Ancient proteins identify Denisovan radius and teeth from Southwest China

ABSTRACT: Two parietal and one radius fragmentary hominin bones were identified from a systematical morphological prescreening of ~60,000 mammalian bone fragments and subsequent ZooMS analysis at Bianfu Cave in Yunan, Southwest China. Combined with two hominin teeth discovered during the excavation, all the five hominin specimens were attributed to Denisovans though shotgun palaeoproteomic analyses, SAP assignment and phylogenetic analyses.

Enamel proteome shows that Gigantopithecus was an early diverging pongine

Project description:Gigantopithecus blacki was a giant hominid that inhabited Southeast Asia during the Pleistocene. Its evolutionary relationship to other great ape species, and their divergence during the Middle and Late Miocene (16-5.3 Mya), remains disputed. In part, this is due to the absence of cranial and postcranial remains and size-induced allometry. Proposed hypothesis on the phylogenetic positions of Gigantopithecus have therefore been wide-ranging among hominoids, but none has received independent validation based on molecular evidence. To clarify the phylogenetic placement of Gigantopithecus blacki, we retrieved enamel proteome sequences from a 1.9 million years (Mya) old molar found in Chuifeng Cave, China. We demonstrate that Gigantopithecus is most closely related to orangutans (genus Pongo). We also estimate the Gigantopithecus-Pongo divergence to about 10-12 Mya, implying its speciation is part of the Miocene radiation of great apes. These sequences are approximately 6 times older, in a normalized thermal context, than any previously published mammalian proteome or genome. The survival of an Early Pleistocene dental enamel proteome in the subtropics further expands the scope of palaeoproteomic analysis into geographic areas and time periods previously considered incompatible with biomolecular preservation.

A Pleistocene hominin enamel proteome from Homo antecessor

Project description:Hominin relationships and their dispersal throughout Eurasia during the Early and Middle Pleistocene are highly debated. The relationships between Early and Middle Pleistocene hominins, like Homo antecessor and Homo erectus, and hominin species that dominate the Late Pleistocene fossil record, like Homo sapiens, Neanderthals and Denisovans, are unclear. Here, we obtain enamel proteomes from Homo antecessor (Atapuerca, Spain) and Homo erectus (Dmanisi, Georgia), two key fossil assemblages that have a central role in models of Pleistocene hominin morphology, dispersal, and divergence. We recover endogenous ancient proteomes from the Atapuerca and Dmanisi hominins. In addition, our proteomic data indicates that the sampled Homo antecessor molar derives from a male hominin through amelogenin protein sexing. Our data includes preserved in vivo phosphorylation and enamel proteome proteolytic digestion.

The proteome of the late Middle Pleistocene Harbin individual

Project description:Shotgun palaeoproteomic analyses were conducted on two petrous samples (64.3 and 35.1 mg, respectively) of a nearly complete cranium from Harbin, China, dating to at least 146,000 years. Ninety-five endogenous proteins were recovered, representing the best preserved proteome ever obtained from hominins. SAP assignment and phylogenetic analyses suggested the Harbin individual was most closely related to the high-coverage published genome from a Denisovan individual.

Enamel proteins reveal biological sex and intrataxon variability within Paranthropus robustus

Project description:The evolutionary relationships among extinct African hominin species are highly debated and largely unresolved, due in part to a lack of molecular data. Even within taxa, it is not always clear, based on morphology alone, whether ranges of variation are due to sexual dimorphism versus potentially undescribed taxonomic diversity. For Paranthropus robustus, a Pleistocene hominin found only in South Africa, both phylogenetic relationships to other taxa, and the nature of intraspecific variation are still debated. Here we report the first successful mass spectrometric sequencing of enamel proteomes from four ca. 2 million years old dental specimens morphologically identified as P. robustus from the site of Swartkrans.

Assessment of seven minimally sampling protocols of archaeological skeletal proteomes

Project description:Archaeological bone material is increasingly being sampled for various molecular analyses. Minimally invasive sampling protocols should therefore be utilised whenever possible. We compare the proteomic output of 10 Early Neolithic Bos sp. humeri, from two different preservation contexts, of seven sampling protocols, namely retrieving bone chips (with and without demineralisation), acid etching (FASP and chemical neutralisation), eraser, membrane box, and polishing film. We note that minimally invasive sampling methods can extract a substantial amount of protein groups and provide sufficient taxonomic identifications if preservation conditions are favorable. However, if preservation conditions are poorer more invasive sampling techniques should be considered.

Decontamination enhances palaeoproteomic analysis of a Pleistocene hominin tooth from Khudji, Tajikistan

Project description:Contamination is a potential issue in palaeoproteomic studies of human evolution, as it may mask low-abundance endogenous proteins and introduce modern variation into the reconstructed ancient proteome. This contamination may stem from many sources, such as the burial environment, storage facilities, and subsequent handling. Here, we apply a bleach decontamination protocol to a Pleistocene hominin tooth from the archaeological site of Khudji, Tajikistan, which was found to be heavily contaminated with skin-derived proteins during initial analysis. Bleach treatment removed nearly all contaminating proteins from the dentine proteome, without damaging endogenous proteins. Finally, phylogenetic analysis of the reconstructed proteome showed that the tooth likely stems from a Neanderthal.

Early Pleistocene enamel proteome sequences from Dmanisi resolve Stephanorhinus phylogeny

Project description:Ancient DNA (aDNA) sequencing has enabled reconstruction of speciation, migration, and admixture events for extinct taxa. Outside the permafrost, however, irreversible aDNA post-mortem degradation has so far limited aDNA recovery to the past ~0.5 million years (Ma). Contrarily, multiple analyses suggested the presence of protein residues in Cretaceous fossil remains. Similarly, tandem mass spectrometry (MS) allowed sequencing ~1.5 million year (Ma) old collagen type I (COL1), though with limited phylogenetic use. In the absence of molecular evidence, the speciation of several Early and Middle Pleistocene extinct species remain contentious. In this study, we address the phylogenetic relationships of the Eurasian Pleistocene Rhinocerotidae using a ~1.77 Ma old dental enamel proteome of a Stephanorhinus specimen from the Dmanisi archaeological site in Georgia (South Caucasus). Molecular phylogenetic analyses place the Dmanisi Stephanorhinus as a sister group to the woolly (Coelodonta antiquitatis) and Merck’s rhinoceros (S. kirchbergensis) clade. We show that Coelodonta evolved from an early Stephanorhinus lineage and that the latter includes at least two distinct evolutionary lines. As such, the genus Stephanorhinus is currently paraphyletic and requires systematic revision. We demonstrate that Early Pleistocene dental enamel proteome sequencing overcomes the limits of ancient collagen- and aDNA-based phylogenetic inference. It also provides additional information about the sex and taxonomic assignment of the specimens analysed. Dental enamel, the hardest tissue in vertebrates, is highly abundant in the fossil record. Our findings reveal that palaeoproteomic investigation of this material can push biomolecular investigation further back into the Early Pleistocene.

Palaeoproteomic analysis of Pleistocene cave hyenas from east Asia

Project description:Spotted hyena (Crocuta crocuta) is the only extant species of the genus Crocuta, which once occupied a much wider range during the Pliocene and Pleistocene. However, its origin and evolutionary history is somewhat contentious due to discordances being found between morphological, nuclear, and mitochondrial data. Due to the limited molecular data from east Asian Crocuta, and the difficulty of extracting ancient DNA from this area, here we present proteomic analysis of cave hyenas from three locations in northern China. This marks the first proteomic data generated from cave hyenas, adding new molecular data to the east Asian populations. Phylogenetic analysis based on these protein sequences reveals two different groups of cave hyenas in east Asia, one of which could not be distinguished from modern spotted hyenas from northern Africa, tentatively the result of previously suggested gene flow between these lineages. With developments of instrumentation and analytical methods, proteomics holds promising potential for the phylogenetic reconstruction of ancient fauna previously thought to be unreachable using ancient DNA.
