Project description:We establish here an EV purification and proteomic analysis workflow in a real world clinical setting in which we evaluate different variables, from blood collection through protein preparation for mass spectrometry (MS). We compare blood collection tubes, sample transportation and storage conditions, EV enrichment methods, size exclusion chromatography columns, as well as lysis and protein preparation conditions. For each parameter tested, we assess hemolysis, particle concentration and size, protein quantity, protein markers (EV-related, cell-specific, co-isolates) and, for some, comprehensive proteomic analysis using mass spectrometry.

Project description:Liquid biopsies hold significant potential for the non-invasive diagnostics of tumors and other diseases. While the clinical application of cell-free DNA (cfDNA) methodologies is emerging, the implementation of tumor-derived extracellular vesicles (EVs) as validated biomarkers is hindered by substantial pre-analytical variations. In this work, we are taking a step towards standardizing the pre-analytical procedures of blood collection for subsequent co-isolation of plasma cfDNA and EVs from a single blood collection tube. We compare effects of blood preservation tubes and storage to enable proteomic profiling of resulting EVs in addition to cfDNA extraction and sequencing. Following a stringent method of large EV (lEV) and small EV (sEV) isolation, consisting of differential ultracentrifugation and size exclusion chromatography, we evaluate protein concentration, particle number, quality and integrity of the isolated EVs. Subsequent proteomic analyses of EV isolates unravel the complexity of the respective tube proteomes allowing the interpretation of EV origins as well as contamination sources. While ACD-A and Citrate tubes demonstrate satisfying results in preservation of EV proteomes, only Streck RNA®, Norgen® and PAX® tubes can preserve high cfDNA purity for up to 7 days. When aiming for multi-omics analyses, Streck RNA® tubes show the most stable performance across tested parameters for both bioanalytes. Furthermore, we find more variability in protein composition in sEVs than in lEVs after 7 days of storage; thus, sEVs might be more susceptible to storage effects. Our clinically applicable workflow provides the basis for informed choice of liquid biopsy tubes along with a ready-to-use protocol to retrieve both genomic and EV proteomic biomarker information for multi-omics biomarker-based liquid biopsy studies.

Project description:Locally advanced rectal cancer is usually treated by neoadjuvant chemoradiotherapy. However, tumor response rates to this treatment vary greatly. Thus, most patients do not reach a complete remission and have to undergo tumor resection. In the present study, we introduce a patient-derived rectal cancer organoid platform that reflects clinical radiosensitivity and use this to screen 1596 drug-radiation combinations. We identify inhibitors of RAS-MAPK signaling, especially MEK inhibitors, strongly synergizing with radiation response. Mechanistically, MEK inhibitors suppressed radiation-induced activation of RAS-MAPK signaling, and selectively downregulated the homologous recombination DNA repair pathway component RAD51, thereby achieving radio-enhancement. Through testing drug-drug-radiation combinations in organoids and cell lines, we identified synergism between PARP and MEK inhibitors to further enhance the effect of radiation. Our data support clinical testing of combined MEK and PARP inhibition with radiotherapy in locally advanced rectal cancers.

Project description:This project aimed to characterize the impact of high-intensity interval exercise (HIIE) vs. moderate-intensity continuous exercise (MICE) on immune cell proteomics. In a randomized crossover study with 23 young, recreationally active runners, we isolated peripheral blood mononuclear cells (PBMCs) before, immediately after, and 1h after HIIE and MICE, respectively. After completion of the study, PBMCs were used to (i) quantify exercise-induced immune cell shifts within the PBMC compartment via flow cytometry and to (ii) perform untargeted proteomics via LC-MS/MS. The study was prospectively registered in the German Clinical Trials Register (DRKS00017686) and was approved by the local ethics committee of the German Sport University Cologne. Recreationally active runners between 18 and 35 years were considered eligible, given they did not demonstrate any previous medical record of muscle disorders, cardiac or renal diseases, or regular intake of medication or nutritional supplements. Participants were scheduled for a total of three visits to an exercise physiology laboratory of the German Sport University Cologne: baseline testing, a HIIE session, and a MICE session. All participants were asked to arrive overnight-fasted and to refrain from alcohol and caffeine intake in the 24 hours prior to each visit. All assessments were carried out between 07:00 and 10:00 am, to account for a potential circadian impact on performance and biological outcomes. The minimum timeframe between each of the three visits was 72 hours, to prevent potential carryover effects. During baseline testing, anthropometric and demographic characteristics of the participants were assessed, and a cardiopulmonary exercise test (CPET) was performed on a treadmill. Peak oxygen uptake (V̇O2peak) was calculated as the highest 15-second interval during the CPET. To prevent sequence effects participants were then randomized into one of two exercise intervention sequences: HIIE-MICE or MICE-HIIE. The randomization was carried out as concealed allocation (1:1) following the minimization procedure by Pock and Simon (REF) with age, BMI, and V̇O2peak as stratification factors. Exercise intensities for the HIIE and MICE session were calculated as percent of V̇O2peak for each participant to ensure that all participants exercised at the same intensity. The exercise conditions were matched for duration and energy expenditure as described previously (REF) to isolate exercise intensity as the only differing variable. During MICE participants performed a warm-up for 10 min at a self-selected intensity, followed by a 5 min break. Participants then ran for 50 min at 70 % of their V̇O2peak. During HIIE, participants performed 7 min of warm-up and cool-down at 70% V̇O2peak with six bouts of high-intensity running at 90 % V̇O2peak in between. Each high-intensity bout lasted 3 min, followed by 3 min of active recovery at 50 % V̇O2peak. For each measurement timepoint 24 mL of whole blood were drawn from a median antecubital vein into EDTA tubes.

Project description:Aberrant expression of the embryonal transcription factor TBXT (also known as brachyury) drives chordoma, a rare spinal neoplasm with no effective drug therapies. The gene network regulated by TBXT is poorly understood, and strategies to disrupt its abnormal activity for therapeutic purposes are lacking. Here, we developed TBXT-targeted designed ankyrin repeat proteins (T-DARPins) that selectively bind TBXT, inhibiting its binding to DNA and expression. In chordoma cells, T-DARPins reduced cell cycle progression, spheroid formation, and tumor growth in mice and induced morphologic changes indicative of senescence and differentiation. Combining T-DARPin-mediated TBXT inhibition with transcriptomic and proteomic analyses, we determined the TBXT regulome in chordoma cells, which comprises in particular networks involved in cell cycle regulation, DNA replication and repair, embryonal cell identity, metabolic processes, and interferon response. The analysis of selected TBXT regulome components provided new insights into chordoma biology, such as the strong upregulation of IGFBP3 upon TBXT inhibition to fine-tune part of TBXT’s downstream effectors. Finally, we assigned each TBXT regulome member a druggability status to create a resource for future translational studies and found high interferon response signaling in chordoma cell lines and patient tumors, which was promoted by TBXT and associated with strong sensitivity to clinically approved JAK2 inhibitors. These findings demonstrate the potential of DARPins to investigate the function of nuclear proteins to understand the regulatory networks of cancers driven by aberrant transcription factor activity, including novel entry points for targeted therapies that warrant testing in patients.

Project description:Data independent acquisition has seen breakthroughs that enable comprehensive proteome profiling using short gradients. As the proteome coverage continues to increase, the quality of the data generated becomes much more relevant. Using Spectronaut, we show that the default search parameters can be easily optimised to minimise the occurrence of false positives across different samples. Using an immunological model system to demonstrate the impact of adjusting search settings we analysed mouse macrophages and compared their proteome to macrophages spiked with Candida albicans. This experimental system enabled the identification of ‘false positives’ since Candida albicans peptides and proteins should not be present in the mouse only samples. We show that adjusting the search parameters reduced ‘false positive’ identifications by up 89% at the peptide and protein level, thereby considerably increasing the quality of the data. We also show that these optimised parameters incur a moderate cost, only reducing the overall number of ‘true positive’ identifications across each biological replicate by less than 6.7% at both the peptide and protein level. We believe the value of our updated search parameters extends beyond a two-organism analysis and would be of great value to any experiment analysing heterogenous populations of cell types or tissues.

Project description:Membrane protection against oxidative damage is tightly buffered by glutathione peroxidase 4 (GPX4), and endogenous radical-trapping antioxidants such as ubiquinone, vitamin E and K. Deficiencies in these protective systems have been linked to the accumulation of phospholipid peroxidation and ferroptosis induction. Recently, ferroptosis suppressor protein 1 (FSP1) was identified as a key player in this process, preventing phospholipid peroxidation and ferroptosis by regenerating radical-trapping antioxidants. Yet, regulators of FSP1 have remained largely unknown, and their identification is critical for understanding the mechanism regulating phospholipid peroxidation and ferroptosis. In this study, we conducted a CRISPR-Cas9 screen to uncover factors influencing FSP1 function, identifying vitamin B2 (riboflavin) as a yet-unaccounted modulator of ferroptosis sensitivity. We demonstrate that vitamin B2, unlike other vitamins that directly act as radical-trapping antioxidants, facilitates the recycling of lipid-soluble antioxidants by directly supporting FSP1 stability and activity, thereby mitigating phospholipid peroxidation. Thus, we uncovered a direct role of vitamin B2 in maintaining membrane integrity and supporting membrane tolerance to lipid peroxidation and ferroptosis resistance. Our findings provide a rational strategy to modulate the FSP1-antioxidant recycling pathway, with potential implications for treating cancer and other diseases where ferroptosis plays a pivotal role.
