Global lysine crotonylation and 2-hydroxyisobutyrylation in phenotypically different Toxoplasma gondii parasites

Project description:Toxoplasma gondii is a unicellular protozoan parasite of the phylum Apicomplexa. The parasite repeatedly goes through a cycle of invasion, division and induction of host cell rupture, which is an obligatory process for proliferation inside warm-blooded animals. It is known that the biology of the parasite is controlled by a variety of mechanisms ranging from genomic to epigenetic to transcriptional regulation. In this study, we investigated the global protein posttranslational lysine crotonylation and 2-hydroxyisobutyrylation of two T. gondii strains, RH and ME49, which represent distinct phenotypes for proliferation and pathogenicity in the host. Proteins with differential expression and modification patterns associated with parasite phenotypes were identified. Many proteins in T. gondii were crotonylated and 2-hydroxyisobutyrylated, and they were localized in diverse subcellular compartments involved in a wide variety of cellular functions such as motility, host invasion, metabolism and epigenetic gene regulation. These findings suggest that lysine crotonylation and 2-hydroxyisobutyrylation are ubiquitous throughout the T. gondii proteome, regulating critical functions of the modified proteins. These data provide a basis for identifying important proteins associated with parasite development and pathogenicity.

Brucella suis S2 strain inhibits IRE1/Caspase-12/Caspase-3 pathway-mediated apoptosis of microglia HMC3 by affecting the ubiquitination of CALR

Project description:Neurobrucellosis is a serious complication of brucellosis, which poses a significant threat to human health and quality of life. The origin of this phenomenon is that the patients are more vulnerable to the development of chronic Brucella infection, which is also an important clinical problem. The regulation of Brucella on microglia apoptosis is a primary contributor to chronic neurobrucellosis, nevertheless, the precise molecular mechanism remains incompletely understood. In our research, human microglial clone 3 (HMC3) cells were infected with Brucella suis vaccine strain S2 (B. suis S2) at different MOI for different times to evaluate the influences of B. suis S2 on the IRE1/Caspase-12/Caspase-3 pathway. Subsequently, under the conditions of IRE1/Caspase-12/Caspase-3 pathway was suppressed by B. suis S2, CALR protein was screened by ubiquitin-modified proteomics. Eventually, we infected CALR-overexpression and -knockdown HMC3 cell lines with B. suis S2 to elucidate the molecular mechanism by which the B. suis S2 inhibited HMC3 cells apoptosis. In summary, we confirm that B. suis S2 inhibits apoptosis in HMC3 cells mediated by the IRE1/Caspase-12/Caspase-3 pathway through modulation of CALR ubiquitination. Our study establishes the theoretical foundation for investigating the mechanisms underlying neurobrucellosis and provides a guidance for the clinical treatment of neurobrucellosis.

The chromatin modifier CHD8 targets autism risk genes during human neurodevelopmentM-BM-

Project description:Whole-exome sequencing studies have implicated chromatin modifiers and transcriptional regulators in autism spectrum disorder (ASD) through the identification of de novo loss of function mutations in affected individuals. Many of these genes are co-expressed in mid-fetal human cortex, suggesting ASD risk genes converge in regulatory networks that are perturbed in ASD during neurodevelopment. To elucidate such networks we mapped promoters and enhancers bound by the chromodomain helicase CHD8, which is strongly enriched in ASD-associated de novo loss of function mutations, using ChIP-seq in mid-fetal human brain, human neural stem cells (hNSCs), and embryonic mouse cortex. We find that CHD8 targets are strongly enriched for ASD risk genes that converge in ASD-associated co-expression networks in human midfetal cortex. CHD8 knockdown in hNSCs results in significant dysregulation of ASD risk genes targeted by CHD8, as well as additional genes important for neurodevelopment, including members of the Wnt/M-NM-2-catenin signaling pathway. Integration of CHD8 binding data with genetic and gene co-expression data in ASD risk models provides support for additional ASD risk genes. Together, our results suggest that loss of CHD8 function contributes to ASD through regulatory perturbation of other ASD risk genes during human cortical development. Project description:The data here described are related to the research article entitled "Molecular dynamics insights into binding selectivity of inhibitors toward BRD4 and CBP" [1]. Bromodomain-containing protein 4 (BRD4) and CREB binding protein (CBP) play important roles in tumorigenesis and development. We performed 200-ns molecular dynamics (MD) simulations on three pairs of inhibitor-BRD4 and inhibitor-CBP complexes to clarify binding selectivity of inhibitors toward BRD4 and CBP. Principal component (PC) analysis was used to probe changes in internal dynamics and conformations of BRD4 and CBP due to inhibitor bindings. Analysis of residue-based free energy decomposition was employed to explore the roles of separate residues in binding selectivity of inhibitors to BRD4 versus CBP.

Quantitative global Proteome and Phosphorylome Analyses Reveal Potential Biomarkers in Kidney Cancer

Project description:Nowadays, high-throughput quantitative proteomic and transcriptomic approaches have been widely used for exploring molecular mechanisms and acquiring biomarkers for cancers. Our study aims to illuminate the multi-dimensional molecular mechanisms underlying renal cell carcinoma via investigating the quantitative global proteome and the profile of phosphorylation. A total of 5428 proteins and 8632 phosphorylation sites were quantified in RCC tissues, with 709 proteins and 649 phosphorylation sites changing in expression compared with matched adjacent non-tumor tissues. These differentially expressed proteins were mainly involved in the metabolic process terms involving glycolysis pathway, oxidative phosphorylation and fatty acid metabolism which had been considered to be a potential mechanism of RCC progression. Moreover, phosphorylation analysis indicated that these up-regulated phosphorylated proteins were implicated in glucagon signaling pathway and cholesterol metabolism, while the down-regulated phosphorylation proteins were predominantly involved in glycolysis, pentose phosphate pathway, carbon metabolism and biosynthesis of amino acids. In addition, we also found several new candidate proteins such as CD14, MPO, NCF2, SOD2, PARP1 up-regulated and MUT, ACADM, PCK1 down-regulated in RCC, which might be recognized as new biomarkers for RCC. These findings could broaden our insight into the underlying molecular mechanisms of RCC and acquire biomarker candidates for the treatment of RCC.

Methylation of BRD4 by PRMT1 regulates BRD4 phosphorylation and promotes ovarian cancer invasion.

Project description:Bromodomain-containing protein 4 (BRD4), the major component of bromodomain and extra-terminal domain (BET) protein family, has important functions in early embryonic development and cancer development. However, the posttranslational modification of BRD4 is not well understood. Multiple approaches were used to explore the mechanism of PRMT1-mediated BRD4 methylation and to determine the biological functions of BRD4 and PRMT1 in ovarian cancer. Here we report that BRD4 is asymmetrically methylated at R179/181/183 by PRMT1, which is antagonized by the Jumonji-family demethylase, JMJD6. PRMT1 is overexpressed in ovarian cancer tissue and is a potential marker for poor prognosis in ovarian cancer patients. Silencing of PRMT1 inhibited ovarian cancer proliferation, migration, and invasion in vivo and in vitro. PRMT1-mediated BRD4 methylation was found to promote BRD4 phosphorylation. Compared to BRD4 wild-type (WT) cells, BRD4 R179/181/183K mutant-expressing cells showed reduced ovarian cancer metastasis. BRD4 arginine methylation is also associated with TGF-β signaling. Our results indicate that arginine methylation of BRD4 by PRMT1 is involved in ovarian cancer tumorigenesis. Targeting PRMT1-mediated arginine methylation may provide a novel diagnostic target and an effective therapeutic strategy for ovarian cancer treatment.

BRD4 Structure-Activity Relationships of Dual PLK1 Kinase/BRD4 Bromodomain Inhibitor BI-2536.

Project description:A focused library of analogues of the dual PLK1 kinase/BRD4 bromodomain inhibitor BI-2536 was prepared and then analyzed for BRD4 and PLK1 inhibitory activities. Particularly, replacement of the cyclopentyl group with a 3-bromobenzyl moiety afforded the most potent BRD4 inhibitor of the series (39j) with a K i = 8.7 nM, which was equipotent against PLK1. The superior affinity of 39j over the parental compound to BRD4 possibly derives from improved interactions with the WPF shelf. Meanwhile, substitution of the pyrimidine NH with an oxygen atom reversed the PLK1/BRD4 selectivity to convert BI-2536 into a BRD4-selective inhibitor, likely owing to the loss of a critical hydrogen bond in PLK1. We believe further fine-tuning will furnish a BRD4 "magic bullet" or an even more potent PLK1/BRD4 dual inhibitor toward the expansion and improved efficacy of the chemotherapy arsenal.
