with the protein data of the liver tissue of the uninfected rabbits. Perform bioinformatics analysis on significantly different proteins. Finally, comprehensively analyze the influence of RHDV on host protein and pathway expression levels. This study provides clues to clarify the pathogenic mechanism of RHDV in rabbits.
