Ashbya gossypii, Whi3 condensate LC-MSMS

ABSTRACT: Coordination between growth and nuclear division is a common cell feature. In the syncytial fungus Ashbya gossypii, both cell-cycle progression and hyphal elongation require condensates formed by the protein Whi3 in complex with distinct mRNA species. These condensates were purified from cell-free extracst (CFEs) and submitted for LC-MSMS, which revealed that Whi3 condensates are enriched for regulators of translation and RNA metabolism.

Quorum sensing and DNA methylation play active roles in clinical Burkholderia phase variation

Project description:Phenotypic diversity in bacteria often results from adaptation to changing environmental conditions and is exemplified by variable colony morphotypes within the Burkholderia. Discrete genomic changes and modulation in gene expression have previously been reported in Burkholderia pseudomallei undergoing adaptation. However, loss of a complete replicon (the pC3 virulence megaplasmid) was observed amongst adapted colony morphotype variants of Burkholderia cepacia complex (Bcc) species, affecting their production of virulence factors. We report that variants arising in Burkholderia ambifaria clinical isolates - with affected phenotypes - have retained pC3, suggesting that an alternative phase variation mechanism could occur in B. ambifaria. Proteomic and phenotypic characterisation showed that morphotype variants of B. ambifaria strains CEP0996 (pC3-null) and HSJ1 (pC3-positive) share similarities in phenotypes controlled by the Cep quorum sensing system. Thus, we determined the role of QS in B. ambifaria HSJ1 phase variation and confirmed that the main QS system Cep is important for the emergence of variants. As DNA methylation is one of the main epigenetic factors studied in bacterial phase variation and regulates some Burkholderia cenocepacia virulence factors, we hypothesized that B. ambifaria HSJ1 phase variation could also be regulated by adenosine DNA methylation. By deleting the three putative adenosine DNA methyltransferases, we showed that an orphan type II DNA methyltransferase prevents the emergence of phase variants. This is the first study to report quorum sensing and adenosine DNA methylation as two antagonist systems independently controlling phase variation.

Interferon-Induced PARP14-Mediated ADP-Ribosylation in p62 Bodies Requires an Active Ubiquitin-Proteasome System

Project description:Biomolecular condensates are cellular compartments without enveloping membranes, enabling them to dynamically adjust their composition in response to environmental changes through post-translational modifications. A recent study has revealed that interferon-induced ADP-ribosylation (ADPr), which can be reversed by a SARS-CoV-2-encoded hydrolase, is enriched within a condensate. However, the identity of the condensate and responsible host ADP-ribosyltransferase remain elusive. Here, we demonstrate that interferon induces ADPr through transcriptional activation of PARP14, requiring both its physical presence and catalytic activity for condensate formation. Interferon-induced ADPr colocalizes with PARP14 and its protein-level regulator DTX3L, and these PARP14/ADPr condensates contain key components of p62 bodies—including the selective autophagy receptor p62 and its binding partners NBR1 and TAX1BP1, along with K48-linked and K63-linked polyubiquitin chains—but lack the autophagosome marker LC3B. Knockdown of p62 disrupts the formation of these ADPr condensates. Importantly, these structures are unaffected by autophagy inhibition but depend on ubiquitin-activating enzyme E1, E3 ligase DTX3L, and proteasome activity. Taken together, these findings demonstrate that interferon triggers PARP14-mediated ADP-ribosylation in p62 bodies, which requires an active ubiquitin-proteasome system.

Proteomics of phosphorylation and protein dynamics during fertilization and meiotic exit in the Xenopus egg

Project description:Fertilization triggers release from meiotic arrest and initiates events that prepare for the ensuing developmental program. Protein degradation and phosphorylation are known to regulate protein activity during this process. However, the full extent of protein loss and phospho-regulation is still unknown. We examined absolute protein and phospho-site dynamics after fertilization by mass spectrometry-based proteomics. To do this, we developed a new approach for calculating the stoichiometry of phospho-sites from multiplexed proteomics compatible with dynamic, stable and multi-site phosphorylation. Overall, the data suggest that degradation is limited to a few low abundance proteins. However, this degradation in part promotes extensive dephosphorylation that occurs over a wide range of abundances during meiotic exit. We also show that eggs release a large amount of protein into the medium just after fertilization, most likely related to the blocks to polyspermy. Concomitantly, there is a substantial increase in phosphorylation likely tied to calcium activated kinases. We identify putative degradation targets as well as new components of the block to polyspermy. The analytical approaches demonstrated here are broadly applicable to studies of dynamic biological systems.

Next, amoeba transformants were UV cross-linked and their nucler extracts were immunoprecipitated (IP) with anti-HA agarose or MS2-spharose beads. Precipitates were subjected to tandem mass spectrometry (MS/MS) analyses. MS2-IP helped to discriminate the nuclear roles (chromatin-, co-transcriptional-, splicing-related), of the proteins probed.
