ABSTRACT: This study employs a spatial proteomics approach combining APEX2 proximity labeling with SILAC (Stable Isotope Labeling by Amino acids in Cell culture) to map the nascent proteome in the vicinity of DFCP1.

Proteomic analysis of RacK1 immunoprecipitates from Torin1-treated wild-type HeLa cells

Project description:This study investigates protein complexes associated with RacK1 under conditions of mTOR inhibition. Wild-type HeLa cells were treated with the mTOR inhibitor Torin1, followed by immunoprecipitation using a RacK1-specific antibody to enrich RacK1-associated protein complexes. The immunoprecipitates were analyzed by liquid chromatography–tandem mass spectrometry (LC–MS/MS) to identify proteins associated with RacK1 in Torin1-treated cells.

Transcriptomic and proteomic profiling of KEAP1 disrupted and sulforaphane treated human breast epithelial cells

Project description:Sulforaphane (SFN), an isothiocyanate found in cruciferous vegetables, is a potent inhibitor of experimental mammary carcinogenesis and may be an effective, safe chemopreventive agent for use in humans. SFN acts in part on the Keap1/Nrf2 pathway to regulate a battery of cytoprotective genes. In this study transcriptomic and proteomic changes in the estrogen receptor negative, non tumorigenic human breast epithelial MCF10A cell line were analyzed following SFN treatment or KEAP1 knockdown with siRNA using microarray and stable isotopic labeling with amino acids in culture (SILAC), respectively. Changes in selected transcripts and proteins were confirmed by PCR and Western blot in MCF10A and MCF12A cells. There was strong correlation between the transcriptomic and proteomic responses in both the SFN treatment (R=0.679, P<0.05) and KEAP1 knockdown (R=0.853, P<0.05) experiments. Common pathways for SFN treatment and KEAP1 knockdown were xenobiotic metabolism and antioxidants, glutathione metabolism, carbohydrate metabolism and NADH/NADPH regeneration. Moreover, these pathways were most prominent in both the transcriptomic and proteomic analyses. The aldo-keto reductase family members, AKR1B10, AKR1C1, AKR1C2 and AKR1C3, as well as NQO1 and ALDH3A1, were highly upregulated at both the transcriptomic and proteomic level. Collectively, these studies served to identify potential biomarkers that can be used in clinical trials to investigate the initial pharmacodynamic action of SFN in the breast. MCF10A cells were treated with SFN or had KEAP1 knocked down by siRNA.

Proteomic characterization of Withaferin A-targeted protein networks for the treatment of monoclonal myeloma gammopathies

Project description:Withaferin A (WA), a natural steroid lactone from the plant Withania Somnifera, has been used for many years in traditional Ayurveda medicine to treat inflammation-related conditions, such as ulcers and rheumatism. Today, WA is most often studied because of its antitumor properties. Although many in vitro and in vivo studies have been performed, the identification of Withaferin A protein targets and of its mechanism of antitumor action remains incomplete. Here, we used quantitative chemoproteomics and differential protein expression analysis to characterize the WA antitumor effects on a multiple myeloma cell model. Identified relevant targets were further validated by Ingenuity Pathway Analysis (IPA) and Western Blot. Canonical pathway analysis revealed targeting of the ubiquitination pathway as a main strategy for WA-induced cell death. Further data suggested that WA targets protein networks that are specific for monoclonal gammopathy of undetermined significance (MGUS) and other closely related disorders, such as multiple myeloma (MM) and Waldenström macroglobulinemia (WM). Moreover, 16 of 20 proteins influenced by WA potentially counteract disease progression, suggesting WA can be used as an effective treatment for MGUS and other closely related disorders.

Project description:In quantitative proteomic assay, isobaric tags for relative and absolute quantitation (iTRAQ) combined with 2D LC-MS/MS is emerging as a powerful methodology in the search for disease specific targets and biomarkers using cell lines, tissues, body fluids and so on. In this study, 5325 distinct proteins (unused≥1.3, which means a confidence≥95%) were identified using iTRAQ-based proteomic technology. In total, using a strict cutoff value of 1.5-fold for expressed variation, we found 482 proteins differentially expressed (Pvalue≤0.01) in sample N4 compared to N2. Furthermore, we adopted function annotation analysis of all identified proteins and function enrichment analysis of all differentially expressed proteins to explore more meaningful proteins and pathways.

Project description:Hepatitis B Virus constitutes a major threat to global public health by infecting hepatocytes, initiating and driving the progress to end-stage liver disease and liver cancer. Curing treatment for HBV infection is yet unavailable, mainly due to unmet gaps in current understanding of HBV-host interaction. Here, multi-omics interrogations were conducted to generate the first landscape of HBV-induced global changes in host transcriptome, translatome and proteome, which identified multiple translatomic events that HBV orchestrated to remodel host proteostasis networks and afford micro-environments essential for HBV proliferation and persistence.

Identification of proteins bound to chromatin of male meiotic cells.

Project description:Identification of lactic dehydrogenase C (LDHC)(but not lactic dehydrogenase A -LDHA) presence amoung chromatin bound proteins of pachytene/diplotene/diakinesis (PDD) cells isolated from Stra8-CAG-tdTomato mice testis. LDHC (but not LDHA) was found to be bound to chromosomes and centromeres of PDD cells by immunostaining. This project verifies the above observation using a proteomic tool.

Project description:Lung cancer is the leading cause of cancer death worldwide and reports innate and acquired therapeutic resistance to cisplatin. Metformin (MET), an antidiabetic agent with potential antitumor activity, overcomes cisplatin resistance in some cancers through AMPK-dependent and independent mechanisms. MET is a potential treatment in cells with LKB1 mutation, even with the impairment of AMPK and overactivation of mTOR signaling. The present study investigated the role of mTOR signaling and other signaling pathways after MET treatment in control and resistant A549 cells, mapping pathways and possible targets for cisplatin sensitivity induced by metformin.

Phosphoprotein dynamics of interacting tumor and T cells by HySic

Project description:Functional interactions between cytotoxic T cells and tumor cells are central to anti-cancer immunity. Some of the proteins involved, particularly immune checkpoints expressed by T cells, serve as promising clinical targets in immunotherapy. However, our understanding of the complexity and dynamics of the interactions between tumor cells and T cells is only rudimentary. Here we present HySic (for Hybrid quantification of SILAC (Stable Isotope Labelling by Amino acids in Cell culture)-labeled interacting cells) as an innovative method to quantify protein and phosphorylation dynamics between and within physically interacting (heterotypic) cells. We show that co-cultured HLA/antigen/TCR-matched tumor and T cells engage in stable interactions, allowing for in-depth HySic analysis. This method does not require physical separation of the two cell types for subsequent MS proteome and phosphoproteome measurements using label-free quantification (LFQ). We demonstrate that HySic can be used to identify proteins whose abundance or activation status changes upon interactions between T cells and tumor cells. We validated HySic with established signal transduction pathways, including IFN. Using HySic we also identified the RHO/RAC/PAK1 signaling pathway to be activated upon T cell:tumor cell interaction. Pharmacologic inhibition of PAK1 sensitized tumor cells to T cell killing. Thus, HySic is a simple method to study short-term protein signaling dynamics in physically interacting cells, which can be easily extended to other biological systems.

Functional and Mechanistic Studies of XPC DNA-Repair Complex as Transcriptional Coactivator in Embryonic Stem Cells

Project description:We recently identified the DNA repair complex XPC-RAD23B-CETN2 as a stem cell coactivator (SCC) required for OCT4 and SOX2 transcriptional activation. Here we investigate genome-wide the role of SCC in murine ESCs by mapping regions bound by its RAD23B subunit in wild type and Xpc-/- ESCs, and analyzing transcriptional profiles of SCC-depleted ESCs. RAD23B ChIP-seq in wild type murine ESCs was performed in two replicates; normal IgG were used as controls. RAD23B ChIP-seq in Xpc-/- mESCs was compared to normal IgG. Antibodies to immunoprecipitate RAD23B were raised in guinea pigs against the 108-177 peptide of murine RAD23B protein (NP_033037). Anti-sera were affinity-purified. For RNA-seq, we compared wild type JM8.N4 cells with either Rad23b-/- cells, Rad23b-/-Xpc KD1 or Rad23b-/-Xpc KD2 cells. Xpc was knocked down with two independent shRNAs (KD1 and KD2).
