Project description:Objective. Identify novel genes and pathways specific to superficial (SZ), middle (MZ) and deep zones (DZ) of normal articular cartilage. Methods. Articular cartilage was obtained from knees of 4 normal human donors. The cartilage zones were dissected on a microtome. RNA was analyzed on human genome arrays. Data obtained with human tissue were compared to bovine cartilage zone specific DNA arrays. Genes differentially expressed between zones were evaluated using direct annotation for structural or functional features, and by enrichment analysis for integrated pathways or functions. Results. The greatest differences were observed between SZ and DZ in both human and bovine cartilage. The MZ was transitional between the SZ and DZ and thereby shared some of the same pathways as well as structural/functional features of the adjacent zones. Cellular functions and biological processes enriched in the SZ relative to the DZ, include most prominently ECM receptor interactions, cell adhesion molecules, regulation of actin cytoskeleton, ribosome-related functions and signaling aspects such as Interferon gamma, IL4, CDC42Rac and Jak-Stat. Two pathways were enriched in the DZ relative to the SZ, including PPARG and EGFR_SMRTE. Conclusion. These differences in cartilage zonal gene expression identify new markers and pathways that govern the unique differentiation status of chondrocyte subpopulations. 12 samples, 4 donors, 3 conditions each donor (SZ, MZ and DZ), 0 donor replicates, comparisons made between SZ, MZ and DZ to identify differentially expressed genes.

Project description:Pathogens produce diverse effector proteins to manipulate host cellular processes. However, how functional diversity is generated in an effector repertoire is poorly understood. Many effectors in the devastating plant pathogen Phytophthora contain tandem repeats of the “(L)WY” motif, which are structurally conserved but variable in sequences. Here, we discovered a functional module formed by a specific (L)WY-LWY combination in multiple Phytophthora effectors, which efficiently recruit the Serine/Threonine protein phosphatase 2A (PP2A) core enzyme in plant hosts. Crystal structure of an effector-PP2A complex shows that the (L)WY-LWY module enables hijacking of the host PP2A core enzyme to form functional holoenzymes. While sharing the PP2A-interacting module at the amino terminus, these effectors possess divergent C-terminal LWY units and regulate distinct sets of phosphoproteins in the host. Our results highlight the appropriation of an essential host phosphatase through molecular mimicry by pathogens and diversification promoted by protein modularity in an effector repertoire.

Project description:Aggregation of the RNA-binding protein TDP-43 is the key neuropathological feature of neurodegenerative diseases, including ALS and FTLD. TDP-43 is a ubiquitously expressed, nucleic acid-binding protein essential for human development. In physiological conditions, TDP-43 is predominantly nuclear, forms physiological oligomers and performs a wide variety of functions in the metabolism of RNA. However, whether oligomerization is required for TDP-43 functionality and whether oligomerization and RNA binding are intertwined, and if so how, remains poorly understood. To study this question, we generated three GFP-tagged human TDP-43 variants with either six point mutations that disrupt TDP-43 oligomerization (6M), five point mutations within the RNA-recognition motifs that disrupt RNA binding (RBDm) or both (6M&RBDm), and developed the corresponding four (TDP-43 WT and 3 mutants) isogenic HEK-293 cell lines expressing a single copy of GFP-TDP-43 under the control of a doxycycline-inducible promoter. Here, we induced the expression of all four TDP-43 constructs and studied the effects of the mild overexpression of the different TDP-43 variants on the human cell proteome.

Project description:The association between chronic inflammation and the development and progression of malignancy is exemplified in the biliary tract where persistent inflammation strongly predisposes to cholangiocarcinoma. The inflammatory cytokine interleukin-6 (IL-6) enhances tumor growth in cholangiocarcinoma by altered gene expression via autocrine mechanisms. We therefore investigated the effect of chronic exposure to IL-6 on gene expression using malignant cholangiocytes stably transfected to overexpress IL-6. Comparison of gene expression identified several genes that were altered by enforced IL-6 expression. Project description:The loss of pancreatic beta cell function leads to chronically high blood glucose levels, contributing to diabetes mellitus, one of the leading causes of morbidity and mortality worldwide. Understanding the molecular mechanisms that regulate beta cell function could pave the way for the development of more effective anti-diabetic treatments. In this study, we identify the evolutionarily conserved TSC22D1 protein as a novel regulator of beta cell function. TSC22D1 depletion in INS-1E cells enhances the expression of beta cell identity genes, including Ins1, Ins2, Pdx1, Slc2a2, and Nkx6.1 and promotes glucose-stimulated insulin secretion without altering intracellular insulin content. Mechanistically, TSC22D1 and FoxO1 interact and regulate each other reciprocally to control beta cell function. Our follow-up interactome analysis revealed other novel proteins that differentially bind to TSC22D1 depending on glucose availability. These include several RNA-binding proteins such as Hnrnpm and Ddx46, as well as distinct tubulin isoforms, chaperones, and Scgn, a well-known regulator of insulin secretion. To further investigate the impact of TSC22D1 deficiency in cellular response to glucose stimulation, we performed RNA sequencing (RNA-Seq) experiment. The RNA-Seq results strongly aligned with our mass spectrometry interactome data and revealed mRNA processing, ribonucleoprotein complex biogenesis, and Golgi vesicle transport within the top pathways that are enriched upon glucose stimulation in TSC22D1 deficient cells. Overall, our study confirms that beta cell function requires tight regulation of insulin synthesis and secretion at multiple levels, even by a single protein, which we identified as TSC22D1, further highlighting the potential of targeting TSC22D1 in the development of new therapeutic strategies for diabetes.

Project description:The molecular mechanisms by which worm parasites evade host immunity are incompletely understood. In a mouse model of chronic intestinal helminth infection, we identify helminthic glutamate dehydrogenase (heGDH) as an essential factor for parasite chronicity by using antibody mediated neutralization or treatment with exogenous recombinant heGDH. Macrophages efficiently internalize heGDH and represent a major target of the enzyme in vivo. Combining RNA-seq, ChIP-seq, targeted lipidomics and inhibitor studies, we identify prostaglandin E2 (PGE2) as a major immune regulatory mechanism of heGDH. The induction of PGE2 and further immune regulatory factors (IL-12 family cytokines, IDO1) by heGDH depended on the p300-mediated acetylation of histones. While the enzyme’s catalytic activity was dispensable for key immune regulatory functions, an N-terminal handle-like structure distinct from mammalian GDHs may confer interaction of heGDH with its targets (CD64, GPNMB), identified via proteomics. Thus, helminths employ a ubiquitous metabolic enzyme to epigenetically target macrophages and establish chronicity.

Project description:Background: The brain undergoes ionizing radiation exposure in many clinical situations, particularly during radiotherapy for brain tumors. The critical role of hippocampus in the pathogenesis of radiation-induced neurocognitive dysfunction is well recognized. Aim: The goal of this study is to test the potential contribution of non-targeted effects in the detrimental response of hippocampus to irradiation and to elucidate the mechanisms involved. Material and Methods: C57Bl/6 mice were whole body (WBI) or partial body (PBI) irradiated with 0.1 or 2.0 Gy of X-rays or sham irradiated. PBI consisted in the exposure of the lower third of the mouse body, whilst the upper two thirds were shielded. Hippocampi were collected 15 days or 6 months post-irradiation and a multi-omics approach was adopted to assess the molecular changes in non-coding RNAs, proteins and metabolic levels, as well as histological changes in the rate of hippocampal neurogenesis. Results: Notably, at 2.0 Gy the pattern of early molecular and histopathological changes induced in the hippocampus at 15 days following PBI was similar in quality and quantity to the effects induced by WBI, thus providing a proof of principle of the existence of out-of-target radiation response in the hippocampus of conventional mice. We detected major alterations in DAG/IP3 and TGF- signaling pathways as well as in the expression of proteins involved in the regulation of long-term neuronal synaptic plasticity and synapse organization, coupled with defects in NSCs self-renewal in the hippocampal dentate gyrus. However, compared to the persistence of the WBI effects, most of the PBI effects were only transient and tended to decrease at 6 months post-irradiation, indicating important mechanistic difference. On the contrary, at low dose we identified a progressive accumulation of molecular defects that tended to manifest at later post-irradiation times. These data, indicating that both targeted and non-targeted radiation effects might contribute to the pathogenesis of hippocampal radiation-damage, have general implications for human health

Project description:Adipose tissue is a key pharmacological target to prevent or treat the consequences of obesity. Adipose specific cell surface proteins are especially interesting due to their important roles in orchestrating cellular responses to environmental cues. Nutritionally-regulated adipose and cardiac enriched protein (Nrac) is a small adipocyte specific transmembrane protein with no known function. We show that Nrac modulates CD36 mediated fatty acid uptake, by forming a complex with CD36 and caveolin-1 under low extracellular fatty acid concentrations. Upon loss of Nrac or an increase in extracellular fatty acid levels, leading to reduced Nrac surface localization, CD36 dissociates from caveolin-1 and is internalized via clathrin mediated endocytosis. This results in increased fatty acid uptake into adipocytes, adipocyte hypertrophy, increased fat mass and elevated lipid clearance from the blood in chow diet fed mice. Thus, we unravel a novel regulatory mechanism of adipocyte fatty acid uptake dependent on its extracellular availability
