Proteomics data re the article "Condensate corona–nanoparticle complexes transfer functional biomolecules between cells"

ABSTRACT: We describe ‘nanomaterial-biological hybrid complexes’ composed partly of an engineered nanoparticle core and formed partly by active processes within cells. Thus magnetic nanoparticles are internalized by cells, undergo active biomolecular deposition to form a new overlaid cell-derived corona layer before being re-exported. We analysed the proteome of the nanostructures.

Computationally Guided Protein-Gold Nanostructures for Targeted Recognition and Cleavage of Human Amyloid-β Plaques

Project description:Targeted clearance of pre-existing amyloid-β (Aβ) aggregation remains a central challenge in Alzheimer’s disease (AD) therapy. Here we report a computationally guided protein-gold hybrid nanostructure, Aβ3FTnAu, which integrates Aβ-recognition motifs into self-assembled human ferritin nanocages containing confined gold nanostructures, enabling selective engagement and disassembly of aggregated human Aβ. Structural analysis and molecular simulations reveal that the engineered nanostructure establishes multivalent interactions with fibrillar Aβ and perturbs key stabilizing interfaces, leading to progressive fibril destabilization. In 5×FAD transgenic mice, systemic administration of Aβ3FTnAu reduced cerebral amyloid burden, preserved synaptic integrity, and improved cognitive performance. This work establishes a rationally designed bioactive nanomaterial for targeted remodeling of pathological protein aggregates and highlights a generalizable strategy for engineering functional nanostructures to intervene in neurodegenerative proteinopathies.

Identification of hypoxia-induced proteins using SILAC-based proteomics

Project description:A hallmark of solid tumours is the development of hypoxic regions where rapidly growing transformed cells outstrip their blood supply. Tumour cells in these starved regions sense reduced levels of oxygen and switch on genes that help them to adapt, survive and continue growing. Since hypoxia is a key physiological difference between normal and cancer tissue, an opportunity exists to selectively kill tumour cells by exploiting the differences in protein expression between normal and hypoxic tumour tissue. However, a major challenge is to identify druggable hypoxia-induced proteins critical for tumour cell survival. This is especially important in cancers of unmet need where hypoxia gene signatures correlate with poor prognosis (for example, colorectal cancers). To identify new hypoxia-induced proteins, we performed SILAC-based proteomics on colorectal cancer cells exposed to normoxia and hypoxia. In this study, we identify a new hypoxia-activated GPCR signalling axis that enables colorectal tumour cells to survive the microenvironmental stress of hypoxia. Our findings uncover a previously unappreciated role for this GPCR-axis as a key regulator of the adaptive response to hypoxia and highlght an opportunity to exploit tumour-associated hypoxia for therapy.

AP-MS analysis of m7GTP-binding proteins in Murine norovirus infected BV-2 cells

Project description:SILAC-labelling analysis of murine BV-2 cells infected at high multiplicity of infection (10 TCID50/cell) and harvested at 4h or 9h post-infection. Lysates were then suject to m7GTP-sepharose affinity purification to enrich for translation initiation factors. As norovirus translation uses a VPg protein covalently linked to the 5' of its RNAs for initiation factor recruitment it was hypothesised that norovirus infection could modify initiation factor complexes. A paired dataset investigates the effects of MNV infection on total protein levels in infected cells (PXD004015).

MCF7 SILAC Comparison of Protein Expression for Acidosis Biomarkers

Project description:MCF7 cells were grown in culture under low pH and physiological pH conditions in order to generate candidate biomarkers for tumor acidosis. SILAC was used to enable comparison of protein expression levels using relative quantification. Two biological replicates were prepared using "label flipping," and each fraction was analyzed in duplicate by LC-MS/MS. Sample nomenclature includes N for "normal" or physiological pH versus L for low pH as the first letter with H for "heavy" and L for "light" as the second letter. Therefore, one experiment is described as NH-LL, while the other is NL-LH. Fifteen IEF fractions were generated and analyzed with LC-MS/MS (RSLC and Orbitrap, Thermo) for each SILAC pair .

ERLIC-based strategies for combined quantitative proteome and phosphoproteome analysis with limited sample amounts

Project description:The study aims the development of a sensitive strategy for combined quantitative proteomics and phosphoproteomics. 3 ERLIC-based strategies, applicable for low-sample-amount experiments (~150 µg per condition), were evaluated and compared . Three samle sets have been uploaded. 16 fractions ERLIC-1-SCX/RP (2 replicates) for phosphopeptide enrichment, 8 fractions SCX-EL (2 replicates), 12 fractions ERLIC-2 (2 replicates). The following 3 strategies were compared: A 2D strategy -> sample set ERLIC-1-SCX/RP. A pseudo-3Dstrategy -> sample sets ERLIC-1-SCX/RP + SCX-EL and a 3D strategy -> sample sets ERLIC-1-SCX/RP + ERLIC-2

RNA-seq analysis of rat urethral tissue after tetrahedral DNA nanostructure (TDN) treatment

Project description:Urethral injury often leads to excessive inflammation and fibrosis, which are major contributors to urethral stricture and impaired tissue repair. Tetrahedral DNA nanostructures (TDN) are emerging nucleic acid nanomaterials with favorable biocompatibility and immunomodulatory properties; however, their transcriptomic effects during urethral injury repair remain poorly understood. In this study, a rat model of urethral injury was established using a mechanical method, and animals were treated with TDN or vehicle control. Urethral tissues were collected at defined time points after injury and treatment for RNA sequencing (RNA-seq) analysis. Transcriptomic profiling was performed to characterize global gene expression changes associated with urethral injury and to explore the molecular responses to TDN treatment. This dataset provides a comprehensive resource for investigating gene expression programs involved in urethral injury, inflammation, and fibrosis, and may facilitate further studies on the molecular mechanisms underlying nucleic acid nanomaterial-based therapeutic strategies for urethral repair.

Absolute quantification of budding yeast proteome with PCS method

Impact of HPV16 E6 and E7 oncogenes together with Chlamydia trachomatis infection on proteome changes in immortalized oral keratinocytes

Project description:Certain types of Human papilloma viruses (HPV) are the etiological agents for cervical cancer. However, not all infections of high-risk HPVs will finally lead to cancer since most HPV infections are cleared without any consequences. Chlamydia trachomatis is the most prevalent sexual transmitted bacteria and is an obligatory intracellular pathogen exhibiting tropism in endocervical epithelial cells. Over the past decades, C. trachomatis is thought to be a potential co-factor for cervical cancer formation, but there are also studies that did not show such a correlation. To address this question in molecular terms, we stably expressed HPV16 E6 and E7 in spontaneously immortalized NOKs (normal oral keratinocytes) and performed SILAC (stable isotope labeling by amino acids in cell culture) with or without C. trachomatis infection to study the impact of HPV16 oncogene expression and C. trachomatis infection on host proteome changes.
