Comparative proteomics and phosphoproteomics analyses of glucocorticoid responses in breast cancer cell lines

ABSTRACT: Breast cancer is often treated with glucocorticoids together with chemotherapy to relieve its side effects. However, it has been reported that glucocorticoids promote metastasis of breast cancer. In this study, we conducted quantitative mass-spectrometry to acquire proteome and phosphoproteome to understand the regulatory mechanism of glucocorticoids after dexamethasone treatments.

Dissecting the functional selectivity of TGFβ signaling pathway components using genome engineered human organotypic skin models

Project description:Transforming growth factor β (TGFβ) signaling is essential in cell growth and differentiation. Yet, the role of the individual TGFβ signaling components in human tissue homeostasis and transformation is still incompletely understood. Here we dissected the importance of the core components in the TGFβ signaling pathway by CRISPR/Cas9 genome editing of human keratinocytes. The edited keratinocytes were used for human organotypic skin cultures and global quantitative proteomics and phosphoproteomics by mass spectrometry. Characterization of cells and human organotypic skin tissues showed control of epithelial differentiation by Smad4-dependent TGF signaling through cell cycle regulation and ECM expression. In contrast, we found that the combined Smad4 dependent and independent pathways, governed by TGFβRII, controls epithelial homeostasis and prevents invasive growth by blocking epithelial inflammation and activation of p38 and ERK signaling. The study provides a framework for exploration of signaling pathways in human 3D tissue models and with global phosphoproteomics.

Multilayered proteomics uncovers Notch/PKC targeting to overcome resistance to Notch inhibition in acute lymphoblastic leukemia

Project description:NOTCH1 is a crucial oncogenic driver in T-cell acute lymphoblastic leukemia (T-ALL), making it an attractive therapeutic target. However, the success of targeted therapy using γ-secretase inhibitors (GSIs), small molecules blocking Notch cleavage and subsequent activation, has been limited due to toxicity and development of resistance, thus restricting their clinical efficacy. Here we systematically compare GSI resistant and sensitive cell states by quantitative mass spectrometry-based phosphoproteomics, using complementary models of resistance, including T-ALL patient-derived xenografts (PDX) models. Our datasets reveal common mechanisms of GSI resistance, including a distinct kinase signature that involves protein kinase C delta (PKCδ). We demonstrate that the PKC inhibitor sotrastaurin enhances the anti-leukemic activity of GSI in PDX models and completely abrogates the development of acquired GSI resistance “in-vitro”. Overall, we highlight the potential of proteomics to dissect alterations in cellular signaling and identify druggable pathways in cancer.

GRK-biased adrenergic agonists for the treatment of type II diabetes and obesity

Project description:Biased agonism of G protein-coupled receptors (GPCRs) holds great promise for the development of safer medications. Current efforts have explored the balance between heterotrimeric G proteins and the scaffold protein b-arrestin; however, other transducers like GPCR kinases (GRKs) represent important, but understudied mediators of agonist-induced signaling. In particular, GRK2 has been shown to play an essential role in b2 adrenergic receptor (b2AR)-mediated glucose uptake, but b2AR agonists are generally thought to make poor clinical candidates for glycemic management given their potential for Gs/cAMP-induced cardiac side effects and tendency for b-arrestin-dependent desensitization with long-term treatment. For these reasons, we sought to develop pathway-selective agonists of b2AR that prefer GRK coupling to heterotrimeric Gs and b-arrestin. Ligand-based virtual screening and chemical evolution of adrenergic agonists led to the identification of GRK-biased b2AR partial agonists. We demonstrate that these compounds perform well in preclinical models of hyperglycemia and obesity and demonstrate a lower potential for cardiac and muscular side effects compared to standard b2-receptor agonists and incretin mimetics respectively. Furthermore, our lead candidate showed favorable pharmacokinetics and was determined to be safe in a placebo-controlled clinical trial. GRK-biased b2AR partial agonists are thus promising candidates to offer a viable, orally available alternative to injection-based incretin mimetics used in the treatment of type II diabetes and obesity.

(Phospho)proteomics profiling of pre-treatment HER2+ BC biopsies

Project description:In this study, we perform (phospho)proteomics analysis of 45 pre-treatment HER2+ needle biopsies of early-stage invasive breast cancer to identify molecular signatures predictive of treatment response to Trastuzumab, Pertuzumab and chemotherapy. All patient biopsies included in this study were classified as HER2+ with a minimum tumour grade of two and tumour cell density of 60% or higher. After needle biopsies were taken, patients completed multiple drug treatment cycles according to the regime of the TRAIN2 study. Finally, treatment response was determined at surgery. The systemic treatment response was categorised as pathological complete response (pCR = ypT0/isypN0) (n=26), near pCR (npCR) (n=8), or No pCR (n=11).

Phosphoproteomics of Hela cells stimulated with EGF in the presence of protein phosphatase inhibitors

Project description:We profiles the effects of six protein phosphatase inhibitors on EGF-dependent phosphoproteome dynamics. The cells were treated with 20 nM EGF for 8 or 20 min with or without 15 min pre-treatment of one of the phosphatase inhibitors (100 nM or 1 M; Raphin1 acetate, sanguinarine chloride, KY-226, SHP099, NSC95397, or BCI). We further focused on sanguinarine chloride, and Hela cells were treated with 20 nM EGF for 3, 8, or 20min with or without 15 min pre-treatment of sanguinarine (5, 50, or 500 nM). We also examined combination of sanguinarine chloride (500 nM) and BIRB796 (500 nM), a p38-kinase inhibitor.

Inflammatory Activation Drives Re-Sculpting and Shear-Thinning of the Dendritic Cell Nucleus

Project description:To mount an adaptive immune response, dendritic cells must migrate to lymph nodes to present antigens to T cells. Critical to 3D migration is the nucleus, which is the size-limiting barrier for migration through the extracellular matrix. Here, we show that inflammatory activation of dendritic cells leads to the nucleus becoming spherically deformed and enables dendritic cells to overcome the typical 2- to 3-μm diameter limit for 3D migration through gaps in the extracellular matrix. We show that the nuclear shape change is partially attained through reduced cell adhesion, whereas improved 3D migration is achieved through reprogramming of the actin cytoskeleton. Specifically, our data point to a model whereby the phosphorylation of cofilin-1 at serine 41 drives the assembly of a cofilin-actomyosin ring proximal to the nucleus and enhances migration through 3D collagen gels. In summary, these data describe signaling events through which dendritic cells deform their nucleus and enhance their migratory capacity.

Rise in KRT17 sensitizes platinum-resistant ovarian cancer organoids to targeted therapies

Project description:Variable responses to platinum chemotherapy and the development of resistant disease drive high mortality in high-grade serous ovarian cancer (HGSOC). Here, we developed the organoid drug resistance assay (ODR-test) to quantify the patient-specific efficacy of platinum treatment and generated post-platinum lines as an in vitro model of platinum-resistant ovarian cancer (PROC). We observed a gradual increase in resistance, mirroring the clinical outcomes of patients. Transcriptional and proteomic analyses of post-platinum phenotypes revealed changes in cell adhesion and differentiation as adaptive mechanisms irrespective of the basal resistance level. We found that Keratin 17 (KRT17) is a mediator of developing resistance and validated its function by CRISPR/Cas9 and overexpression. Additionally, we determined KRT17 (K-score) as a significant negative prognostic factor for survival based on analysis of a tumor microarray (N=377) of patients with advanced HGSOC. In organoids, increased KRT17 levels enhanced sensitivity to PI3K/Akt inhibitors Alpelisib and Afuresertib, highlighting the potential of KRT17 as a stratification biomarker for targeted therapies. These findings quantify patient-specific platinum response, identify PROC via KRT17 as a biomarker, and propose alternative targeted therapy for this challenging group of patients.
