Proteomic analysis of FKBP8 knockdown in HEK293T cells

ABSTRACT: To investigate the effects of FKBP8 depletion in HEK293T cells, cells were transfected with siRNA targeting FKBP8 or with a non-targeting control siRNA for 48 hours. After transfection, cells were collected; 10% of the material was used for whole-cell proteome analysis, and the remaining 90% was used for mitochondrial isolation. Both whole-cell and mitochondrial pellets were snap-frozen in liquid nitrogen and subjected to LC-MS/MS proteomic analysis.

Identification of binding partners of the purified TOM complex from HEK293T cells

Project description:To investigate the interactome of the human translocase of the outer mitochondrial membrane (TOM) complex, we performed immunoaffinity purification of TOMM22-FLAG from HEK293T cells followed by LC-MS/MS analysis. This approach allowed us to identify proteins that co-purify with the TOM complex under native conditions. Our primary aim was to uncover human-specific interactors not previously described in yeast, with a particular focus on factors potentially involved in mitochondrial protein import regulation and quality control. The dataset provides a resource for understanding conserved and divergent aspects of TOM complex composition and function in human cells.

Shotgun measurements of proteome fractionations: mitochondria, aggregates, and soluble fraction of NDUFA11 KO and WT HEK293T cells

Project description:Perturbed proteostasis and mitochondrial dysfunction are often associated with age-related diseases such as Alzheimer’s and Parkinson’s diseases. However, the link between them remains incompletely understood. Mitochondrial dysfunction causes proteostasis imbalance, and cells respond to restore proteostasis by increasing proteasome activity and molecular chaperons in yeast and C. elegans. Here, we demonstrate the presence of similar responses in humans. Mitochondrial dysfunction upregulates a small heat shock protein HSPB1 and an immunoproteasome subunit PSMB9 leading to an increase in proteasome activity. HSPB1 and PSMB9 are required to prevent protein aggregation upon mitochondrial dysfunction. Moreover, PSMB9 expression is dependent on a translation elongation factor EEF1A2, and PSMB9-containing proteasomes are located near mitochondria, enabling fast local degradation of aberrant proteins. Our findings put a step forward in understanding the stress response triggered by mitochondrial dysfunction, and may be useful for therapeutic strategies to prevent or delay the onset of age-related diseases and attenuate their progression.

A microscopy-based screen identifies cellular kinases modulating mitochondrial translation

Project description:Mitochondrial DNA encodes thirteen subunits of the oxidative phosphorylation (OXPHOS) system, which are synthesized inside the organelle and essential for cellular energy supply. How mitochondrial gene expression is regulated and integrated into cellular physiology is little understood. Here, we performed a high-throughput screen combining fluorescent-labelling of mitochondrial translation products with siRNA-mediated knockdown, to identify cellular kinases regulating translation. As proof of principle, the screen identified known kinases that affect mitochondrial translation, and it also revealed several kinases not yet linked to this process. Among the latter, we focused on the primarily cytosolic kinase FN3K, which localizes partially to mitochondria, to support translation. Mass spectrometric (MS) bottom-up analysis of peptide samples after FN3K-flag immunoisolation in isolated mitochondria (transfected with FN3K-flag plasmid) enabled the identification of several proteins of the mitochondrial ribosome to be interacting with FN3K. Further experiments showed that FN3K likely modulates the assembly of mitochondrial ribosomes, thereby affecting translation. Overall, our work provides a reliable approach to identify new protein functions for mitochondrial gene expression, in a high throughput manner.

Genome-wide analysis of RNAs translationally regulated upon BRCA1 depletion in human mammary epithelial cells

Project description:Loss of function of the tumor suppressor BRCA1 (Breast Cancer 1) protein is responsible for numerous familial and sporadic breast cancers. We previously identified PABP1 as a novel BRCA1 partner and showed that BRCA1 modulates translation through its interaction with PABP1. We showed that the global translation was diminished in BRCA1-depleted cells and increased in BRCA1-overexpressing cells. Our findings raised the question whether BRCA1 affects translation of all cytoplasmic cellular mRNAs or whether it specifically targets a subset of mRNAs. In the present study, we investigated which mRNAs are regulated by BRCA1 using a microarray analysis of polysome-associated RNAs from BRCA1-depleted MCF7 cells, a human breast cancer cell line. We isolated mRNAs from the high-molecular-weight polysomes (fractions 12 to 18) and total cellular cytoplasmic mRNAs from the cytoplasmic fraction of MCF7 cells transiently expressing either siRNA directed against BRCA1 or control siRNA. Since we were interested in identifying the mRNAs that were translationally regulated by BRCA1, we determined the relative translatability of each mRNA. The relative translatability of an mRNA was determined by normalizing the change in abundance in polysomal mRNA to the change in abundance in total cytoplasmic mRNA for each mRNA.

Effect of rRNA methylation defect on protein composition of human ribosomes

Project description:Ribosomal RNAs (rRNAs) are main effectors of mRNA decoding, peptide-bond formation and ribosome dynamics during translation. Ribose 2'-O-methylation is the most abundant rRNA chemical modification, and display a complex pattern in rRNA. We globally challenged rRNA 2'-O-Me by inhibiting the rRNA methyl-transferase fibrillarin (FBL) in human cells. Since FBL participates in rRNA processing, we wonder if FBL knockdown could alter the assembly of ribosomes.

The ER-SURF pathway uses ER-mitochondria contact sites for protein targeting to mitochondria - Data Set 2

Project description:Most mitochondrial proteins are synthesized on cytosolic ribosomes and imported into mitochondria in a post-translational reaction. Mitochondrial precursor proteins which use the ER-SURF pathway employ the surface of the endoplasmic reticulum (ER) as an important sorting platform. How they reach the mitochondrial import machinery from the ER is not known. Here we show that mitochondrial contact sites play a crucial role in the ER-to-mitochondria transfer of precursor proteins. The ER encounter structure (ERMES) and Tom70 are part of two cooperative and partially redundant ER-to-mitochondria transfer routes. If the ER-to-mitochondria transfer is prevented, many mitochondrial precursor proteins accumulate non-productively on the ER surface, resulting in mitochondrial dysfunction. Our observations support an active role of the ER in mitochondrial protein biogenesis.

A large-scale map of transient and constitutive interactors of human TOM complex enabled by crosslinking

Project description:The translocase of the outer mitochondrial membrane (TOM) is the major entry gate for the over 1,000 proteins that are continuously being imported into the organelle. While the core TOM complex is evolutionarily preserved between yeast and human, the human mitochondrial proteome is significantly larger and thus the client range of the TOM complex is more extensive. An understanding of the multi-layered functions and regulations of the human TOM complex requires a global unbiased approach. We here describe the interactome of TOM complex affinity-purified from human mitochondria with high confidence. We find a large overlap with known homologous interactors from yeast. In addition, we extend the interactome to include transient and labile interactors, stabilized by a membrane-permeable crosslinker. Upon crosslinking prior to affinity purification, we significantly boost the fold change of the receptor and co-chaperone TOMM70, as well as of several other known quality control factors at the TOM complex, including the recently described ATAD1. Importantly, the dataset further harbors a number of yet un-described protein-protein interaction candidates that are boosted by the crosslinking. To validate these novel interaction candidates, we localized 24 unique inter-crosslinks to TOM core members.

DNA-seq of mitochondrial DNA from liver of OGG1 and MUTYH deficient mice that have been bred for five consecutive generations

Project description:Studying whether removal of base-excision repair from mitochondria will result into increase in mitochondrial DNA (mtDNA) mutation load. The endogenous genes of OGG1 and MUTYH DNA glycosylases were modified to lack the genomic region encoding for the predicted mitochondrial targeting sequence. The mouse lines used: A mouse line that lacks the region encoding for the mitochondrial targeting sequence (L2 to W23) of OGG1 (Ogg1 dMTS mice). A mouse line that lacks the region encoding the mitochondrial targeting sequence (K2 to P33) of MUTYH (Mutyh dMTS mice). To accumulate mutations to the mitochondrial DNA these mice were bred double homozygous Mutyh dMTS x Ogg1 dMTS mice as a maternal lineage for five consecutive generations and mitochondrial DNA from liver was extracted from the offspring and sequenced with Illumina. OGG1 and MUTYH are involved in repair of 8-oxo-dG from DNA. 8-oxo-dG can be a mutagenic lesion because some DNA repair polymerases are known to erroneously incorporate adenosine opposite to 8-oxo-dG during replication leading to GC>TA transversion mutations.

DNA-seq of mitochondrial DNA from mouse heart that is both heart SOD2 knockout and deficient for mitochondrial DNA repair

Project description:To study whether increase in mitochondrial oxidative stress (SOD2 removal) and decrease in mitochondrial DNA repair (Ogg1 dMTS) results into increase in mitochondrial DNA mutation load. Oxidative stress has been suggested to induce mutations in mtDNA. To verify this, we extracted and sequenced (Illumina) mitochondrial DNA from heart Sod2 knockout animals that were also deficient for mitochondrial base-excision repair. The repair deficiency was induced by removing the genomic region encoding for the predicted mitochondrial targeting sequence from endogenous OGG1 (L2 to W23) called Ogg1 dMTS mice, thus excluding the protein from mitochondria. OGG1 is a DNA glycosylase that recognizes and repairs 8-oxo-dG damage from DNA. Oxidative stress can induce 8-oxo-dG lesions, thus we removed the mitochondrial matrix localized superoxide dismutase (SOD2) from these mice to increase the level of oxidative stress. 8-oxo-dG lesion can be mutagenic because some DNA repair polymerases are known to erroneously incorporate adenosine opposite to 8-oxo-dG during replication leading to GC>TA transversion mutations.
