ADAPTIVE EVOLUTION OF CANDIDA MALTOSA

ABSTRACT: Proteome comparison between the parent and evolved strains of Candida maltosa grown in a mixture of hydrocarbons and lipids resulting from the thermal oxo-degradation of HDPE. Proteins were identified and quantified from the yeast pellet (intracellular) and the spent media (secreted).

Microarray analysis of effect of N-(3-oxo-dodecanoyl) homoserine lactone on S. cerevesiae

Project description:We examined whether the budding yeast Saccharomyces cerevisiae can sense chemical signals from prokaryotes, specifically a variety of quorum sensing molecules from different bacteria species and from Candida albicans. We found that only N-acyl-3-oxo-dodecanoyl homoserine lactone (C12) from the opportunistic human pathogen Pseudomonas aeruginosa induces a stress response in yeast. Microarray experiments were performed in order to continue investigating the stress response. We treated S. cerevesiae (WT strain W303) with N-(3-oxo-dodecanoyl) homoserine lactone (C12), a quorum sensing molecule of Pseudomonas aeruginosa, which we found causes a stress response using a GFP reporter for HSP-12. Treatment conditions: 100 uM C12, 100 uM C12-lactam (control: synthetic analogue of C12 that is inactive in P. aeruginosa), DMSO (control: solvent), and 0.3 mM H2O2 (for comparison to oxidative stress).

Expression analysis of Clostridium difficile wild type and fur (ferric uptake regulator) mutant in high iron.

Project description:Investigation of whole genome gene expression level changes in a Clostridium difficile fur (ferric uptake regulator) mutant, compared to the wild type strain 630 erm. The fur mutant analyzed in this study is further described in Ho and Ellermeier (2015) J. Bacteriology A microarray study using total RNA recovered from three separate wild type cultures of Clostridium difficile 630 erm strain and three separate cultures of a fur mutant strain (ltrA::ermR) were grown in Tryptone-Yeast Extract medium containing 0.25 mM ferric chloride . Each chip measures the expression level of 3,786 of the 3,787 open reading frames of the C. difficile 630 genome with 18 probes (60 oligomers each) for each gene.

Identification of 8-oxoG binding proteins in Deinococcus radiodurans

Project description:8-oxo-7,8-dihydroguanine (8-oxoG) is a common RNA oxidation that has been implicated in carcinogenesis, neurodegeneration, and aging. Some? Many? RNA-binding proteins have shown binding preference for 8-oxoG modified RNA; such binding? can protect cells from oxidative stress. To date, the presence of specific 8-oxoG-recognizing proteins is only known in model organisms, but, how these proteins cooperate is still unclear. Here, we use RNA affinity chromatography and mass spectrometry to search for proteins that specifically bind 8-oxoG-modified RNA in Deinococcus radiodurans, an extremophilic bacterium with extraordinary resistance to oxidative stresses. We identified four proteins that selectively bind to oxidized RNA: polynucleotide phosphorylase (DR_2063/PNPase), ATP-dependent DEAD-box RNA helicase (DR_0335/RhlB), ribosomal protein S1 (DR_1983/RpsA), and transcriptional termination factor (DR_1338/Rho). The knockout of PNPase and RhlB in D. radiodurans caused increased sensitivity to hydrogen peroxide and a significant accumulation of 8-oxoG modified RNA. Importantly, PNPase directly interacts with RhlB in D. radiodurans; however, no additional phenotypic effect was observed for the double deletion of pnp and rhlB compared to the individual single deletions. Overall, our findings suggest a role of the PNPase-RhlB complex in targeting 8-oxoG-modified RNAs for rapid degradation and thereby constitutes an important component of D. radiodurans resistance to oxidative stress.

Project description:In order to gain coherent insights into plant responses we performed transcriptional analysis of Arabidopsis seedling after treatment with three different AHLs: N-hexanoyl-L-homoserine lactone (C6-HSL), N-3-oxo-decanoyl-L-homoserine lactone (oxo-C10-HSL), and N-3-oxo-tetradecanoyl-L-homoserine lactone (oxo-C14-HSL). Furthermore, we analyzed the transcriptome of oxo-C14-HSL pretreated plants after a secondary challenge with 100 nM flg22 for 2 and 24 hours after treatment. Gene expression in Arabidopsis thaliana seedlings were measured after a 3-days-pretreatment with 6 ÂµM of three different N-acyl homoserine lactones in comparison to plants treated with the coresponding volume of acetone (solvent control). Plants pretreated with oxo-C14-HSL were in addition treated with 100nM of flg22 to induced defense response. Three independent experiments were performed (replicates).

ALI1 interacts with N-acyl homoserine lactone and is involved in the perception of the quorum sensing molecule

Project description:In this report, we investigated oxo-C14-HSL-interacting proteins in plants. We propose the AHL-Interacting Protein 1 (ALI1) (previously known as AtGalk2) as interacting protein for oxo-C14-HSL in Arabidopsis. We present here several levels of confirmation and suggest that ALI1 is required for the perception of oxo-C14-HSL in Arabidopsis. This is the first direct evidence of a plant protein interacting with a bacterial quorum sensing molecule.
