Project description:The lactococcal phage p2 is a model for studying the Skunavirus genus, the most prevalent group of phages in cheese factories worldwide. It infects L. lactis MG1363, a model strain for the study of Gram-positive bacteria. The structural proteins of phage p2 have been thoroughly described. However, most of its non-structural proteins are still uncharacterized. Here, we developed an integrative approach, making use of structural biology, genomics, physiology, and proteomics to provide insights into the function of ORF47, the most conserved non-structural protein of unknown function among the Skunavirus genus. We found this small phage protein to have a major impact on the bacterial proteome and to be important to prevent bacterial resistance to phage infection.

Project description:Provided herein is the first evidence that mycobacteriophage, indeed phage of any kind, have surface proteins (capsid and/or tail tube proteins) that are O-glycosylated. The glycosyltranferases that glycosylate these proteins are encoded in the phage genomes. In addition, for the three mycobacteriophages invested in this study, the glycans appear to be attached exclusively at a C-terminal serine residue. Each phage expresses a unique and novel O-glycan. The LC-MS files deposited here are the preliminary evidence that these mycobacteriophage proteins are glycosylated. A follow-up investigation will examine the composition and structure of the O-glycans in more detail.

Project description:ICP1 is a predominant lytic phage of the Vibrio cholerae, the causative pathogen of diarrheal disease of cholera. A mobile genetic element called PLE (Phage inducible chromosomal island-like element) is often integrated into the V. cholerae chromosome, which is activated to excise only upon ICP1. PLE then redirects the ICP1 machinery to promote its own replication, packaging, and propagation while inhibiting ICP1 at multiple stages of infection. Thus, PLEs act as ‘phage satellites’ that parasitize ICP1 and provide anti-ICP1 phage defense to the V. cholerae population. The ICP1 and PLE virions have similar overall morphologies: an icosahedral capsid and a contractile tail. However, PLE does not encode a full suite of structural proteins. PLE remodels ICP1 capsid components to assemble a smaller capsid fitted for its shorter genomic DNA (Boyd C.M. et al., eLife 12, RP87611, 2024). This agrees with models of phage satellite assembly in the literature, which also propose that phage satellites hijack unmodified tails of the phages they parasitize. Surveillance of V. cholerae in cholera patient stool samples from 2019 to 2023 revealed PLE11, a novel PLE variant that potently inhibits ICP1 by the activity of a gene, Rta, which causes the production of tailless ICP1 particles. Genetic screening of escape mutations indicates the ICP1’s tape measure protein (TMP) as a probable target. However, PLE11 virions have functional contractile tails despite Rta-mediated inhibition of ICP1 tails. Further, bioinformatic analyses indicate PLE genomes encode a subset of tail protein, including a tail assembly chaperone and tape measure protein. Thus, we inquired whether PLE manipulates the ICP1 tail assembly to create hybrid PLE tails. In this proteomics study, we analyzed proteins constituting purified virions of ICP1 and PLE11 to decipher their structural compositions. The data identifies all predicted ICP1 structural proteins in ICP1 virions at expected abundances and demonstrates that PLE11 tails are hybrid, comprising PLE11-encoded TMP, baseplate hub, two proteins of unknown function, and the remaining tail proteins hijacked from ICP1. Together, the data substantiate the findings from our genetics and molecular biology approaches to uncover a novel phenomenon of tail assembly pathway manipulation by a phage satellite. Here, samples YM1 and YM4 are purified PLE11 and ICP1_2006_Dha_E virions (respectively), and the resulting peptides were searched against the translated genomes of ICP1 (Accession code: MH310934), V. cholerae (Accession code: N16961), and PLE11 (available on request). A combined database with fasta formatted sequences of the three proteomes is also provided with the data.

Project description:Addressing the functionality of predicted genes remains an enormous challenge in the post-genomic era. A prime example of genes lacking functional assignments are the poorly conserved, early expressed genes of lytic bacteriophages, whose products are involved in the subversion of the host metabolism. In this study, we focused on the composition of important macromolecular complexes of Pseudomonas aeruginosa involved in transcription, DNA replication, fatty acid biosynthesis, RNA regulation, energy metabolism and cell division, during infection with members of seven distinct clades of lytic phages. Using affinity purifications of these host protein complexes coupled to mass spectrometric analyses, 37 host complex-associated phage proteins could be identified. Importantly, eight of these show an inhibitory effect on bacterial growth upon episomal expression, suggesting that these phage proteins are potentially involved in hijacking the host complexes. Using complementary protein-protein interaction assays, we further mapped the inhibitory interaction of gp12 of phage 14-1 to the α subunit of the RNA polymerase. Together, our data demonstrate the powerful use of interactomics to unravel the biological role of hypothetical phage proteins, which constitute an enormous untapped source of novel antibacterial proteins.

Project description:Phages are viruses that specifically infect and kill bacteria. Bacterial fermentation and biotechnology industries see them as enemies, however, they are also investigated for the treatment or prevention of infections caused by multidrug resistant bacteria. Whether foes or allies, their importance is undeniable. Despite decades of research some aspects of phage biology are still poorly understood. In this study, we used label-free quantitative proteomics to reveal the proteotypes of Lactococcus lactis MG1363 during infection by the virulent phage p2, a model for studying the biology of phages infecting Gram-positive bacteria. Our approach resulted in the high-confidence detection and quantification of 59% of the theoretical bacterial proteome, including 226 bacterial proteins detected only during phage infection and 6 proteins unique to uninfected bacteria. We also identified many bacterial proteins of differing abundance during the infection. Using this high-throughput proteomic datasets, we selected specific bacterial genes for inactivation using CRISPR-Cas9 to investigate their involvement in phage replication. One knockout mutant lacking gene llmg_0219 showed resistance to phage p2 due to a deficiency in phage adsorption. Furthermore, we detected and quantified 78% of the theoretical phage proteome and identified many proteins of phage p2 that had not been previously detected. Among others, we uncovered a conserved small phage protein (ORFN1) coded by an unannotated gene. We also applied a targeted approach to achieve greater sensitivity and identify undetected phage proteins that were expected to be present. This allowed us to follow the fate of ORF46, a small phage protein of low abundance. In summary, this work offers a unique view of the virulent phages’ takeover of bacterial cells and provides novel information on phage-host interactions.

Project description:Bacterial pathogens are major causes of crop diseases, leading to significant production losses. For instance, kiwifruit canker, caused by the phytopathogen Pseudomonas syringae pv. actinidiae (Psa), has posed a global challenge to kiwifruit production. Treatment with copper and antibiotics, whilst initially effective, is leading to the rise of bacterial resistance, requiring new biocontrol approaches. Previously, we isolated a group of closely related Psa phages with biocontrol potential, which represent environmentally sustainable antimicrobials. However, their deployment as antimicrobials requires further insight into their properties and infection strategy. Here, we provide an in-depth examination of the genome of ΦPsa374-like phages and show that they use lipopolysaccharides (LPS) as their main receptor. Through proteomics and cryo-electron microscopy of ΦPsa374, we revealed the structural proteome and that this phage possess a T=9 capsid triangulation, unusual for myoviruses. Furthermore, we show that ΦPsa374 phage resistance arises in planta through mutations in a glycosyltransferase involved in LPS synthesis. Lastly, through in vitro evolution experiments we showed that phage-resistance is overcome by mutations in a tail fiber and structural protein of unknown function in ΦPsa374. This study provides new insight into the properties of ΦPsa374-like phages that informs their use as antimicrobials against Psa.

Project description:Phages are viruses that infect prokaryotes and can shape microbial communitiesby lysis, thus offering applications in various fields. However, challengesexist in sampling, isolation and accurate prediction of the host specificity ofphages as well as in the identification of newly replicated virions in response toenvironmental challenges. A new workflow using biorthogonal non-canonicalamino acid tagging (BONCAT) and click chemistry (CC) allowed combinedanalysis of phages and their hosts, the identification of newly replicated virions,and the specific tagging of phages with biotin for affinity chromatography.Replication of phage λ in Escherichia coli was selected as a model for workflowdevelopment. Specific labeling of phage λ proteins with the non-canonicalamino acid 4-azido-L-homoalanine (AHA) during phage development in E. coliwas confirmed by LC–MS/MS. Subsequent tagging of AHA with fluorescentdyes via CC allowed the visualization of phages adsorbed to the cell surfaceby fluorescence microscopy. Flow cytometry enabled the automated detectionof these fluorescent phage-host complexes. Alternatively, AHA-labeled phageswere tagged with biotin for purification by affinity chromatography. Despitebiotinylation the tagged phages could be purified and were infectious afterpurification. Applying this approach to environmental samples would enablehost screening without cultivation. A flexible and powerful workflow for thedetection and enrichment of phages and their hosts in pure cultures has beenestablished. The developed method lays the groundwork for future workflowsthat could enable the isolation of phage-host complexes from diverse complexmicrobial communities using fluorescence-activated cell sorting or biotinpurification. The ability to expand and customize the workflow through thegrowing range of compounds for CC offers the potential to develop a versatiletoolbox in phage research. This work provides a starting point for these furtherstudies by providing a comprehensive standard operating procedure.
