Mycobacterium tuberculosis VadK required for regulation of the methylcitrate cycle and virulence

ABSTRACT: We performed co-immunoprecipitation experiments using WT Mtb transformed with a plasmid encoding a FLAG-tagged VadK under a constitutive promoter (VadKMtb). We immunoprecipitated from whole cell lysates of WT and VadKMtb grown in standard 7H9 media with and without propionate to identify interactions that are important during growth in propionate. By applying a stringent cut-off to filter out nonspecific binding (proteins with peptide spectrum matches (PSMs) of each replicate ≤1 in the WT control and ≥50 in VadKMtb).

Identification of hypoxia-induced proteins using SILAC-based proteomics

Project description:A hallmark of solid tumours is the development of hypoxic regions where rapidly growing transformed cells outstrip their blood supply. Tumour cells in these starved regions sense reduced levels of oxygen and switch on genes that help them to adapt, survive and continue growing. Since hypoxia is a key physiological difference between normal and cancer tissue, an opportunity exists to selectively kill tumour cells by exploiting the differences in protein expression between normal and hypoxic tumour tissue. However, a major challenge is to identify druggable hypoxia-induced proteins critical for tumour cell survival. This is especially important in cancers of unmet need where hypoxia gene signatures correlate with poor prognosis (for example, colorectal cancers). To identify new hypoxia-induced proteins, we performed SILAC-based proteomics on colorectal cancer cells exposed to normoxia and hypoxia. In this study, we identify a new hypoxia-activated GPCR signalling axis that enables colorectal tumour cells to survive the microenvironmental stress of hypoxia. Our findings uncover a previously unappreciated role for this GPCR-axis as a key regulator of the adaptive response to hypoxia and highlght an opportunity to exploit tumour-associated hypoxia for therapy.

Human Platelet PIP3 Signalosome

Project description:Platelets are small, anucleate cells that play an essential role in haemostasis, but can contribute critically to the pathogenesis of cardiovascular disease. Platelets express all four Class I Phosphoinositide 3-kinase (PI3K) isoforms, with previous work revealing important roles for these enzymes in regulating platelet priming, activation and stable thrombus formation. Despite this, detailed mechanistic understanding of how these lipid kinases orchestrate these roles in platelets is limited. Class I PI3Ks predominantly regulate cell function through their catalytic product, the signalling phospholipid phosphatidylinositol-3,4,5-trisphosphate (PIP3), which coordinates the localisation and/or activity of a diverse range of binding proteins. The complete repertoire of these Class I PI3K effectors in platelets remains unknown, hampering current understanding of Class I PI3K-mediated regulation of platelet function. We therefore conducted a global, unbiased screen for PIP3-binding proteins in human platelets using affinity capture coupled to high resolution proteomic mass spectrometry. Thus, we present the first in depth analysis of the PIP3 signalosome of human platelets, revealing an extensive PIP3 interactome, including many proteins previously uncharacterised in this cell type. This work provides important new insights into how Class I PI3K shapes human platelet function.

CryoEM reveals that ribosomes in microsporidian spores are locked in a dimeric hibernating state

Project description:Translational control is an essential process for the cell to adapt to varying physiological or environmental conditions. To survive adverse conditions such as low nutrient levels, translation can be shut down almost entirely by inhibiting ribosomal function. Here we investigated eukaryotic hibernating ribosomes from the microsporidian parasite Spraguea lophii in situ by a combination of electron cryo-tomography (cryoET) and single particle cryoEM. We show that microsporidian spores contain hibernating ribosomes that are locked in the 100 S dimeric state, which is formed by a unique dimerisation mechanism involving the beak region. The ribosomes within the dimer are fully assembled, suggesting that they are ready to be activated once the host cell is invaded. This study provides structural evidence for dimerisation acting as a mechanism for ribosomal hibernation in microsporidia, and therefore demonstrates that eukaryotes utilise this mechanism in translational control.

DNAAF9 interactome from human airway epithelial cells

Project description:Biogenesis of motile cilia in multiciliated cells (MCCs) is coupled to large-scale biosynthesis of force generating dynein motors. Shulin inhibits pre-assembled ODA (outer dynein arm) motors by packaging them into a closed conformation preventing aberrant off-target interactions with cellular microtubules in multiciliated Tetrahymena cells and co-localises with them in growing cilia. How packaged ODAs engage the Intraflagellar Transport machinery (IFT) to transit from the cytoplasm into growing cilia remains unclear. The mechanism of Shulin’s release for ODA activation inside cilia is also poorly resolved. Using proteomics, we establish links between DNAAF9 (human Shulin) and mammalian ODAs, the anterograde IFT-B complex and a ciliary small GTPase called ARL3. Based on our findings, we propose that Shulin/DNAAF9 enforces ODA inhibition to aid their unimpeded trafficking from the cytoplasm into growing multicilia via IFT and once inside the ciliary compartment, ARL3-GTP competes for a binding site to destabilise the ODA-Shulin complex thereby promoting ODA motor activation.

Glycosylation Limits Forward Trafficking of the Tetraspan Membrane Protein PMP22

Project description:Peripheral myelin protein 22 (PMP22) is a tetraspan integral membrane protein for which mistrafficking-causing mutations are linked to the inherited peripheral neuropathy, Charcot-Marie-Tooth disease (CMTD). Wild type (WT) PMP22 is an inefficient folder with ~20% of the protein trafficking to the plasma membrane. We discovered that N-linked glycosylation significantly limits forward trafficking of WT and disease variants of PMP22. N-glycosylation of WT PMP22 was found to occur primarily post-translationally. Glycosylation inhibition dramatically increased PMP22 trafficking efficiency. Quantitative proteomics identified novel PMP22 interacting proteins that may impact trafficking. Our results suggest that critical quality control decisions for unstable L16P PMP22 occur at earlier stages in the trafficking pathway than for the WT protein. Knock-out cell lines of likely PMP22 interactors led to the discovery that calnexin limits trafficking of stable PMP22 variants, UGGT1 promotes trafficking and RER1 limits trafficking of all PMP22 variants. This work establishes N-glycosylation as a key determinant of PMP22 retention in the ER, ultimately limiting forward surface-trafficking.

The activity of the Caenorhabditis elegans Aquarius helicase EMB-4 enables the nuclear RNAi machinery to engage nascent RNA

Project description:Germline small RNA pathways initiate silencing of repetitive elements in animals and an interplay of nuclear small RNAs and chromatin modifications maintain this silencing, protecting the germline from spreading of transposable elements. In C. elegans germline, nuclear argonaute protein HRDE-1 initiates the transcriptional silencing pathway that is crucial for long term and heritable silencing of genes and repetitive regions. Here, we show that HRDE-1 interacts with components of the splicing machinery and the exon-junction complex. One such factor is the conserved RNA helicase EMB-4/AQR that binds introns and recruits the exon-junction proteins to newly spliced RNA. Our data shows that EMB-4/AQR is required for the transcriptional silencing pathway initiated by HRDE-1 and it functions by removing the intronic barriers to silencing thorugh its helicase function.
