Proteomic analysis of RacK1 immunoprecipitates from Torin1-treated wild-type HeLa cells

ABSTRACT: This study investigates protein complexes associated with RacK1 under conditions of mTOR inhibition. Wild-type HeLa cells were treated with the mTOR inhibitor Torin1, followed by immunoprecipitation using a RacK1-specific antibody to enrich RacK1-associated protein complexes. The immunoprecipitates were analyzed by liquid chromatography–tandem mass spectrometry (LC–MS/MS) to identify proteins associated with RacK1 in Torin1-treated cells.

Comparison was done between DMSO- and Torin1-treated groups.

RACK1 associates with RNA-binding proteins Vigilin and SERBP1 to influence dengue virus replication

Project description:Dengue virus (DENV), a re-emerging virus transmitted by Aedes mosquitoes, causes severe pathogenesis in humans. No effective treatment is available against this virus. We recently identified the scaffold protein RACK1 as a component of the DENV replication complex, a macromolecular complex essential for viral genome amplification. Here, we show that RACK1 is important for DENV infection. RACK1 mediates DENV replication through binding to the 40S ribosomal subunit. Mass spectrometry analysis of RACK1 partners coupled to a loss-of-function screen identified the RNA binding proteins Vigilin and SERBP1 as DENV host dependency factors. Vigilin and SERBP1 interact with DENV viral RNA (vRNA), forming a ternary complex with RACK1 to mediate viral replication. Overall, our results indicate that RACK1 recruits Vigilin and SERBP1, linking the DENV vRNA to the translation machinery for optimal translation and replication.

Human TRMT2A methylates different components of the translation machinery and contributes to translation fidelity

Project description:Methyl-5-uridine (m5U) is one of the most abundant RNA modifications found in cytosolic tRNA. tRNA methyltransferase 2 homolog A (hTRMT2A) is the dedicated mammalian enzyme of m5U conversion at tRNA position 54. However, its RNA binding specificity and functional role in the cell are not well understood. Here we dissected structural and sequence requirements for binding and methylation of its RNA targets. Specificity of tRNA modification by TRMT2A is achieved by a combination of modest binding preference and presence of a uridine in position 54 of tRNAs. Mutational analysis together with crosslinking experiments identified a large hTRMT2A-tRNA binding surface. Furthermore, complementing hTRMT2A interactome studies revealed that TRMT2A interacts with proteins involved in both tRNA and rRNA biogenesis. Consistent with this finding, we observed that TRMT2A not only methylates tRNA, but also rRNA. Finally, we addressed the question of the importance of TRMT2A function by showing that its knockdown reduces translational fidelity. These findings extend the role of hTRMT2A beyond tRNA modification towards rRNA biogenesis and translational fidelity.

AMPK activation promotes transcriptional activation of TFEB through its dephosphorylation

Project description:Transcription Factor EB (TFEB) is a critical regulator of lysosomal biogenesis, autophagy and energy homeostasis through regulating expression of genes belonging to the Coordinated Lysosomal Expression and Regulation network. Recently, AMP-activated protein kinase (AMPK) was reported to phosphorylate TFEB at three conserved C-terminal Ser residues (S466, S467, S469) and these phosphorylation events were essential for transcriptional activation of TFEB. In sharp contrast to this proposition, here we demonstrate that AMPK activation leads to dephosphorylation of the C-terminal sites, and that AMPK is dispensable for mTORC1-mediated/torin1-sensitive TFEB activation. We show that a synthetic peptide encompassing C-terminal Ser residues is a poor substrate of AMPK in cell-free assay. Treatment with of cells with AMPK activator (MK-8722) or mTOR inhibitor (torin1) robustly dephosphorylated TFEB not only at mTORC1-targeted N-terminal Ser sites, but also the C-terminal sites. Loss of function of AMPK abrogated MK-8722- but not torin1-induced dephosphorylation and induction of vast majority of TFEB target genes.
