Project description:The Hedgehog (Hh) pathway is essential for tissue homeostasis, and misregulation of this cascade drives several cancers. To control expression of pathway target genes, the G protein-coupled receptor (GPCR) Smoothened (SMO) activates glioma-associated (GLI) transcription factors via an unknown mechanism. Here we show that, rather than conforming to traditional GPCR signaling paradigms, SMO activates GLI by binding and sequestering protein kinase A (PKA) catalytic subunits at the membrane. This sequestration, triggered by GPCR kinase 2 (GRK2)-mediated phosphorylation of SMO intracellular domains, prevents PKA from phosphorylating soluble substrates, releasing GLI from PKA-mediated inhibition. Our work provides a mechanism directly linking vertebrate Hh signal transduction at the membrane to transcription factor activation in the nucleus. In contrast to existing models, our work shows that this aspect of Hh signaling is fundamentally similar between species. The mechanism described here may apply broadly to other GPCR- and PKA-containing cascades.

Project description:Ewing Sarcoma (EwS) is a rare pediatric malignancy characterized by a unique t(11:22) (q24;q12) translocation resulting in the EWSR1::FLI1 fusion. Recent reports indicate the EWSR1::FLI1 fusion onco-protein drives aberrant expression of numerous transcripts, including Lipoxygenase Homology Domains 1 (LOX¬HD1). Given its highly restricted protein expression pattern and role in EwS tumorigenesis and metastasis, LOXHD1 may serve as a novel immunotherapeutic target in this malignancy. LOXHD1 immunogenic epitopes restricted to HLA-A*02:01 allowed for the isolation of high avidity TCRs. LOXHD1-specific TCR engineered CD8+ T cells confer cytotoxic activity against a panel of HLA-A*02:01+ EwS tumor cell lines and adoptive transfer leads to tumor eradication in a mouse xenograft model of EwS. Project description:A DNA double-strand break (DSB) is the most serious DNA damage and is also the principal molecular basis of radiotherapy. Upon DNA damage, the Ku80 is recruited and forms a critical DNA-PK complex at the DSB sites with Ku70 and the catalytic subunit (DNA-PKcs) to initiate DNA repair. How DNA-PK is assembled and activated is not fully understood. Based on the identification of radiation-reduced Ku80 K568 crotonylation through quantitative global lysine crotonylome analysis, we reveal that Ku80 K568 is crotonylated by p300-CBP-associated factor (PCAF). Upon DNA damage, the K568cr is decrotonylated by HDAC8. Decrotonylation of K568cr empties this site for the subsequent SUMOylation of Ku80 by CBX4.The conversion of Ku80 from K568 crotonylation to SUMOylation facilitates the assembly of DNA-PK complex and autophosphorylation of DNA-PKcs S2056, consequently activating the DSB repair. Moreover, mutation disrupting the post-translational modification (PTM) of Ku80 K568 site sensitizes cancer cells to radiotherapy in tumor-bearing nude mice models. Our findings provide fresh insights into the regulation of DNA-PK complex assembly and DSB repair. The conversion model between two different forms of post-translational modifications (PTMs) expands the atlas of therapeutic targets.

Project description:A battery of spliceosome-associated proteins has been identified in microRNA (miRNA) biogenesis; however, the underlying mechanisms remain elusive. The intron lariat spliceosome (ILS) complex is highly conserved among eukaryotes and its disassembly marks the end of a canonical splicing cycle. In this study, we show that two conserved disassembly factors of the ILS complex, ILP1 and NTR1, positively regulate microRNA biogenesis through facilitating transcriptional elongation in Arabidopsis. ILP1 and NTR1 form a stable complex and co-regulate alternative splicing of more than a hundred genes across the genome including the core circadian gene LHY and some pri-miRNAs. Dysfunction in either ILP1 or NTR1 result in reduced RNA polymerase II occupancy at elongated regions of MIR chromatins, without affecting MIR promoter activity, pri-miRNA decay and DCL1 processing. Our results provide insights into the molecular mechanisms of spliceosomal machineries in non-coding RNA regulation.

Project description:Among numerous enzymes involved in RNA decay, processive exoribonucleases are the most prominent group responsible for the degradation of the entire RNA molecules. The role of mammalian cytoplasmic 3’-5’ exonuclease DIS3L at the organismal level remained unknown. Herein we established knock-in and knock-out mouse models to study DIS3l functions in mice. DIS3L is indeed a subunit of the cytoplasmic exosome complex, which disruption leads to severe embryo degeneration and death in mice soon after implantation. These changes could not be prevented by supplementing extraembryonic tissue with functional DIS3L through the construction of chimeric embryos. Preimplantation DIS3L KO embryos were unaffected in their morphology and ability to produce functional embryonic stem cells (ES) cells showing that DIS3L is not essential for cell viability. There were also no major changes in the transcriptome level for both ES cells and blastocysts, as revealed by RNA sequencing experiments. Notably, however, DIS3l KO led to inhibition of the global protein synthesis. These results point to the essential role of DIS3l in mRNA quality control pathways crucial for proper protein synthesis during embryo development.

Project description:Hypertension is a most important risk factor of cardiovascular diseases (CVD), and its incidence is greatest among older adults, which indicates that aging is an independent risk for both hypertension and CVD. To date, the studies on the proteomics and phosphoproteomics of the aged hypertensive hearts for studying their impacts on the pathogenesis of CVD are limited. Here we present a dataset by using proteomics and phosphor-proteomics analysis on young and aged healthy and spontaneous hypertensive (SHR) rats. The dataset has following features: 1) numerical description of average 4000 total proteins and 1500 phosphor-proteins of detectable proteins in each group; 2) proteomic and phosphoproteomic profiles of their expression patterns; 3) Pathways for individual factor (age or hypertension) and their interaction and association with CVDs. Therefore, the integrated analysis of the dataset revealed the underlying pathways of aging and/or hypertension and their interaction on cardiovascular remodelling. In summary, the dataset provides a searchable multi-omics for the researchers to explore the interaction of aging and hypertension on the pathogenesis of CVD.

Project description:Many Gram-negative bacteria utilize the ubiquitous and versatile type VI secretion systems (T6SS) for diverse purposes, such as outcompeting other microbes or to successfully colonize hosts. T6SS of common pathogens are classified as T6SSi, but an outlier is the T6SSii and it is present only in the genus Francisella. The highly virulent human pathogen Francisella tularensis harbors a variant of the T6SSii distinct from that of many other species of the genus, e.g., aquatic pathogens and tick endosymbionts. At the gene level, the most distinctive difference between the two variants is the presence in F. tularensis of a putative T6SS effector denoted PdpC. We here provide bioinformatic evidence that PdpC contains a conserved amino acid triad homologous to motifs present in toxins of the family Make Caterpillars Floppy. By site-directed mutagenesis, each of the three amino acids was substituted in cis in the live vaccine strain, LVS, of F. tularensis. Since the T6SS of F. tularensis is essential for the intracellular life cycle and virulence of the pathogen, the effects of the mutations were tested in mammalian cells and in a mouse model. It was observed that the resulting mutants demonstrated distinct phenotypes, evidenced as delayed, or no intramacrophage phagosomal escape, variable degrees of intramacrophage replication, and marked attenuation in mice. The corresponding mutants were also generated in the related species F. novicida, a commonly used model for F. tularensis, which conveniently allows studies of T6SS-mediated secretion. A mass spectrometry analysis of secreted proteins demonstrated that PdpC is one of several T6SS-dependent substrates, and that the lack of PdpC, or the presence of each of the amino acid-substituted mutant PdpC proteins, did not affect the secretion pattern of F. novicida. Collectively, the data demonstrate that the markedly attenuated phenotypes of the mutants were due to essential roles of the amino acid triad of PdpC.

Project description:African swine fever virus (ASFV) causes a fatal disease with up to 100% mortality in domestic pigs and wild boar (species Sus scrofa), leading to significant economic losses for swine production. Unlike other eukaryotic viruses, ASFV encodes a histone-like nucleic acid-binding protein, pA104R. The A104R gene is highly conserved and present in all ASFV isolates of different genotypes. Moreover, A104R-like sequences have been identified in the genomes of soft ticks, which can replicate and transmit ASFV. Using a virulent genotype IX field isolate from Kenya, we analyzed the importance of A104R for viral replication in a permissive wild boar cell line (WSL). In this study, we confirmed that A104R is not essential for in vitro replication of ASFV. Loss of A104R did not detectably affect viral DNA replication or RNA transcription, but led to a moderate reduction of virus titers and plaque sizes. Substitution of A104R by a similar ASFV-like element derived from the genome of an Ornithodoros moubata soft tick was not capable of rescuing the deletion mutant phenotype. In contrast, reintroduction of the authentic A104R open reading frame (ORF) into the deletion mutant fully restored wild-type virus growth properties. In accompanying studies, we verified the DNA binding activities of the ASFV-, and of the tick-derived A104R protein (pA104R), and performed mass spectrometric analyses of the pA104R interactome. These experiments revealed besides DNA-dependent co-precipitated proteins, also specific, DNA-independent protein-protein interactions of pA104R with other viral and cellular proteins.
