Development of an immune-related prognostic biomarker for triple-negative breast cancer

Project description:Triple-negative breast cancer represents approximately 15–20% of all reported breast cancer cases, and is characterized by a shorter survival time and higher mortality rates compared to other breast cancer sub-types. Tumor microenvironment (TME) refers to the internal and external environment of tumor tissue. Increasing evidence indicates that a tumor’s microenvironment is tightly associated with the immunological surveillance and defense during the development of breast cancer. Although oncology studies employing digital dissection methodologies have provided some insight on the biological features of TME, the development of methods to investigate the cellular composition of the tumor microenvironment remain an important research priority. In this study, we extracted whole transcriptome from 30 Triple-negative breast cancer (TNBC) patients and then used bioinformatics approaches to characterize cell type content in tumor tissue compared with para-cancerous tissue. We identified 4 types of enriched immune cells and 6 types of downregulated immune cells in the tumor tissue samples. After comprehensive bioinformatics analyses, we developed an ‘immune infiltration score’ (IIS) to quantitatively model immune cell infiltration in TNBC. To demonstrate the utility of the IIS, we used 2 independent datasets for validation. We found that patients with a higher IIS showing a longer progression-free survival time and significantly better prognosis than those with a lower IIS value. In sum, we explored the immune infiltration landscape in 30 TNBC patients and provided a novel and reliable biomarker IIS to evaluate the progression-free survival and prognosis in the TNBC patients.

Identification of Cuproptosis-related genes in Nonalcoholic Fatty Liver Disease

Project description:Nonalcoholic fatty liver disease (NAFLD) is the most prevalent hepatic pathology worldwide. However, the precise molecular mechanisms for NAFLD are still not sufficiently explained. Recently, a new mode of cell death (cuproptosis) is found. However, the relationship between NAFLD and cuproptosis remains unclear. We analyzed three public datasets to identify cuproptosis-related genes stably expressed in NAFLD. Then, we performed a series of bioinformatics analyses to explore the relationship between NAFLD and cuproptosis-related genes. Finally, 3 normal control mouse and 3 high-fat diet (HFD)-induced NAFLD C57BL/6J mouse models were established to carry out transcriptome analysis.

Chromatin accessibility in mouse hypothalamic arcuate nucleus in puberty onset

Project description:To better understand the epigenetic mechanism underlying pubertal onset, the hypothalamic genome-wide chromatin accessibility patterns in mouse arcuate nucleus at early and late pubertal stages were explored. Female mice have been widely used in multiple studies on pubertal development as they present the similar molecular behaviors in HPG axis and stable cycles of menstrual calendar like human. Hypothalamic ARC underwent a huge epigenetic and genetic reprogramming to adapt to the response and feedback on sexual hormones during the stages of early pubertal (2-5-week of age) and late puberty (5-8-week of age) . We harvested 4- and 8-week hypothalamic ARC and employed ATAC-seq on a genome-wide scale. Combined with previous RRBS, RRHP and RNA-seq, the connections between DNA (hydroxyl)methylation in retroelements and gene expression were studied, emphasizing the importance of epigenetic alterations in regulating transcription in puberty onset.

Gene expression analysis of rice seedling under potassium deprivation

Project description:Potassium is one of the essential macronutrients required for plant growth and development. It plays a major role in different physiological processes like cell elongation, stomatal movement, turgor regulation, osmotic adjustment, and signal transduction by acting as a major osmolyte and component of the ionic environment in the cytosol and subcellular organelles. We used whole genome microarrays to determine the transcriptomic profile of rice seedlings exposed to short-term K+ deficiency followed by K+ resupply. Potassium treated seedlings were used for RNA extraction and hybridization on Affymetrix rice Genechip by microarrays. Three biological replicates of each sample were used for microarray analysis. We wanted to know the altered expression patterns of potassium-responsive genes majorly involved in metabolic processes, stress responses, signaling pathways, transcriptional regulation, and transport of multiple molecules including K+. Seeds of indica rice were surface sterilized and grown hydroponically in rice growing medium. Plants were grown in the rice growth room under the condition of 16 h light/8 h dark (28°C) photoperiod with 70 % humidity. After 5 days of normal growth, one half of the rice seedlings were transferred to nutrient media with normal concentration of potassium (KP, 0.409 mM K2SO4) and other one half to medium without potassium (KM, 0 mM). After 5 days, potassium (0.409 mM K2SO4) was resupplied to the plants grown in KM medium for 6 h.

RNA-seq of oocytes and zygotes from pabpn1l ko and wt female mice

Project description:PABPN1L participates in the process of post-transcriptional regulation and degradation of maternal mRNA.We collect samples of each period from pabpn1l ko and wt female mice during different stages. Each group contained a total of 30 oocytes or zygotes. In the initial step, we spiked 2 × 106 mRNA-EGFP, transcribed in vitro, into each group.Then, RNA was extracted and detected.Reverse transcription was performed on the samples that met the effective concentration.After quality inspection, build the library.GV oocytes, MII oocytes and zygotes were collected from three different PABPN1L KO or WT mice seperately.
