TgCoq5 proximity proteome in mitochondria and cytosolic fractions using FbxO14 as spatial reference

Project description:Coenzyme Q or Ubiquinone (UQ) is an essential electron carrier and antioxidant. In yeast and mammals, several enzymes involved in the UQ synthesis form a protein complex in the mitochondrial matrix. Blast searches of the Toxoplasma gondii proteome failed to reveal several essential enzymes of the ubiquinone synthesis pathway. With the aim to identify those missing enzymes, we generated mutant strain expressing TurboID at the C-terminus of TgCoq5, one of the enzymes we have validated to be involved in UQ synthesis in T. gondii. Using a strategy combining biotinylation of TgCoq5-TurboID and FbxO14-TurboID, used as spatial reference, and subcellular fractionation. We investigated the proximal proteome of TgCoq5 and FbxO14 in the mitochondrial enriched fractions, P2, and cytosolic enriched fractions, S4.

Project description:The endoplasmic reticulum (ER) maintains an oxidative environment that promotes disulfide bond formation, a critical process for proper protein folding. Protein disulfide isomerases (PDIs) are ER resident enzymes that facilitate the formation, breakage, and rearrangement of disulfide bonds between cysteine residues, thereby stabilizing protein structures. Although PDIs are functionally diverse, they all contain at least 1 thioredoxin-like domain and mediate disulfide exchange through their conserved CXXC motifs. The Apicomplexan parasite, Toxoplasma gondii, infects approximately one third of the world population, posing a significant risk to immunosuppressed individuals and unborn fetuses. Its fast-replicating tachyzoite form engages in a lytic cycle, causing host tissue damage and contributing to pathogenesis. While approximately 26 PDIs are predicted to be present in T. gondii, their specific roles remain largely unexplored. In this study, we investigate TgPDIA3, a T. gondii PDI localized to the ER, along with several of its interacting protein substrates. We explore its role in ER redox activity and calcium sequestration and assess how these functions contribute to the parasite’s lytic cycle.

Genome-wide identification of FHY3 binding sites in Arabidopsis floral organ (ChIP-Seq)

Project description:To identify FHY3 associated genes in floral organ. We performed ChIP-seq using 35S:3FLAG-FHY3-3HA fhy3-4 tansgenic plants. A total of 21, 24 and 37 million reads were obtained from two replicates and input library, respectively, which were uniquely mapped to the Arabidopsis genome by Bowtie2 software resulting in 1885 FHY3 binding peaks. 84% of FHY3 binding sites (1580 loci) were subsequently assigned to genic regions and grouped into 2192 genes in flower. Inflorescence of 35S:3FLAG-FHY3-3HA fhy3-4 containing stage 8 and younger flowers were harvested for ChIP-seq analysis with anti-FLAG antibodies. No antibody served as negative control. The chromatin DNA from two distinct biological replicates and an input DNA sample were subjected to ultra-high-throughput Solexa (Illumina) sequencing.

Rfx6 target genes in the Min6b1 cell line, a pancreatic beta cell model

Project description:Increasing evidence suggests that loss of beta cell characteristics may cause insulin secretory deficiency in diabetes but the underlying mechanisms remain unclear. Here we show that Rfx6, whose mutation leads to neonatal diabetes in man, is essential to maintain key features of functionally mature beta cells in mice. Rfx6 loss in adult beta cells leads to glucose intolerance, impaired beta cell glucose sensing and to defective insulin secretion. This is associated with reduced expression of core components of the insulin secretion pathway including GLucokinase, the Abcc8/SUR1 subunit of KATP channels and voltage-gated Ca2 channels, which are direct targets of Rfx6. Moreover, Rfx6 contributes to the silencing of the vast majority of M-bM-^@M-^\disallowedM-bM-^@M-^] genes, a group usually specifically repressed in adult beta cells, and thus to the maintenance of beta cell maturity. These findings raise the possibility that changes in Rfx6 expression or activity may contribute to beta cell failure in man. Acetylation of ARID proteins by Ralstonia solanacearum effector PopP2 in plants

Project description:Like many gram-negative phytopathogenic bacteria, Ralstonia solanacearum uses a type III secretion system to deliver into host cells a cocktail of effector proteins that can interfere with plant defences and promote infection. One of these effectors, the nuclear-targeted PopP2 acetyltransferase, was reported to inhibit many defensive WRKY transcription factors through acetylation. To gain a better understanding of the mechanisms by which PopP2 might exert its virulence functions, we searched for other PopP2-interacting partners. Here we report the identification of the Arabidopsis thaliana AT-Rich Interaction Domain protein 3 (ARID3) and its close homologs, ARID2 and ARID4 as additional targets of PopP2.

Evolutionary adaptations of doublet microtubules in trypanosomatid parasites

Project description:The movement and pathogenicity of trypanosomatid species, the causative agents of trypanosomiasis and leishmaniasis, are dependent on a flagellum containing an axoneme of dynein-bound doublet microtubules (DMTs). Here, we present cryo-EM structures of DMTs from two trypanosomatid species, Leishmania tarentolae and Crithidia fasciculata, at resolutions up to 2.7 Å. The structures reveal 27 trypanosomatid-specific microtubule inner proteins, a specialized dynein-docking complex, and the presence of paralogous proteins that enable higher-order periodicities or proximal-distal patterning. Leveraging the genetic tractability of trypanosomatid species, we quantify the location and contribution of each structure-identified protein to swimming behavior. Our study shows that proper B-tubule closure is critical for flagellar motility, exemplifying how integrating structural identification with systematic gene knockout can dissect individual protein contributions to flagellar motility.
