Divergence in surface protein exposure between reference and clinical Candida glabrata (Nakaseomyces glabratus) strains (ATCC 2001/CBS138 vs. BG2) – a preliminary proteomic perspective

ABSTRACT: This project compares the surfaceome of two Candida (Nakaseomyces) glabratus strains (ATCC 2001/CBS138 and BG2) across multiple culture conditions to determine how growth environment affects the composition and relative abundance of surface-exposed proteins. The dataset includes several conditions (YPD, RPMI planktonic, and RPMI biofilm) with biological replicates. This project was financially supported by the National Science Centre, Poland (grant number 2020/39/D/NZ6/00854).

Comparative membrane protein composition of Trichomonas gallinae clones with different virulence

Project description:This project compares the composition of proteins present in the cellular membrane and organelles membranes of two clones of Trichomonas gallinae that differed in virulence. The virulence was first tested in cell cultures. Two out of seven clones were selected according to their difference in virulence: the clone with the highest initial score of cytopatic effect (CPE) and the clone with the lowest initial score of CPE. The experiment was done using a label free approach.

RapidAIM 2.0: a high-throughput assay to study functional response of human gut microbiome to xenobiotics

Project description:RapidAIM combines an optimized culturing model, which maintains the taxonomic and functional profiles of the human gut microbiome in vitro, and a high-throughput metaproteomics workflow to gain deep functional insights into microbiome responses. Here we exemplify the described RapidAIM 2.0 workflow with demostration study, in which we evaluated the use of different human stool sample collection and processing workflows on individual gut microbiome responses to kestose, a prebiotic oligosaccharide. Four different stool sample processing strategies, namely gauze filtration (G), 100 µm vacuum filtration (V), 100 µm spin tube filtration (S) and 100 g spinning (100g) workflows were tested. A commercial kit GutAlive® was also evaluated following the manufacturer’s manual for its performance on live microbiome sample collection and preservation under room temperature for 24 hours and 72 hours before being processed using the 100 µm vacuum filtration protocol.

Project description:Chromosome conformation capture (4C-Seq) in Drosophila embryos from a wild-type line and from transgenic fly lines carrying the E3 enhancer of twist at ectopic locations. Two time points (2-5 hrs and 5-8 hrs after egg lay) and two viewpoints located near the twist promoter were assayed. Two independent collections were performed at each timepoint and each viewpoint.

Three-dimensional folding and functional organization principles of the Drosophila genome

Project description:Chromosomes are the physical realization of genetic information and thus form the basis for its reading, hindering and propagation. Here we present a high-resolution chromosomal contact map derived from a new genome-wide chromosome conformation capture approach (a simplified version of the Hi-C method) applied to Drosophila embryonic nuclei. The data show that the entire genome is linearly partitioned into well-demarcated physical domains that overlap extensively with active and repressive epigenetic marks. Chromosomal contacts are hierarchically organized between domains. Global modeling of compaction and clustering of domains show that inactive domains are condensed and confined to their chromosomal territories, while active domains reach out of the territory to form remote intra- and inter-chromosomal contacts. Discovery of immediate YAP target genes with inducible form of YAP

Project description:Microarray analyses with cells/tissues overexpressing YAP have revealed many transcription targets of YAP (Dong et al, 2007; Zhao et al, 2008). However, as YAP induces transformation of non-cancerous cells, we thought many of known targets of YAP may be indirect consequence of transforming property of YAP. To identify the immediate transcription targets for YAP, we utilized immortalized mammary epithelial MCF-10A cells expressing a tamoxifen inducible, hyperactive (S127/381A) YAP mutant (MCF-10A ERT2-YAP 2SA). MCF-10A ERT2 and MCF-10A ERT2-YAP 2SA are generated. Each cell line was treated with 0.1% of ethanol (solvent) or 1uM of 4-hydroxytamoxifen for 2 or 6 hours. This makes 6 samples per set. The experiments were done in duplicate. The expression data from MCF-10A ERT2 and MCF-10A ERT2-YAP 2SA before tamoxifen treatment can serve as control.

Metaproteomic Monitoring of Perinatal Mouse Gut Microbiota

Project description:In the presented study, in order to unravel gut microbial community multiplicity and the influence of maternal milk nutrients (i.e., IgA) on gut mucosal microbiota onset and shaping, a mouse GM (MGM) was used as newborn study model to discuss genetic background and feeding modulation on gut microbiota in term of symbiosis, dysbiosis and rebiosis maintenance during early gut microbiota onset and programming after birth. Particularly, a bottom-up shotgun metaproteomic approach, combined with a computational pipeline, has been compred with a culturomics analysis of mouse gut microbiota, obtained by MALDI-TOF mass spectrometry (MS).
