GOLPH3 and GOLPH3L maintain Golgi localization of LYSET and a functional mannose 6-phosphate transport pathway

Project description:Glycosylation plays an important role for modifications of lipids and sorting of proteins that is regulated by asymmetric intra-Golgi distribution and SPPL3-mediated cleavage of Golgi enzymes. We found that cells lacking the Golgi N-acetylglucosamine phosphotransferase (GNPT) retention factor LYSET/TMEM251 display a SPPL3-dependent hypersecretion of the galactosyltransferase B4GALT5 which is caused by the loss of its lysosomal mannose 6-phosphate (M6P) targeting signal. Similarly, loss of the COPI adaptors GOLPH3/GOLPH3L destabilized LYSET-GNPT complexes and led to a prominent hypersecretion of B4GALT5 and lysosomal enzymes. Mechanistically, we identified LYSET as a novel, atypical client of GOLPH3/GOLPH3L. GOLPH3/GOLPH3L hence ensure cis-Golgi localization of the LYSET-GNPT complex and maintain Golgi polarity, integrity of the M6P tagging machinery and homeostasis of lysosomes.

Finding New Drug Targets for Niemann Pick Type C Hepatic Disease Based On Proteomic Network Analysis

Project description:A significant area of rare diseases research is the investigation of druggable protein encoding genes that contribute to pathogenesis. Niemann Pick Type C (NPC) disease can be considered as a challenging one, among all rare diseases, because it has been associated with a poor prognosis and an unclear molecular pathogenesis. In recent years, Proteomics analysis has become a functional and useful technology for profiling protein expression and find possible drugs targets. In the present study, hepatocytes derived from wild type and Npc1 deficient mice were analyzed by mass spectrometry-based proteomics, followed by pathway analysis and statistical interpretation, performed with the QIAGEN Ingenuity Pathway Analysis (IPA) software. Applications for protein function was built using IPA and gene ontology analysis. We identified and reliably quantified a total of 3833 proteins, among them 416 presented a significant p-value (<0.05) being classified 149 as upregulated (log2 fold change >1) and 6 as downregulated (Log2 fold change <-1). Our analysis revealed that the most significant changed proteins are related to liver damage, lipid metabolism and inflammatory response. In addition, in the group of up/downregulated proteins, 47 proteins were identified as lysosomal proteins and 22 as mitochondrial proteins. Importantly, we found that of those proteins CTSB, LIPA, DPP7, GLMP and DECR1 are related to liver fibrosis, liver damage and steatosis.

Proteomic interactome analyses of Glypican 1 and a putative disease modifying variant

Project description:In an 8-year-old girl of consanguineous Turkish parents, who developed ataxic gait and polyneuropathy at the age of 3 years, we identified a biallelic missense variant c.424C>T, p.R142W in Glypican 1 (GPC1) by using whole genome sequencing. Up to date, GPC1 has not been associated with a neuromuscular disorder and we hypothesized that this variant, which is predicted as deleterious (CADD score 26.4) may be causative for the disease. Using mass spectrometry-based proteomics, we investigated the interactome of the GPC1 missense variant. We identified 198 proteins interacting with GPC1, of which 16 were altered due to the missense variant. Differentially regulated proteins include members of the vacuolar ATPase (v-ATPase) and mammalian target of rapamycin complex 1 (mTORC1) complexes, whose mis-regulation could have a potential impact on disease severity in the patient. Importantly, these proteins are novel interaction partners of GPC1. At 11 years of age, the patient developed a cardiomyopathy and kyphoscoliosis and a Friedreich’s Ataxia (FRDA) was suspected. Indeed a 104 GAA-repeat expansion in the FXN gene was found. Given the unusually severe phenotype in a patient with FRDA carrying only 104 GAA-repeats, we currently assume that the disturbed function in GPC1 may exacerbate the disease phenotype.

The Human Disease Gene LYSET is Essential for Lysosomal Enzyme Transport and Viral Infection

Project description:Lysosomes are key degradative compartments of the cell. Transport to lysosomes ismediated by tagging soluble enzymes with mannose 6-phosphate (M6P) by GlcNAc-1-phosphotransferase whose deficiency leads to the severe lysosomal storage disorder mucolipidosisII (MLII). Several viruses require lysosomal cathepsins to cleave structural proteins and thusdepend on functional GlcNAc-1-phosphotransferase. Using genome-scale CRISPR screens, weidentify LYSET as essential for infection by cathepsin-dependent viruses including SARS-CoV-2. We show that LYSET deficiency results in global loss of M6P tagging and mislocalization ofGlcNAc-1-phosphotransferase to lysosomes. Lyset knockout mice exhibit MLII-like phenotypesand human pathogenic LYSET alleles fail to restore lysosomal sorting defects. Thus, we uncoverLYSET as an indispensable component of the M6P trafficking machinery and reveal thebiochemical basis of an inherited disease caused by mutations in LYSET.

Global profiling of gene expression during glycerol-induced spore formation in Myxococcus xanthus

Project description:Myxococcus xanthus is a gram negative rod-shaped delta proteobacterium that differentiates into environmentally resistant spores in response to starvation. Little is known about the sporulation mechanism in part because sporulation occurs in a subpopulation of cells undergoing a lenghtly complex multicellular developmental program. This developmental program requires a solid surface, motility, a minimum population density and a sophisticated network of inter and intra-cellular signals which direct some cells first to aggregate into multicellular fruiting bodies and then to sporulate exclusively within these fruiting bodies. However, it has previously been demonstrated that synchronous conversion of vegetative cells into myxospores can also be triggered in nutrient-rich liquid medium by addition of glycerol to 0.5 M. Here, we took advantage of the glycerol-induced sporulation process to gain information about the core M. xanthus sprorulation mechanism. We determined changes in the global gene expression at 0.5, 1, 2, and 4 hours after glycerol induction compared to vegetative cells (wild-type DK1622). The expression of nearly 1,500 genes was found to be significantly altered at least two-fold within four hours of glycerol-induced development. Most of the known core sporulation marker genes were up-regulated, whereas most genes required for proper aggregation and fruiting body formation were not significantly regulated. Assembling the Tat protein translocase.

Project description:The twin-arginine protein translocation system (Tat) transports folded proteins across the bacterial cytoplasmic membrane and the thylakoid membranes of plant chloroplasts. The Tat transporter is assembled from multiple copies of the membrane proteins TatA, TatB, and TatC. We combine sequence co-evolution analysis, molecular simulations, and experimentation to define the interactions between the Tat proteins of Escherichia coli at molecular-level resolution. In the TatBC receptor complex the transmembrane helix of each TatB molecule is sandwiched between two TatC molecules, with one of the inter-subunit interfaces incorporating a functionally important cluster of interacting polar residues. Unexpectedly, we find that TatA also associates with TatC at the polar cluster site. Our data provide a structural model for assembly of the active Tat translocase in which substrate binding triggers replacement of TatB by TatA at the polar cluster site. Our work demonstrates the power of co-evolution analysis to predict protein interfaces in multi-subunit complexes.
