Project description:Predicting male fertility remains a major challenge in livestock industry. Seminal plasma contains a heterogeneous population of extracellular vesicles (sEVs) that are involved in the regulation of sperm functionality and may therefore be involved in male fertility. The aim of this study was to evaluate whether the protein load of sEVs differs between boars showing differences in fertility when used for artificial insemination (AI). An in-depth quantitative proteomic analysis was performed on two subsets of sEVs of different size (small [S] and large [L]) isolated from boars with different reproductive performance as assessed by farrowing rate (FR) and litter size (LS). Seminal plasma samples from 18 AI-boars (three per boar) from four fertility groups: high FR (H-FR, n=5), low FR (L-FR, n=5), large LS (L-LS, n=4), and small LS (S-LS, n=4) were used. Seminal plasma samples from each fertility group were randomly mixed resulting in three seminal plasma pools per fertility group. Seminal EVs were isolated by size exclusion chromatography and characterized according to MISEV2023 guidelines. Proteomic analysis was performed using a Bruker timsTOF fleX™ instrument with dia PASEF technology. A total of 470 and 726 proteins were quantified in S-sEVs, and 1,801 and 1,834 proteins in L-sEVs from boars with differences in FR and LS, respectively. Differential protein abundance analysis revealed three and 12 proteins quantified (P ≤ 0.05) only in S-sEVs and L-sEVs from L-FR boar samples, and 37 and five proteins quantified (P ≤ 0.05) only in S-sEVs and L-sEVs from L-LS boar samples, respectively. For proteins quantified in all fertility groups, the comparison between L-FR and H-FR boar samples revealed 4 and 40 differentially abundant proteins (DAPs; log2 fold change ≥ ±1, P ≤ 0.05) in S-sEVs and L-sEVs, respectively. When comparing L-LS and S-LS boar samples, 10 and 47 DAPs were identified in S-sEVs and L-sEVs, respectively. These results show that the protein load of sEVs varies between more and less fertile boars and that the DAPs are different between S-sEVs and L-sEVs. These results would support that sEVs proteins would be involved in the fertility of boars and that those that are exclusively and/or differentially abundant between more and less fertile boars could be candidates for fertility biomarkers

Project description:We performed quantitative proteomic profiling of 786 plasma samples from COVID-19 inpatients, treated at two different hospitals (Charité – Universitätsmedizin Berlin and University Hospital of Innsbruck). Sampling was performed at multiple time points throughout the course of the disease, to create a time-resolved map of COVID-19 progression. Full DIA-NN analysis reports are provided, as well as raw files for the QC runs.

Project description:The DNA damage inducible SOS response in bacteria serves to increase survival of the species. The SOS response first initiates error-free repair which is followed by error-prone repair. Here, we have employed a multi-omics approach to elucidate the temporal coordination of the SOS response using transcriptomics, signalomics, and metabolomics. Escherichia coli was grown in batch cultivation in bioreactors to ensure highly controlled conditions, and a low dose of ciprofloxacin was used to activate the SOS response while avoiding extensive cell death. Our results show that expression of genes involved in error-free and error-prone repair were both induced shortly after DNA damage, thus, challenging the established perception that the expression of error-prone repair genes is delayed. By combining transcriptomics with signalomics, we found that temporal segregation of error-free and error-prone repair is primarily regulated after transcription. Furthermore, the heterology index was correlated to the maximum increase in gene expression and not to the time of induction of SOS genes. Finally, quantification of metabolites revealed increasing pyrimidine pools as a late feature of the SOS response. Our results elucidate how the SOS response is coordinated, showing a rapid transcriptional response and temporal regulation of mutagenesis on the protein and metabolite levels.

Project description:PAX6 is an evolutionary conserved transcription factor important for normal development of the CNS, eye and pancreas. Its role in cancer is however poorly understood as both tumor suppressive- and oncogenic properties have been reported. We generated a pancreatic adenocarcinoma cell line (HPAFII) were PAX6 was knocked down by the use of short hairpin RNA. To generate a control cell line scrambled short hairpin RNA was used. Successful knock down of PAX6 was confirmed by RT-qPCR and Western blot. RNA were harvested from shPAX6, shControl and untransfected HPAFII cells, and used in gene expression microarray to look for differences in gene expression when PAX6 was knocked down.

Project description:Nutritional supplements like trace element enriched yeasts become increasingly popular to overcome the worldwide problem of zinc (Zn) deficiency. Unlike Selenium-enriched yeast, Zn-enriched yeasts (ZnY) have not yet been authorised in the European Union, as their evaluation is still ongoing demanding more comprehensive data regarding the Zn species present in ZnY. This study aimed to screen ten different industrial yeast strains regarding their Zn-enrichment quota with further characterisation of selected strains using spectroscopic and proteomic approaches. Microfermentation experiments on 10 industrial yeasts showed Zn levels spanning 0.06 – 51 pg/cell. Large-scale fermentation in bioreactors was carried out with two strains excelling in either biomass or Zn accumulation. A combination of inductively coupled mass spectrometry (ICP-MS) and various spectroscopic methods confirmed the Zn-enrichment, while suggesting that fractions of the Zn accumulated on the cell surface with simultaneously high values of phosphorus being present. Speciation via X-ray absorption spectroscopy (XANES) analyses also revealed, that Zn is coordinated in close proximity to P-O-ligands and to amino acid ligands in both strains. Proteomic analyses showed that ZnY cells moved from a Zap1-governed zinc balance to an intracellular excess response, implying cellular zinc uptake. This study demonstrates that in a Zn-excess medium there is variability between different industrial yeast strains in terms of their Zn-accumulation capacity, cellular Zn-localisation and regulatory response by expression of Zn-binding proteins. The presented findings contribute to optimizing industrial fermentation processes for producing Zn-rich yeast biomass and enhance the understanding of Zn regulation in yeast, aiding in the approval of Zn-enriched yeasts for supplements and novel food applications.

Project description:Despite the diverse genetic origins of autism spectrum disorders (ASDs), affected individuals share strikingly similar and correlated behavioural traits that include perceptual and sensory processing challenges. Notably, the severity of these sensory symptoms is often predictive of the expression of other autistic traits. However, the origin of these perceptual deficits remains largely elusive. Here, we show a recurrent impairment in visual threat perception that is similarly impaired in three independent models of ASD with different molecular aetiologies. Interestingly, this deficit is associated with reduced avoidance of threatening environments - a non-perceptual trait. Focusing on a common cause of ASDs, the Setd5 gene mutation, we define the molecular mechanism. We show that the perceptual impairment is caused by a potassium channel (Kv1) mediated hypoexcitability in a subcortical node essential for the initiation of escape responses, the dorsal periaqueductal grey (dPAG). Proteomic profiling of tissue samples across different brain regions didn't show a perturbation in Kv1 levels in mutant mice. Targeted pharmacological Kv1 blockade rescued both perceptual and place avoidance deficits, causally linking seemingly unrelated trait deficits to the dPAG. Furthermore, we show that different molecular mechanisms converge on similar behavioural phenotypes by demonstrating that the autism models Cul3 and Ptchd1, despite having similar behavioural phenotypes, differ in their functional and molecular alteration. Our findings reveal a link between rapid perception controlled by subcortical pathways and appropriate learned interactions with the environment, and define a non-developmental source of such deficits in ASD.

Project description:SOCS1 is a tumor suppressor in hepatocellular carcinoma. Recently we showed that loss of SOCS1 in hepatocytes promotes NRF2 activation. Here we investigated how SOCS1 expression affected oxidative stress response in HCC cells. Murine Hepa1-6 cells expressing SOCS1 (Hepa-SOCS1) or control vector (Hepa-Vector) were treated with cisplatin or tert-butyl hydroperoxide (t-BHP). Induction of NRF2 and its target genes, oxidative stress, lipid peroxidation, cell survival and cellular proteome profiles were evaluated. NRF2 induction was significantly reduced in Hepa-SOCS1 cells. The gene and protein expression of NRF2 targets were differentially induced in Hepa-Vector cells but markedly suppressed in Hepa-SOCS1 cells. Hepa-SOCS1 cells displayed increased induction of reactive oxygen species (ROS) but reduced lipid peroxidation. Nonetheless, Hepa-SOCS1 cells treated with cisplatin or t-BHP showed reduced survival. GCLC, poorly induced in Hepa-SOCS1 cells, showed a strong positive correlation with NFE2L2 and an inverse correlation with SOCS1 in the TCGA-LIHC transcriptomic data. Proteomic analysis of Hepa-Vector and Hepa-SOCS1 cells revealed that SOCS1 differentially modulated many proteins involved in diverse molecular pathways including those implicated in mitochondrial ROS generation and detoxification by peroxiredoxin and thioredoxin systems. Our findings indicate that maintaining sensitivity to oxidative stress is an important tumor suppression mechanism of SOCS1 in HCC.

Project description:Epithelial-mesenchymal transition (EMT) is a continuum that includes epithelial, partial EMT (P-EMT) and mesenchymal states, each of which are associated with cancer progression, invasive capabilities and ultimately metastasis. We have employed a lineage traced sporadic model of pancreatic cancer to generate a murine organoid biobank from primary and secondary tumors, including sublines that have undergone P-EMT and complete EMT (C-EMT). Using an unbiased quantitative proteomics approach, we found that the morphology of the organoids could predict EMT state, with solid organoids associated with a C-EMT signature. We also observed that exogenous TGFb1 could induce a solid organoid morphology that was associated with changes in the S100 family of proteins and the formation of high-grade tumors. Our work reveals that S100A4 may represent a useful biomarker to predict EMT state, disease progression and outcome.

Project description:The vertebrate ectoderm gives rise to a variety of cell lineages, including neural, neural crest, placodal and non-neural cell fates. How cell fates are specified at the neural plate border (the region surrounding the neural plate) is not fully understood. We therefore carried out 10x scRNAseq of the chick epiblast to investigate cell fate specification at the neural plate border. Embryos were dissected and pooled according to stage. The tissue was then dissociated and FAC sorted to remove dead cells and remaining doublets before cells were stored in MeOH. Due to the time required to dissect embryos, multiple rounds of collections were carried out, with collections from the same stage pooled prior to 10x sequencing. Libraries were sequenced using an Illumina HiSeq 4000 at the Francis Crick Institute, London. This collection was a follow up to E-MTAB-10408.

Project description:Oral transmission of T. cruzi is probably the most frequent mechanism among animals in the wild. In this context, there is a high prevalence of human infections in regions where triatomine infection with T. cruzi is low. This led to the hypothesis that the consumption of raw or undercooked meat from animals infected with T. cruzi could be responsible for the transmission of the infection. Therefore, the general objective of this study was to demonstrate the role of meat consumption from infected animals in the oral transmission of T. cruzi infection. Groups of five female mice Balb/c were fed with muscles obtained from mice in the acute phase of infection by the clone H510 C8C3hvir of T. cruzi, and the infection of the fed mice was monitored by a parasitemia curve. Similarly, we assessed the infective capacity of T. cruzi trypomastigotes and amastigotes by infecting groups of five mice Balb/c females, which were infected orally using a nasogastric probe, and the infection was monitored by parasitemia curve. Finally, different trypomastigote and amastigote inoculums were used to determine their infective capacity. Adhesion assays of T. cruzi proteins to AGS stomach cells were performed and the adhered proteins were detected by western blotting using monoclonal or polyclonal antibodies. In all cases, 60–100% of animals were fed meat from mice infected in the acute phase or infected by means of a nasogastric probe with trypomastigotes or amastigotes. These animals developed high parasitemia, and 80% died around day 40 post-infection. The adhesion tests showed that cruzipain is a molecule of trypomastigotes and amastigotes that binds to AGS cells. LC-MS/MS also confirmed that transialidase may be involved in TCT attachment of TCT or invasion of stomach cells. It was concluded that the consumption of meat from infected animals in the acute phase of T. cruzi infection allows transmission of the infection. Similarly, trypomastigotes and amastigotes were able to infect mice when administered orally, while cruzipain was a relevant molecule in this infective process.
