Project description:Coral populations have declined worldwide largely due to increased sea surface temperatures. Recovery of coral populations depends in part upon larval recruitment. Many corals reproduce during the warmest time of year when further increases in temperature can lead to low fertilization rates of eggs and high larval mortality. Microarray experiments were designed to capture and assess variability in the thermal stress responses of Acropora palmata larvae from Puerto Rico. Transcription profiles showed a striking acceleration of normal developmental gene expression patterns with increased temperature. The transcriptional response to heat suggested rapid depletion of larval energy stores via peroxisomal lipid oxidation and included key enzymes that indicated the activation of the glyoxylate cycle. High temperature also resulted in expression differences in key developmental signalling genes including the conserved WNT pathway that is critical for pattern formation and tissue differentiation in developing embryos. Expression of these and other important developmental and thermal stress genes such as ferritin, heat shock proteins, cytoskeletal components, cell adhesion and autophagy proteins also varied among larvae derived from different parent colonies. Disruption of normal developmental and metabolic processes will have negative impacts on larval survival and dispersal as temperatures rise. However, it appears that variation in larval response to high temperature remains despite the dramatic population declines. Further research is needed to determine whether this variation is heritable or attributable to maternal effects.

Project description:Shallow-water ascidians are prevalent invasive and fouling organisms within marine ecosystems. Their larvae undergo rapid metamorphosis from planktonic to sessile stage, facilitating colonization and population expansion. It is crucial to explore the molecular and cellular orchestration of larval metamorphosis in order to gain a deep understanding of ascidian environmental adaptability, as well as to develop effective methods for bioinvasion and biofouling control. Here, we conducted 4D-label free quantitative proteomics combined with transcriptomics to monitor protein and gene expression across five distinct developmental stages from swimming larva to metamorphic juvenile of ascidian Ciona. We identified a total of 6,043 proteins, approximately 83.6% of which were quantified. We delineated the temporal dynamics of protein expression during ascidian metamorphosis and identified differentially expressed proteins between stages.

Hybridization followed a dual channel loop design using two biological replicates (dye-swapped) from each treatment that maximized power to detect differential expression in contrasts between temperatures and batches (within time-points) as well as the amount of data obtained from each slide (Simon and Dobbin 2003). A total of 18 arrays on two 12 plex slides were used (Table S1). Additional samples from other sub-batches (b3/b4) were included in the microarray experiment but are not used in this analysis. Each array measures the expression level of 135,185 genes from the elkhorn coral (Acropora palmata) transcriptome (Polato et al. 2011). Two 60-mer probes were designed for each contig (n = 85,260), and a single probe was designed for each singleton sequence (n = 45,390). Two additional probes each were developed for sequences associated with annotation information relating to calcium metabolism and stress response (n = 4,798). Replicate probes for individual sequences from the assembled transcriptome were not identical; rather they represented multiple different 60-mer sequences from the original template.

We investigated the gene expression profile of Montipora capitata metatranscriptomes from healthy and diseased (growth anomaly) coral colonies to elucidate differentially expressed genes. Methods: mRNA profiles of coral tissue (including symbionts) were generated from three different tissue states: healthy, affected and unaffected. Healthy tissue was collected from coral colonies not affected by growth anomaly. Affected tissue was collected from coral growth anomaly lesions. Project description:Scleractinian corals are the major builders of the complex structural framework of coral reefs. They live in tropical waters around the globe where they are frequently exposed to potentially harmful ultraviolet radiation (UVR). Coral eggs and early embryonic stages are thought to be the most sensitive life stages of corals to UVR given that they are highly buoyant and remain near the sea surface for prolonged periods of time. Here we analyzed gene expression changes in different larval stages of the Caribbean coral Montastraea faveolata to natural levels of UVR using high-density cDNA microarrays (10,930 clones). We found that larvae exhibit low sensitivity to natural levels of UVR during most time points analyzed as reflected by comparatively few transcriptomic changes in response to UVR. However, we identified a time window of high UVR sensitivity that coincides with the motile planula stage and the onset of larval competence. These processes have been shown to be affected upon UVR exposure, and the transcriptional changes we identified explain these observations well. Our analysis of differentially expressed genes indicates that UVR induces a stress response and affects the expression of neurogenesis-related genes that can be linked to swimming and settlement behavior at later stages. Taken together, our study provides further data to the impact of natural levels of UVR on coral larvae. Furthermore, our results might allow a better prediction of settlement and recruitment rates after coral spawning events based on UVR climate data.

Project description:Developmental transitions involve changes in the genetic programs governing molecular processes. Characterizing these genetic programs gives us insight into how genes work to orchestrate developmental transitions in morphology, physiology, or even behavior. One fascinating developmental transition, metamorphosis, bridges larval and juvenile periods. Southern Flounder, a flatfish, is an ideal model system to investigate these developmental states due to dramatic phenotypic changes during metamorphosis. Here, we use transcriptomics to investigate how genetic programs orchestrate larval development, metamorphosis, and juvenile development in Southern Flounder. Our analysis of Southern Flounder transcriptomes comprehensively describes distinct larval and juvenile genetic programs that overlap during metamorphosis. We also describe a third genetic program that peaks during metamorphosis. These results provide insight into molecular orchestration of flatfish and teleost metamorphosis and more generally into how the timing of genetic programs orchestrates metamorphosis. We also propose that these program trajectories can be used to pinpoint timing of metamorphosis in animals with less phenotypically distinct larval and juvenile forms.

Project description:The impact of pesticides on amphibian metamorphosis may vary depending on developmental stage of individuals during the exposure period. Some anurans experience increased rates of development when exposure to the insecticide carbaryl occurs later in larval development. We exposed developing northern green frog tadpoles (Lithobates clamitans) to a 3 day pulsatile exposure of 1 mg/L carbaryl at 16 weeks relative to the starting free-swimming Gosner stage 25 (Gosner, 1960) and examined treatment effects on brain mRNA abundance profiles of Gosner stage 46 metamorphs using an amphibian cDNA microarray.

Project description:Tunicates, including ascidians, are recognized as the true “sister group” of vertebrates and are emerging as models to study the development and degeneration of central nervous system (CNS). Ascidian larvae have the typical chordate body plan that includes a dorsal neural tube. During their metamorphosis, a deep tissue reorganization takes place, with some tissues that degenerate while others develop to become functional during the adult life. The larval CNS also degenerates and most neurons disappear, making room to the formation of adult CNS. The genome of the ascidian Ciona intestinalis has been sequenced and annotated, with several CNS specific genes that have been characterized, revealing specification mechanisms shared with humans. These features make ascidian metamorphosis a good model to study the mechanisms underlying physiological CNS degeneration and to compare them to the pathological condition typical of neurodegenerative diseases. In order to shed light on the molecular determinants of C. intestinalis metamorphosis and neurodegeneration, we analyzed its transcriptome at three stages of development: swimming larva (SwL, Hotta stage 28), settled larva (SetL, Hotta stage 32) and metamorphosing larva (MetL, Hotta stage 34).
