Serum proteome of the Egyptian rousette bat (Rousettus aegyptiacus) reveals signatures of immunity, proteostasis, and metabolism

ABSTRACT: Bats are increasingly studied for their ability to coexist with diverse viruses of human health importance. While this focus has yielded insights into host–pathogen dynamics, baseline physiological data from healthy bats remain limited, constraining comparative and mechanistic understanding. Serum proteomics offers a direct window into circulating proteins that underpin immune regulation, cellular maintenance, and metabolism. Here, we characterize the serum proteome of healthy, captive Egyptian rousette bats (Rousettus aegyptiacus).  Using untargeted proteomic profiling, we identified and ranked abundant proteins across major functional categories. This work provides the first-look of the Egyptian rousette bat serum proteome, providing a reference point for cross-species comparisons and future studies of bat immunity, metabolism, and longevity.

Serum proteomics of coronavirus shedding in vampire bats (Desmodus rotundus)

Project description:Bats can harbor many pathogens without showing disease. However, the mechanisms by which bats resolve these infections or limit pathology remain unclear. To illuminate the bat immune response to coronaviruses, viruses with high public health significance, we will use serum proteomics to assess broad differences in immune proteins of uninfected and infected vampire bats (Desmodus rotundus). In contrast to global profiling techniques of blood such as transcriptomics, proteomics provides a unique perspective into immunology, as the serum proteome includes proteins from not only blood but also those secreted from proximal tissues. Here, we expand our recent work on the serum proteome of wild vampire bats (Desmodus rotundus) to better understand CoV pathogenesis. Across 19 bats sampled in 2019 in northern Belize with available sera, we detected CoVs in oral or rectal swabs from four individuals. We used data independent acquisition-based mass spectrometry to profile and compare the undepleted serum proteome of these 19 bats. These results will provide much needed insight into changes in the bat serum proteome in response to coronavirus infection.

Surveying the vampire bat (Desmodus rotundus) serum proteome: a resource for identifying immunological proteins and detecting pathogens

Project description:Bats are increasingly studied as model systems for longevity and as natural hosts to some virulent viruses. Yet our ability to characterize immune mechanisms of viral tolerance and to quantify infection dynamics in wild bats is often limited by small sample volumes and few species-specific reagents. To address this, we demonstrate how proteomics can overcome these limitations by using data-independent acquisition-based shotgun proteomics (i.e., bottom-up proteomics) to survey the serum proteome of 17 vampire bats (Desmodus rotundus) from Belize. We focused this work on vampire bats, a species that has an obligate diet of blood and feeds on prey as diverse as sea lions, tapirs, livestock, and even humans, providing numerous opportunities for transmission of viruses (e.g., rabies virus, adenovirus, herpesvirus) to and from these recipient hosts. Using just 2 μL of sample and relatively short separations of undepleted serum digests, we identified 361 proteins across five orders of magnitude. We also used known bat virus proteomes to identify Rh186 from Macacine herpesvirus 3 and ORF1a from Middle East respiratory syndrome-related coronavirus, indicating that mass spectrometry-based techniques show promise for pathogen detection. Our results demonstrate the feasibility and capabilities of serum proteomic analyses in wild bats, including possibilities to simultaneously detect host immunological components and viral infection as well as to establish preliminary ranges of vampire bat proteins for comparison with other mammalian blood proteomes. Overall, these results can be used to design targeted mass-spectrometry assays to quantify immunological markers and detect pathogens. More broadly, our findings also highlight the application of proteomics in advancing wildlife immunology and pathogen surveillance.

Different Egyptian rousette interferon omega proteins elicit an overlapping but not identical transcriptional response in bat cells.

Project description:Abstract from accompanying publication: "Bats host a number of viruses that cause severe disease in humans without experiencing overt symptoms of disease themselves. While the mechanisms underlying this ability to avoid sickness are not known, deep sequencing studies of bat genomes have uncovered genetic adaptations that may have functional importance in the antiviral response of these animals. Egyptian rousette bats (Rousettus aegyptiacus) are the natural reservoir hosts of Marburg virus (MARV). In contrast to humans, these bats do not become sick when infected with MARV. A striking difference to the human genome is that Egyptian rousettes have an expanded repertoire of IFNW genes. To probe the biological implications of this expansion, we synthesized IFN-ω4 and IFN-ω9 proteins and tested their antiviral activity in Egyptian rousette cells. Both IFN-ω4 and IFN-ω9 showed antiviral activity against RNA viruses, including MARV, with IFN-ω9 being more efficient than IFN-ω4. Using RNA-Seq, we examined the transcriptional response induced by each protein. Although the sets of genes induced by the two IFNs were largely overlapping, IFN-ω9 induced a more rapid and intense response than did IFN-ω4. About 13% of genes induced by IFN-ω treatment are not found in the Interferome or other ISG databases, indicating that they may be uniquely IFN-responsive in this bat."

Cell restriction factors, and not receptor compatibility, block Jamaican fruit bat (Artibeus jamaicensis) susceptibility to mucosal inoculation with SARS-CoV-2 Delta variant.

Project description:The ancestral sarbecovirus giving rise to SARS-CoV-2 is posited to have originated in bats. While SARS-CoV-2 causes asymptomatic to severe respiratory disease in humans, little is known about the biology, virus tropism, and immunity of SARS-CoV-2-like sarbecoviruses in bats. SARS-CoV-2 has been shown to infect multiple mammalian species, including various rodent species, non-human primates, and Egyptian fruit bats. Here, we investigate the Jamaican fruit bat (Artibeus jamaicensis) as a possible model species to study reservoir responses. SARS-CoV-2 can utilize Jamaican fruit bat ACE2 spike for entry in vitro. However, we find that SARS-CoV-2 Delta does not efficiently replicate in Jamaican fruit bats in vivo. We observe infectious virus in the lungs of only one animal on day 1 post inoculation and find no evidence for shedding or seroconversion. This is possibly due to host factors restricting virus egress after aborted replication. Furthermore, we observe no significant immune gene expression changes in the respiratory tract but do observe changes in the intestinal metabolome after inoculation. This suggests that, despite its broad host-range, SARS-CoV-2 is unable to infect all bat species and Jamaican fruit bats are not an appropriate model to study SARS-CoV-2 reservoir infection.

Comparative single-cell and spatial transcriptomics illuminate bat immunity and barrier tissue evolution

Project description:Bats have adapted to pathogens through diverse mechanisms, including increased resistance - rapid pathogen elimination, and tolerance - limiting tissue damage following infection. In the Egyptian fruit bat (an important model in comparative immunology) several mechanisms conferring disease tolerance were discovered, but mechanisms underpinning resistance remain poorly understood. Previous studies on other species suggested that elevated basal expression of innate immune genes may lead to increased resistance to infection. Here, we test whether such transcriptional patterns occur in Egyptian fruit bat tissues through single-cell and spatial transcriptomics of gut, lung and blood cells, comparing gene expression between bat, mouse and human. Despite numerous recent loss and expansion events of interferons in the bat genome, interferon expression and induction are remarkably similar to that of mouse. In contrast, central complement system genes are highly and uniquely expressed in key regions in bat lung and gut epithelium, unlike in human and mouse. These genes also evolve rapidly in their coding sequence across the bat lineage. Finally, the bat complement system displays strong hemolytic and inhibitory activities. Together, these results indicate a distinctive transcriptional divergence of the complement system, which may be linked to bat resistance, and highlight the intricate evolutionary landscape of bat immunity.

Limited Cell-Autonomous Anticancer Mechanisms in Long-Lived Bats

Project description:Bats are remarkably long-lived for their size with many species living more than 20-40 years, suggesting that they possess efficient anti-aging and anti-cancer defenses. Here we investigated requirements for malignant transformation in primary bat fibroblasts in four bat species - little brown bat (Myotis lucifugus), big brown bat (Eptesicus fuscus), cave nectar bat (Eonycteris spelaea) and Jamaican fruit bat (Artibeus jamaicensis) – spanning the bat evolutionary tree and including the longest-lived genera. We show that bat fibroblasts do not undergo replicative senescence and express active telomerase. Bat cells displayed attenuated stress induced premature senescence with a dampened secretory phenotype. Unexpectedly, we discovered that bat cells could be readily transformed by only two oncogenic perturbations or “hits”: inactivation of either p53 or pRb and activation of oncogenic RASV12. This was surprising because other long-lived mammalian species require up to five hits for malignant transformation. Additionally, bat fibroblasts exhibited increased p53 and MDM2 transcript levels, and elevated p53-dependent apoptosis. The little brown bat showed a genomic duplication of the p53 gene. We hypothesize that bats evolved enhanced p53 activity through gene duplications and transcriptional upregulation as an additional anti-cancer strategy, similar to elephants. In summary, active telomerase and the small number of oncogenic hits sufficient to malignantly transform bat cells suggest that in vivo bats rely heavily on non-cell autonomous mechanisms of tumor suppression.

Early innate immune response and evolution of a SARS-CoV-2 furin cleavage site inactive variant in bat cells

Project description:SARS-CoV-2 has caused the largest known coronavirus pandemic and is believed to have emerged from insectivorous bats. Little is known about the evolution of these viruses in their reservoir bat species. In this study, we investigated SARS-CoV-2-host interaction using human and bat cells. Bat cells mount a robust and early antiviral response but elicit a dampened pro-inflammatory response upon SARS-CoV-2 infection compared to human cells. Furthermore, an inactivating R685P mutation within the furin cleavage site (FCS) of the SARS-CoV-2 spike protein was naturally selected for in infected bat cells. Taken together, our data demonstrate that insectivorous bat cells have evolved a differential antiviral immune response against SARS-CoV-2 infection, likely to mitigate immunopathology that is observed in humans. Our study sheds light on the evolution of sarbecoviruses in bats and extends molecular evidence to data from field studies that have demonstrated that SARS-CoV-2-related viruses in wild-caught bats lack an intact FCS.
