Comparison of 7-day positive and negative dynamics in critically ill patients by means of longitudinal proteomic analysis

ABSTRACT: Longitudal label-free panoramic proteomic analysis of plasma from 7 ICU patients. Plasma proteome is individual for ICU patients during weekly episodes of positive and negative dynamics. Several sets of proteins exist, for which relative change in abundance correlates with other markers of patients’ condition improvement or decline.

SARS-CoV-2 RNAemia and proteomic biomarker trajectory inform prognostication in COVID-19 patients admitted to intensive care

Project description:Prognostic characteristics inform risk stratification in intensive care unit (ICU) patients with coronavirus disease 2019 (COVID-19). We obtained blood samples (n = 474) from hospitalized COVID-19 patients (n = 123), non-COVID-19 ICU sepsis patients (n = 25) and healthy controls (n = 30). Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) RNA was detected in plasma or serum (RNAemia) of COVID-19 ICU patients when neutralizing antibody response was low. RNAemia was associated with higher 28-day ICU mortality (hazard ratio [HR], 1.84 [95% CI, 1.22–2.77] adjusted for age and sex). In longitudinal comparisons, COVID-19 ICU patients had a distinct proteomic trajectory associated with RNAemia and mortality. Among COVID-19-enriched proteins, galectin-3 binding protein (LGALS3BP) and proteins of the complement system were identified as interaction partners of SARS-CoV-2 spike glycoprotein. Finally, machine learning identified ‘Age, RNAemia’ and ‘Age, pentraxin-3 (PTX3)’ as the best binary signatures associated with 28-day ICU mortality.

Proteomic analysis identifies a signature of disease severity in the plasma of COVID-19 pneumonia patients associated to neutrophil, platelet and complement activation

Project description:Plasma proteomics provide valuable and unbiased information about disease progression and therapeutic candidates. Recent proteomic studies have identified molecular changes in plasma of COVID-19 patients that implied significant dysregulation of several aspects of the inflammatory response accompanied to a general metabolic suppression. However, which of these plasma alterations are associated to disease severity remain partly characterized. A known limitation of proteomic studies of plasma samples is the large difference in the macromolecule abundance, with concentration spanning at least 10 orders of magnitude. To improve the coverage of plasma contents, we performed a deep proteomic analysis of plasma from 10 COVID-19 patients with severe/fatal pneumonia compared to 10 COVID-19 patients with pneumonia who did not require ICU admission (non-ICU). To this aim, plasma samples were first depleted of most abundant proteins and peptides obtained by trypsin digestion subjected to a high pH reversed-phase peptide fractionation before LC-MS analysis.

Mass-spectrometry based plasma proteomics identifies biomarkers for the detection of COVID-19 progression

Project description:COVID-19 manifests itself in an array of symptoms. While most patients experience very mild-to-moderate symptoms, around one in five patients develop pneumonia coupled with severe respiratory distress. These patients require treatment in the intensive care units (ICU), however, most of the times, it leads to multi-organ dysfunction and death. Mass spectrometry based proteomics can help us to identify the precise pathophysiological pathways that get perturbed during the course of the disease. Our study involved a comprehensive proteome-wide investigation of COVID negative (n=20), non-severe (n= 18) and severe (n= 36) COVID-19 patients plasma samples. We categorized patients into severe and non-severe groups and conducted LFQ based discovery proteomics for unraveling differentially expressed proteins followed by pathway enrichment studies and validation of targets by targeted studies on a batch of longitudinal samples.

Plasma Proteomics Analysis of the Cooperative Health Research in South Tyrol (CHRIS) Study, QC Samples

Project description:The Cooperative Health Research in South Tyrol (CHRIS) study is a single-site population-based study aimed to investigate the genetic and molecular basis of common age-related chronic conditions and their interaction with lifestyle and environment. In recent work, we have been evaluating the impact of age, sex and diet, amongst others, on the human metabolome. Moreover, gene-metabolite associations, as well as genetic and metabolomic determinants of disease, have been investigated. Using Scanning SWATH acquisition on Triple TOF 6600 instruments (Sciex) we created a MS-based plasma proteomics data set with low technical variability for n = 3,632 CHRIS participants. We performed a general exploratory analysis of the data set to identify relevant factors affecting the plasma proteome, including commonly used drugs. We found hormonal contraceptives to be the main factor explaining the variation in this data set. Here we present the commerical plasma samples used as quality controls.

Early IGF-1 receptor inhibition in mice mimics preterm human brain disorders and reveals a new therapeutic target

Project description:Besides recent advances in neonatal care, preterm newborns still develop sex-biased behavioural alterations. Preterms fail to receive placental insulin-like growth factor-1 (IGF-1), a major fetal growth hormone in utero, and low IGF-1 serum levels correlate with preterm poor neurodevelopmental outcomes. Here, we mimicked IGF-1 deficiency of preterm newborns in mice by perinatal administration of an IGF-1 receptor antagonist. This resulted in sex-biased brain microstructural, functional, and behavioural alterations, resembling those of ex-preterm children, which we characterized performing parallel mouse/human behavioural tests. Pharmacological enhancement of GABAergic tonic-inhibition by the FDA-approved drug ganaxolone rescued functional/behavioural alterations in mice. Establishing an unprecedented mouse model of prematurity, our work dissects the mechanisms at the core of abnormal behaviours and identifies a new, readily-translatable therapeutic strategy for preterm brain disorders.
