Strep MIWI Elution Mass Spectrometry

ABSTRACT: In this project, we aimed to unravel the structure of endogenous mouse MIWI via affinity purification of the Strep-II tagged protein. In order to confirm that the protein retains its canonical interactors despite the internal Strep II tag, we affinity purified the protein and inspected its interactors via DIA.

Project description:This study describes the epigenetic profiling of the novel interactors of H3K4me3, H3K36me3 or H3K9me3. The interactors were ChIP-Seq profiled by their GFP tag in stably transfected HeLa (Kyoto) cells. The interactors include GATAD1, Sgf29, BAP18, TRRAP, PHF8, N-PAC and LRWD1 (including replicates), as well as an GFP ChIP-Seq profile on non-transfected HeLa cells (negative control). Also included are the profiles of the histone modifications themselves (H3K4me3, H3K27me3, H3K9me3, H3K36me3, H3K9/14Ac and H3K79me3) ChIP-Seq profiling of 8 proteins by their GFP tag in stably transfected cells HeLa (Kyoto) cells, 6 replicas, as well as ChIP-Seq profiling of 6 histone modifications in wt HeLa (Kyoto) cells

AP-MS analysis of human FUBIeS30/FAU WT and non-cleavable G73,4A and G74V mutants

Project description:To discover candidate FUBIeS30 proteases, we performed affinity purification from human cell lysates expressing tandem Strep II-hemagglutinin (StHA)-tagged WT or mutant (G73,74A or G74V) FUBIeS30-StHA constructs. Subsequent analysis of the co-purified proteins by mass spectrometry (LC-MS/MS) identified differentially interacting factors. We found that two deubiquitinases, USP10 and USP36, were enriched on the non-cleavable mutants compared to WT and subsequently confirmed that USP36 is involved in FUBIeS30 processing in vivo.

ChIP-seq of H2A.Z and its histone chaperones during the cell cycle

Project description:The aim of this study was to uncover cell cycle dependent chromatin binding of H2A.Z and its histone chaperones. U2OS cells were stably transfected with Twin-Strep-tagged H2A.Z, ANP32e, or YL1 constructs, and WT cells were used as a negative/background control. U2OS cells were synchronised in G1 or G2-M phase using hydroxyurea or nocodazole, respectively, and protein-DNA complexes were isolated by affinity purification.

An mRNA-based workflow for validation of Neo-Epitope Presentation by HLA-I/Peptide Affinity Purification

Project description:Human leukocyte antigen (HLA) class I restricted neo-epitopes play a key role in inducing an adaptive cytotoxic T lymphocyte response against cancer. To enhance therapeutic and personalized cancer vaccination strategies, the identification of these cancer-specific neo-epitopes is essential. Current workflows for the neo-epitope identification are often laborious and still require computational deconvolution to determine the correct peptide sequence and its corresponding restriction element. In this study, we evaluated the use of an mRNA-based workflow, which allows for more precise purification of HLA-I/peptide (pHLA) complexes and potentially facilitates peptide identification by liquid chromatography-tandem mass spectrometry (LC-MS/MS). The approach uses mRNA encoding a specific HLA-I molecule linked with a Twin-Strep-Tag (HLA-TST), allowing affinity-based purification and downstream analysis of pHLA. We delivered a proof-of-concept for this approach by co-delivering mRNA encoding a TST-coupled HLA-A*0201 with mRNA encoding the HLA-A*0201-restricted p53 epitope via electroporation in HLA-A*0201- K562 cells. The findings of this study show the promise of the mRNA-based strategy in neo-epitope research. However, further studies are necessary to fully understand the technical factors that can affect the peptides identified by LC-MS/MS.

While studies of selected MLL-fusions have revealed critical molecular pathways, unifying mechanisms across all MLL-fusions remain poorly understood. We present the first comprehensive survey of protein-protein interactions of seven distantly related MLL-fusion proteins: MLL-AF1p, MLL-AF4, MLL-AF9, MLL-CBP, MLL-EEN, MLL-ENL and MLL-GAS7.

Project description:Corynebacterium glutamicum GlxR is a homolog of the cAMP receptor protein. Although over 200 GlxR binding sites in the C. glutamicum genome are predicted in silico, studies on the GlxR physiological function have been hindered by the severe growth defects of a glxR mutant. This study comprehensively identified the GlxR regulon by chromatin immunoprecipitation in conjunction with microarray (ChIP-chip) analyses. In total, 209 regions were detected as in vivo GlxR binding sites. Moreover, ChIP-chip analyses showed that GlxR was still able to interact with its target sites in a deletion mutant of cyaB, the sole adenylate cyclase gene in the genome, even though binding affinity was markedly decreased. To identify the direct GlxR targets, we immunoprecipitated DNA from a strain expressing a Strep-tag II-tagged GlxR-protein using an anti-Strep-tag II antibody. To investigate effect of depletion of cAMP by deletion of the cyaB gene, which encodes the sole adenylate cyclase in C. glutamicum, on GlxR binding in vivo, we immunoprecipitated DNA from a cyaB deletion strain expressing a Strep-tag II-tagged GlxR-protein using an anti-Strep-tag II antibody. Three or more independent biological replicates were generated in both cases.

Extended ZIKV-NS4B interactome (AP-MS/MS analysis of ZIKV interacting proteins)

Project description:To identify the cellular interactors of ZIKV-NS4B-interacting proteins and their differential composition upon ZIKV infection, individual cDNAs expressing FLAG-tagged variants of the following ZIKV-NS4B-interacting proteins were generated (GeneBank and UniProt Accession numbers are given in parenthesis): CEND1 (BC034732.1; Q8N111), CHP1 (BC031293; Q99653), CLN6 (BC010849.1; Q9NWW5), TMEM41b (BC035034.1; Q5BJD5), RBFOX2 (NM_001082579.1; O43251-6), BSG (BC009040.2;P35613). Lentiviruses expressing each of these proteins were used to transduce SK-N-BE2 cells, which were either mock-infected or infected with ZIKV (H/PF/2013, MOI=3), and 72 hours later subjected to AP-MS/MS to identify the respective cellular interactors.

Yorkie and Bonus protein interactome-Hippo pathway and Bonus control developmental cell fate decisions in the Drosophila eye

Project description:To identify novel regulators of the Hippo pathway, we performed affinity purification-mass spectrometry (AP-MS) using Drosophila embryos overexpressing Yki-EGFP with a ubiquitous driver da-GAL4, as well as cultured S2 cells expressing Yki-SBP. We identified the core Hippo pathway components, multiple Hippo pathway regulators and functional groups, and several putative Yki interactors including Bonus (Bon). To identify additional cofactors that are recruited by Bon, we performed AP-MS using Bon-SBP expressed in Drosophila S2 cells. Further genetic tests revealed the involvement of Bon interactors, HDAC1, Su(var)2-10, and Hrb27C, in the Drosophila eye specification that is regulated by the Yki-Bon complex.
