Extracellular vesicles proteome from Faecalibacterium duncaniae A2-165 in response to hydrogen peroxyde stress

ABSTRACT: Faecalibacterium duncaniae A2-165 was incubated in the presence or absence of 440 µM H₂O₂, and extracellular vesicles were isolated from the cell-free supernatant for comparative proteomic analysis limited to protein identification to evaluate the impact of oxidative stress.

Identification of a 144-amino-acid Scaffold Protein for Extracellular Vesicle Engineering

Project description:Extracellular vesicles (EVs) have emerged as promising drug-delivery vehicles. Genetic engineering of a membrane-bound, EV-sorting scaffold protein empowers these cell-borne nanosized vesicles by installing targeting moieties on the surface and enriching therapeutic cargo in the lumen. However, the choice of scaffold proteins with a simple structure and short sequence is scarce. Here, we conduct mass-spectrometry-based proteomic studies, identify 15 candidate proteins with EV-sorting properties, and examine their capability as the scaffold protein. ENPP1 stands out from our screening, outperforming the widely used EV-sorting proteins PTGFRN and Lamp2b with high abundance, homogeneity, stability, and engineerability. In particular, a 144-amino acid truncated version of ENPP1, called EN144 here, demonstrates high-density loading of cargos, including peptides, proteins, and mRNAs. Based on this finding, we engineer decoy EVs expressing IL-6 signal transducer (IL6ST, a.k.a. gp130) fused with EN-144, EN144-EVhgp130, to inhibit the IL-6 trans-signaling pathway. The resulting decoy EVs elicit potent anti-inflammatory effects and improve the survival rate of septic mice. Chondrocyte-targeting EN144-EVhgp130 ameliorates inflammation and remodels the synovial tissue microenvironment of cartilage in a rat model of osteoarthritis (OA), surpassing tocilizumab (TCZ), the clinically approved humanized anti-interleukin-6 receptor (IL-6R) antibody. Altogether, we report the identification and verification of EN144 as one of the smallest and simplest scaffold proteins for EV engineering and showcase systematic and local administrations of EN144-engineered decoy EVs for treating inflammatory diseases.

Project description:Extracellular vesicles (EVs) were isolated from U2OS cell (Human) conditioned medium (Input) was fractionated into two subpopulations named non-heparin binding (NHB) and heparin-binding (HB). Proteomics analysis was performed on Input, NHB and HB samples. The two main goals for this analysis are: first, do a proteomics profiling study to identify proteins present in each of the 3 samples; second, perform quantitative analysis of the level of identified proteins in the samples and investigate if there is a certain enrichment pattern differences in samples "NHB" and "HB". Three biological replicates are included.

Ultra-sensitive metaproteomics (uMetaP) redefines the “dark” metaproteome, enables single-bacterium resolution, and discovers hidden functions in the gut microbiome

Project description:Metaproteomics uniquely characterizes host-microbiome interactions. However, most species detected by metagenomics remain hidden to metaproteomics due to sensitivity limits. We present a novel ultra-sensitive metaproteomic solution (uMetaP) that, for the first time, reaches full-length 16S rRNA taxonomic depth and can simultaneously decipher functional features. Querying the mouse gut microbiome, uMetaP achieved unprecedented performance in key metrics like protein groups (47925) alongside taxonomic (220 species) and functional annotations (223 KEGG pathways) - all within 30-min analysis time and with high reproducibility, sensitivity, and quantitative precision. uMetaP revealed previously unidentified proteins of unknown functions, small proteins, and potentially new natural antibiotics. Leveraging the extreme sensitivity of uMetaP and SILAC-labelled bacteria, we revealed the true limit of detection and quantification for the “dark” metaproteome of the mouse gut. Moreover, using a two-bacteria proteome mix, we demonstrated single-bacterium resolution (500 femtogram) with exceptional quantification precision and accuracy. From deciphering the interplay of billions of microorganisms with the host to exploring microbial heterogeneity, uMetaP represents a quantum leap in metaproteomics. Taken together, uMetaP will open new avenues for our understanding of the microbial world and its connection to health and disease.

Project description:Exosomes from pancreatic cancer-associated fibroblasts and mesenchymal stem cells that have been transduced with the yeast cytosine deaminase::uracil phosphoribosyl transferase release suicide gene exosomes acting as "Trojan horse" drugs, effectively killing pancreatic cancer cells by converting the non-toxic prodrug 5-fluorocytosine intracellularly into the cytotoxic 5-fluorouracil. We have shown in experiments in vitro, involving a simulated desmoplastic pancreatic tumor, that the combined action of these targeted exosomes could be an approach for pancreatic ductal adenocarcinoma treatment.

Project description:Endometrial cancer is the most prevalent gynaecological cancer globally. Its association with obesity and metabolic diseases is a key aetiology, increasingly among younger females. Early diagnosis and improved treatment decisions are crucial for these individuals which could be fulfilled by the discovery of new biomarkers. We took a new approach to extracellular vesicle (EV) biomarker discovery - profiling the proteome of enriched EVs isolated directly from frozen biobanked endometrial cancers. Nine tissue pools, each generating collagenase-digested tissue and matched small EVs, were analysed using label-free proteomics. Three clinical subgroups: Endometrioid low BMI (body mass index), Endometrioid high BMI, and Serous, irrespective of BMI were compared to identify shared secreted proteins, proteins associated with histological subtype, and proteins related to BMI. EVs were enriched for common EV markers and large secreted proteins. Cell lysates were enriched in mitochondrial and blood proteins. EV protein profiles were most different between the high BMI subgroup and the others, highlighting a significant influence of co-morbidities on the intra-tumoural EV secretome. Proteins that were differentially abundant between subgroups in tissues, were strikingly not also differential in the matched EVs. This work has identified secreted proteins implicated in the complex pathophysiology of endometrial cancer and pinpointed candidate biomarkers for diagnosis.

Although Transforming Growth Factor-β (TGF-β) signaling associated molecules have been implicated as cargo of EVs, the role of TGF-β pathway on EV’s biology to promote tumorigenesis is poorly understood. Hence, we aimed to describe the impact of TGF-β signaling on biogenesis and functional transfer of cargo from tumor-derived EVs induced by TGF-β (EV+TGF-β1). To this end, EV-fractions enriched in CD81 or Cholerae toxin B chain (CTB) were isolated from the vesicular secretome fraction (VSF) of human breast cancer and lung adenocarcinoma cells and further characterized.
