Proteome identification by direct DIA and library-dependent DIA (based on molecular weight fractionation).

ABSTRACT: For Mw-based fractionation, three protein samples extract from individual banana corms (400 500 μg each) were pooled together, and separated on a discontinuous HAG system consisting of a 5% stacking gel and an 8% resolving gel. After electrophoresis, performed without post-staining, the gel lane was systematically excised into seven sequential segments from the well to the dye front, corresponding to predefined molecular weight ranges. Proteins from each excised segment were recovered using the silica gel column-based purification. The resulting fractions were served as pre-fractions for downstream digestion and proteomic library construction. For tranditional fractionation, the pooled banana corms samples (400 μg each) were digested by Trypsin/Lys-C first, then separated by high-pH reverse-phase (HpH) chromatography(文献 39), and combined to eleven fractions.
